Help with glmer {lme4) function: how to return F or t statistics instead of z statistics.
Hi,
I'm new to R and GLMMs, and I've been unable to find the answers to my

Modifying Code in .rda based packages (e.g. lme4)
Dear List,
assume I want to make a minor local change in a package that is supplied as
.rda. For example, I want to get rid of the non-verbose-protected
"Iteration" message in GLMM/lme4.
Probably I have to load / change / save the package, but could someone help
me to get the syntax right?

Hello,
I have a problem concerning estimation of GLMM. I used methods from 3 different
packages (see program). I would expect similar results for glmm and glmmML. The
result differ in the estimated standard errors, however. I compared the results to
MASS, 4th ed., p. 297. The results from glmmML resemble the given result for
'Numerical integration', but glmm output differs. For the

Problem specifying Gamma distribution in lme4/glmer
Dear R and lme4 users-
I am trying to fit a mixed-effects model, with the glmer function in
lme4, to right-skewed, zero-inflated, non-normal data representing
understory grass and forb biomass (continuous) as a function of tree
density (indicated by leaf-area). Thus, I have tried to specify a

Want to fit random intercept in logistic regression (testing lmer and glmmML)
Greetings. Here is sample code, with some comments. It shows how I
can simulate data and estimate glm with binomial family when there is
no individual level random error, but when I add random error into the
linear predictor, I have a difficult time getting reasonable estimates
of the model parameters or the variance component.

mixed effects models - negative binomial family?
Hello all,
I would like to fit a mixed effects model, but my response is of the
negative binomial (or overdispersed poisson) family. The only (?)
package that looks like it can do this is glmm.ADMB (but it cannot
run on Mac OS X - please correct me if I am wrong!) [1]
I think that glmmML {glmmML}, lmer {Matrix}, and glmmPQL {MASS} do

Problem with Variance Components (and general glmm confusion)
Dear list,
I am having some problems with extracting Variance Components from a random-effects model:
I am running a simple random-effects model using lme:
model<-lme(y~1,random=~1|groupA/groupB)
which returns the output for the StdDev of the Random effects, and model AIC etc as expected.

r-square for non-linear regression
We have extracted parameters from physiological measurements by fitting
SSlogis-like curves with nlsList and nlme.
We presented residuals plot in a paper, but a referee argues that these
cannot be included (too technical), and r-square values should be given
instead to compare the goodness of fit with those of other authors.
I remember that 30 years ago in my stat 101, I learned that r-square is

A larg program which worked with lme4/R about a year ago failed when I
re-run it today. I reproduced the problem with the program below.
-- When lme4 is not loaded, the program runs ok and fast enough
-- When lme4 is loaded (but never used), the do.call fails
with infinite recursion after 60 seconds. Memory used increases
beyond bonds in task manager.

Regexp subexpression
I can't get the PERL subexpression translated to R. Following, for example,

I checked GlmmML package. However, it can only do binomial and poisson
