Reading ASCII files
Dear all,
I need to read an ASCII file with diffent length lines.
This is what is contained in the file gene.txt:

Histogram
Dear all,
I have a surprising problem with the representation of frequencies in a
histogram.
Consider, for example, the R code:
b<-rnorm(2000,3.5,0.3)
hist(b,freq=F)
When I plotted the histogram, I expected that values in the y-axis (the
probability) varied between 0 and 1. Instead, they varied within the
range 0-1.3.
Have you got any suggestion for obtaining a correct graph with

Q: Odds Ratio
Dear all,
is there a automatic method to obtain Odds Ratio estimates and their
confidence intervals from a GLM Logistic model?
Thanks

cox model for haplotypes
Hi,
Anybody knows a function that can fit haplotype data to a Cox model.
I've been searching it in the web without succeed.
I use "haplo.stats" package, but unfortunatelly it's not possible to
analyse survival data, amb I right?.
Thanks in advance.

Hi!
How can I fill with colors a portion of a graph (e.g.: I want fill in red the
area within two confidence intervals)?
Thank you very much

Calculating Linkage Disequilibrium for Microsatellite Markers?
Dear R helpers,
I am trying to test for linkage disequilibrium (LD) in R between all pairs
of loci. Importantly, my loci are microsatellites and have up to 30
alleles per locus. Do you know of any R packages that can either (1)
calculate measures of LD directly or (2) test for the presence of LD within
a statistical framework? Every package I have run across seems to be only
able to handle

Incomplete Trio in TDT analysis
I am involved in a study where, as in most of life, men demonstrate
themselves to be recalcitrant. So while we have many probands and most of
their mothers we only have about 50% of the trios being complete.
I have been running tdt and trio.types. It appears as if it is ignoring the
duos. Sometimes a duo can be informative. For instance
Father ..missing
Mother 1/2
Proband 1/1
This duo shows that

permutation test - query
Hi,
My query is regarding permutation test and reshuffling of genotype/phenotype
data
I have been using the haplo.stats package of R. for haplotype analysis and I
would like to perform an analysis which I'm requesting your advice.
I have a data set of individuals genotyped for 12 SNP and a dichotomous
phenotype.
At first, I have tested each of those SNP independently in order to bypass

calculating of linkage-disequilibrium measures?
Hi ,
is it possible to calculate ld-measures D, D', r and
perhaps corresponding p-values with r IF THE
PHASE IS KNOWN?
The genetics - package provides the LD function
only for ambigious phase.
Thank you very much

EM algorithm for multiple-locus haplotypes frequencies
Hi all,
I've been looking in R for an EM algorithm adjusted for multiple-locus
haplotypes frequencies, but failed in 100%. Has anyone heard of
anything of this kind in R?
Thanks in advance,

I am trying to write a package for simulating meioses in R. We defined a class 'haplotype' which contains the basic units of our simulation:

AW: Query: IRR Confidence Intervals
Hi Cristian,
I don't know about a R routine for exact CIs, but I found a function called
"ageadjust" using a gamma distribution approximation some time ago -take a
look at http://medepi.org/epitools/rfunctions/index.html.
That Webpage seems a bit outdated now, but the calculations given in the
ageadjust functions should still work, I think.
Maybe this helps;
regards
Heinrich.

infer haplotypes phasing trios tdthap
Dear R mailing list,
I have a dataset with genotypes from trios and I would like to infer
haplotypes for each mother, father and child. The package that I could
find that can do this is tdthap.
But when the mother is homozygous (e.g., 2/2) the haplotype is called as
not possible to infer (0); I would prefer for it to call the genotype
(2). From what I understand it is doing what I would like

Dear friends - a couple of papers in PNAS (lastly:framework for making

traits to multiple loci spread all over the genome. I have been around

Problem in library.dynam problems on Linux
We have R 2.2.1 installed on a Linux cluster that seems to have problems loading either of our shared object libraries for packages. This seems to be happening on both local and global versions of packages that we install. However, we have only noticed this problem in the past 3 months on this R installation, whereas some users had success before then. It could be that something on our system
