Help with glmer {lme4) function: how to return F or t statistics instead of z statistics.
Hi, I'm new to R and GLMMs, and I've been unable to find the answers to my questions by trawling through the R help archives. I'm hoping someone here can help me. I'm running an analysis on Seedling survival (count data=Poisson distribution) on restoration sites, and my main interest is in determining whether the Nutrients (N) and water absorbing polymer Gel (G) additions to the

Modifying Code in .rda based packages (e.g. lme4)
Dear List, assume I want to make a minor local change in a package that is supplied as .rda. For example, I want to get rid of the non-verbose-protected "Iteration" message in GLMM/lme4. Probably I have to load / change / save the package, but could someone help me to get the syntax right? Dieter Menne

GLMM
Hello, I have a problem concerning estimation of GLMM. I used methods from 3 different packages (see program). I would expect similar results for glmm and glmmML. The result differ in the estimated standard errors, however. I compared the results to MASS, 4th ed., p. 297. The results from glmmML resemble the given result for 'Numerical integration', but glmm output differs. For the

Problem specifying Gamma distribution in lme4/glmer
Dear R and lme4 users- I am trying to fit a mixed-effects model, with the glmer function in lme4, to right-skewed, zero-inflated, non-normal data representing understory grass and forb biomass (continuous) as a function of tree density (indicated by leaf-area). Thus, I have tried to specify a Gamma distribution with a log-link function but consistently receive an error as follows: >

GLMM (lme4) vs. glmmPQL output (summary with lme4 revised)
This is a summary and extension of the thread "GLMM (lme4) vs. glmmPQL output" http://maths.newcastle.edu.au/~rking/R/help/04/01/0180.html In the new revision (#Version: 0.4-7) of lme4 the standard errors are close to those of the 4 other methods. Thanks to Douglas Bates, Saikat DebRoy for the revision, and to G?ran Brostr?m who run a simulation. In response to my first posting, Prof.

Want to fit random intercept in logistic regression (testing lmer and glmmML)
Greetings. Here is sample code, with some comments. It shows how I can simulate data and estimate glm with binomial family when there is no individual level random error, but when I add random error into the linear predictor, I have a difficult time getting reasonable estimates of the model parameters or the variance component. There are no clusters here, just individual level responses, so

mixed effects models - negative binomial family?
Hello all, I would like to fit a mixed effects model, but my response is of the negative binomial (or overdispersed poisson) family. The only (?) package that looks like it can do this is glmm.ADMB (but it cannot run on Mac OS X - please correct me if I am wrong!) [1] I think that glmmML {glmmML}, lmer {Matrix}, and glmmPQL {MASS} do not provide this "family" (i.e. nbinom, or

generalized linear mixed model by ML
Dear All, I wonder if there is a way to fit a generalized linear mixed models (for repeated binomial data) via a direct Maximum Likelihood Approach. The "glmm" in the "repeated" package (Lindsey), the "glmmPQL" in the "MASS" package (Ripley) and "glmmGIBBS" (Myle and Calyton) are not using the full maximum likelihood as I understand. The

Problem with Variance Components (and general glmm confusion)
Dear list, I am having some problems with extracting Variance Components from a random-effects model: I am running a simple random-effects model using lme: model<-lme(y~1,random=~1|groupA/groupB) which returns the output for the StdDev of the Random effects, and model AIC etc as expected. Until yesterday I was using R v. 2.0, and had no problem in calling the variance components of the

r-square for non-linear regression
We have extracted parameters from physiological measurements by fitting SSlogis-like curves with nlsList and nlme. We presented residuals plot in a paper, but a referee argues that these cannot be included (too technical), and r-square values should be given instead to compare the goodness of fit with those of other authors. I remember that 30 years ago in my stat 101, I learned that r-square is

"infinite recursion" in do.call when lme4 loaded only
A larg program which worked with lme4/R about a year ago failed when I re-run it today. I reproduced the problem with the program below. -- When lme4 is not loaded, the program runs ok and fast enough -- When lme4 is loaded (but never used), the do.call fails with infinite recursion after 60 seconds. Memory used increases beyond bonds in task manager. -- I tested a few S3 based packages

I'm trying to use the glmmML package on a Windows machine. When I try to install the package, I get the message: > {pkg <- select.list(sort(.packages(all.available = TRUE))) + if(nchar(pkg)) library(pkg, character.only=TRUE)} Error in dyn.load(x, as.logical(local), as.logical(now)) : unable to load shared library

Regexp subexpression
I can't get the PERL subexpression translated to R. Following, for example, B. Ripley's http://finzi.psych.upenn.edu/R/Rhelp02a/archive/58984.html I am using sub, but it looks like an ugly substitute. Assume I want to extract the first alpha part and the first numeric part, but only if they are in sequence. Do I really have to use the sub twice, first extracting the first variable, then

Need help in calculating studentized residuals/leverage values of non-linear model [nls()]
Hi there, I hope I can get advice regarding the calculation of leverage values or studentized residual values of a non-linear regression model. It seems like rstudent() does not work on a nls object. Many thanks in advance! Best regards, Xingli

Choosing nlme or lme4?
Hi List,   I’ m analysing the selectivity of resting site use by forest carnivores through mixed modelling techniques and I wonder which will be the best r package to deal with several aspects simultaneously: -          binomial variable response; -          possible spatial and/or temporal correlation; I have tried nlme (lme function) and lme4 (lmer function) packages, however I realize that the
