Function for AIC or logLIK for nlsList object
Dear R users, Does anybody have a function to calculate logLik or AIC for nlsList objects? After receiving error messages, another user helped me ascertain that this function is not currently written into R. Many thanks Lindsay

nlsList{nlme} control of min and max parameter bounds?
Hi All I'm analysing growth rates using a gompertz (logistic) curve and am attempting to fit parameters for all of my study birds using nlsList. I've been looking for an option in nlsList to set min and max limits for parameter values during estimation, although I have failed to find any under 'control'. Other users seem to have reported that using control in the port algorithm

lme, nlsList, nlsList.selfStart
Dear listers, I am trying to fit a model using nlsList() using alternately a SSfol() selfstart function or its developped equivalent formulae. This preliminary trial works well mydata<-groupedData(Conc~Tps|Organ,data=mydata) mymod1<-nls(Conc~SSfol(Dose,Tps,lKe,lKa,lCl),data=mydata) as well as a developped form: mymod2<-nls(Conc~Dose * exp(lKe+lKa-lCl) *

Passing additional paramaters to nlsList(nlme) fit function
Hello, nls-users, is it possible to pass additional parameters to the model function that are known and groupwise constant with nlsList? I could not find something like a "keep this fixed" option in the documentation and the code (my fault...?) The current workaround is to break the problem down into groups and use globals to pass the constant parameters, but it is ugly code and

Error in anova(): objects must inherit from classes
Hello: Let me rephrase my question to attract interest in the problem I'm having. When I appply anova() to two equations estimated using glmmPQL, I get a complaint, > anova(fm1, fm2) Error in anova.lme(fm1, fm2) : Objects must inherit from classes "gls", "gnls" "lm","lmList", "lme","nlme","nlsList", or "nls"

nlme Singularity in backsolve at level 0, block 1
Hi, I am hoping some one can help with this. I am using nlme to fit a random coefficients model. It ran for hours before returning Error: Singularity in backsolve at level 0, block 1 The model is > plavix.nlme<-nlme(PLX_NRX~loglike(PLX_NRX,PD4_42D,GAT_34D,VIS_42D,MSL_42D,SPE_ROL,XM2_DUM,THX_DUM,b0,b1,b2,b3,b4,b5,b6,b7,alpha), + data=data, + fixed=list(b0 +

model comparison with mixed effects glm
I use model comparison with glms without mixed effects with anova(modelA,modelB), with mixed effects glm (glmmPQL), this doesn't work. Is there a way to compare model fits with glmmPQL's? Why no BIC.default function?
I'm using R 2.0.1. I looked in the email archives but didn't see anything on this topic. I've noticed a surprising (to me) difference between AIC and BIC: > methods("AIC") [1] AIC.default* AIC.logLik* > methods("BIC") [1] BIC.gls* BIC.lm* BIC.lme* BIC.lmList* BIC.logLik* BIC.nls* The BIC.gls BIC.lm BIC.lme BIC.lmList and BIC.nls functions appear

Compare parameter estimates of a nlsList object
Hello together, Is there a tool to test the statistical differences between parameter estimates of a nlsList fit? I fitted degradation data using the nlsList method and want to find out whether derived rate constants are significantly different from each other at the grouping factors soil and temperature. strategies to obtain convergence using nlme
Hello. I am working on an analysis involving the nonlinear mixed model function (nlme) in R. The data consist of measures of carbon fixation by leaves as a function of light intensity and the parametric function (standard in this area because it has a biological interpretation) is a non-rectangular hyperbola. I cannot get the nonlinear mixed model (nlme) function to converge cleanly. I am

loglikelihood and lmer
Dear R users, I am estimating Poisson mixed models using glmmPQL (MASS) and lmer (lme4). We know that glmmPQL do not provide the correct loglikelihood for such models (it gives the loglike of a 'pseudo' or working linear mixed model). I would like to know how the loglike is calculated by lmer. A minor question is: why do glmmPQL and lmer give different degrees-of-freedom for the same

nlsList (nlme) error
Hi All. I'm trying to run nlsList an getting an error that makes no sense to me. I have accuracy and reaction time data over many trials for each person (id) When I use nlsList code that is virtually identical to the example in the doc file I get the following error. I've tried everything I could think of and can't get around it. Any ideas what I'm doing wrong? **************

skip non-converging nls() in a list
Howdee, My question appears at #6 below: 1. I want to model the growth of each of a large number of individuals using a 4-parameter logistic growth curve. 2. nlme does not converge with the random structure that I want to use. 3. nlsList does not converge for some individuals. 4. I decided to go around nlsList using: t(sapply(split(data, list(data$id)), function(subd){coef(nls(mass ~

help with a self-starting function in nonlinear least squares regression.
Hello. I am having a problem setting up a self-starting function for use in nonlinear regression (and eventually in the mixed model version). The function is a non-rectangular hyperbola - called "NRhyperbola" - which is used for fitting leaf photosynthetic rate to light intensity. It has one independent variable (Irr) and four parameters (theta, Am, alpha and Rd). I have created this

definition of AIC and BIC in gls
Hello everybody, Please help with connecting the AIC and BIC numbers printed by summary.gls to the logLik number. 1. is the logLik number the true ML or density scaling constants have been omitted? 2. what is the formula for calculating the AIC and BIC from logLik (and how can I see it)? I tried printing summary.gls but it says object not found. Thank you very much. Stephen [[alternative

nlme question
I have a need to call and pass arguments to nlme() from within another function. I use R version 1.8. I have found an apparent way to make this work, but I would appreciate some comments on whether this fix is really appropriate, or there is another way to do it that does not involve changing the source code. I don't have enough experience to start changing the sorurce code of a library

log(0) problem in max likelihood estimation
This practical problem in maximum likelihood estimation must be encountered quite a bit. What do you do when a data point has a probability that comes out in numerical evaluation to zero? In calculating the log likelihood you then have a log(0) problem. Here is a simple example (probit) which illustrates the problem: x<-c(1,2,3,4,100) ntrials<-100 yes<-round(ntrials*pnorm((x-3)/1))
