regsubsets selection criterion
Hello, I am using the 'regsubsets' function (from leaps package) to get the best linear models to explain 1 variable from 1 to 5 explanatory variables (exhaustive search). Is there anyone who can tell me on which criterion is based the 'regsubsets' function ? Thank you. samuel Samuel BERTRAND Doctorant Laboratoire de Biomecanique LBM - ENSAM - CNRS UMR 8005

Normality Test on several groups
Hi, I use ks.test or lillie.test to verify a normal distribution. It's performed for a group My users use SigmaStat software and a One Way ANOVA on several groups In the result page there is a probability value to determine if Normality test is failed or passed So, how can i retrieve this probability value on several groups? Is there another function in R to verify normality on several

array dimension changes with assignment
Why does the assignment of a 3178x93 object to another 3178x93 object remove the dimension attribute? > GT <- array(dim = c(6,nrow(InData),ncol(InSNPs))) > dim(GT) [1] 6 3178 93 > SNP1 <- InSNPs[InData[,"C1"],] > dim(SNP1) [1] 3178 93 > SNP2 <- InSNPs[InData[,"C2"],] > dim(SNP2) [1] 3178 93 > dim(pmin(SNP1,SNP2)) [1] 3178 93

wilcoxon-pratt signed rank test in R - drug-effiacy
Hi. I'm going to introduce the R-package for a group of medical doctors later this week and is a little confused about there use of a test named "willcoxon-pratt" for testing if the clinical and biochemical markers has decreased significantly after the use of some drugs for a group of patients. Looking into the R-functions I would in R recommand using a matched-pairs Wilcoxon

qwilcox
The function 'wilcox.test' in R and S gives (almost) identical results (see below). 'qwilcox' however, does not: > qwilcox(p,5,5) p: 0.025 0.975 -------------------- R> 3 22 S> 18 37 I originally wanted to ask a questions, but then I found the answer. Given the confusion I run into, I wonder if this experience is worth reporting. The

alternate rank method
Hi, I'm wondering if anyone can point me to a function that will allow me to do a ranking that treats ties differently than rank() provides for? I'd like a method that will assign to the elements of each tie group the largest rank. An example: For the vector 'v', I'd like the method to return 'rv' v: 1 2 3 3 3 4 5 5 6 7 rv: 1 2 5 5 5 6 8 8 9 10 Thanks,

Cochran-Mantel-Haenszel problem
Hello, I've tried to analyze some data with a CMH test. My 3 dimensional contingency tables are 2x2xN where N is usually between 10 and 100. The problem is that there may be 2 strata with opposite counts (the 2x2 contigency table for these are reversed), producing opposite odds ratios that cancle out in the overall statistics. These opposite counts are very important for my analysis, since

quantile function
I am trying to `cut' a continuous variable into contiguous classes containing approximately an equal number of observations. I thought quantile() was the appropriate function to use in order to find the breakpoints, but I end up with classes of different sizes - see example below. Does anybody have an explanation for that? And what is the `recommended' way of computing what I am looking

efficient R code
Last Friday, Gregory Chaitin (http://www.umcs.maine.edu/~chaitin/lm.html) mentioned that there can be no proof that a given code is the shortest for a problem, even within a language. Still, the script below, a replacement of the "TDT", one of the most frequently used tests in genetics (http://mustat.rockefeller.edu under "downloads") may get close. It contains a few

plot(pam.object) error with R-1.7.0 on Red-Hat 8.0 i686
I don't know if there is some fault in compiling or a bug of the new R-1.7.0 version: cl.pam.2 <- pam(as.dist(1-cor(mel.data)),2) plot(cl.pam.2) perform a right partitioning and silhouette plot on the old R-1.6.2 instead "Error in clusplot.default(x$diss,...... ; x is not numeric" is the output on the new R-1.7.0. Same platform: RH8.0 i686. Some suggestions? A.S.

heatmap function
Hi all, By default, the heatmap function gives an image with a dendrogram added to the left side and to the top. Is it possible to only add the dendrogram to the left side and let the order of the columns unchanged ? I tried heatmap(mat, col=rbg,Rowv=res.hclust$order,Colv=1:dim(mat)[[2]]). In this case, the order of the columns are unchanged but a dendrogram is added to the top. How can I

Loadhistory problems
History files saved using nFile Save History do not open when using File Load History. I notice that when they are saved they do not seem to have a file extension and there is no option to chose an extension. Is this a problem. Other than this it seems so simple that I can't see what the problem is. I've tried using loadhistory and savehistory with the same problems. The syntax guide

expressions and paste
I have written a function to plot data which will be used for various different chemistries. A simplified version is: plot_data <- function(risk,levels,chem,sd2,measure){ plot(risk, levels, main=paste ("per", sd2, measure, "\n in usual", chem)) } The problem is with the title. This works fine if the variable "chem" is just text, but if it is an expression then

long algo
Hi everyone, I ve been using R for months and find it really practical and straight forward. However (the inevitable however), I am finding it very slow for one of my operations: it s basically an itertation over i and j in a pretty big table (4* 4608). It takes 30 minutes!!!! Thanks Ps:if it can help here is the source: median1<-matrix(nrow=4608,ncol=1)
