Retaining regularly used add-ons
Hi everyone,
How might I go about configuring R to keep
add-on packages loaded from session to session?
Is this undesireable for some reason?
At present, I keep a file called "pckgs.txt" in my
working directory with, e.g.,
library(gnlm)
library(Hmisc)
...
and then type source("add-ons.txt") every time I start
a new session. I suspect there's a more elegant way
to hold

Fitted probabilities from glmmPQL?
Hello All,
Specifying 'type = "response"' when using predict() on a
model fit using glm(...,family="binomial") returns fitted
probabilities.
Is it possible to get the same from a model object
fit using glmmPQL() ?

Oddity with names
Hi all,
I'm using R 1.5.1 on Windows 2000. The following snippet of code doesn't
seem to do anything - no error is reported, and there is no name change.
names(myFrame[,c(1:3)]) <- c("name1", "name2", "name3")
This code however works nicely:
names(myFrame)[c(1:3)] <- c("name1", "name2", "name3")
Can anyone suggest why

Feature request: non-dropping regmatches/strextract
I do think keeping the default behavior is desirable for backwards compatibility; my suggestion is not to change default behavior but to add an optional argument that allows a different behavior. Although this can be implemented in a user-defined function, retaining empty matches facilitates programmatic use, and seems to be something that should be available in base R. It is available, for

nls error control
I'm running a simulation that uses nls on each run. Sometimes, not
unexpectedly, nls doesn't return parameter estimates (e.g., "singular
gradient" error). Of course when this happens the simulation (in a loop)
stops and no results are recorded. What I would like is for the simulation
to simply record that nls couldn't obtain estimates on a particular run due
to whatever

difference between coxph and cph
Hi. I am using Windows version of R 1.8.1. Being somewhat new to survival
analysis, I am trying to compare cph (Design) with coxph (survival) for use
with a survival data set.
I was wondering why cph and coxph provide me with different confidence
intervals
for the hazard ratios for one of the variables. I was wondering if I am
doing something wrong? Or if the two functions are calculating hazard

Looking for non-central F quantile
Greetings all,
I'm trying to figure out how to calculate the inverse CDF (i.e. a
quantile) for a non-central F distribution. I could put together a quick
numerical solver routine using the CDF, but I wonder if there's a function
that I've missed that would be more efficient?

Odd diagnostic plots in mixed-effects models
Dear R community,
In the excellent nlme package the default diagnostic plot graphs the innermost residuals against innermost fitted values. I recently fit a mixed-effects model in which there was a very clear positive linear trend in this plot.
I inferred that this trend occurred because my fixed effect was a two-level factor, and my random effect was a 12-level factor. The negative residuals

List seems to drop empty levels of factors when containin g them
I don't get the same result, do you have a package loaded that would change
the default behavior (such as Hmisc)?

getData.lme error
hi list,
i am making some diagnostic plots using plot.lme(),
my lme model was fit with the option na.action='na.exclude'.
On the following (or similar) commands:
plot(flu.trees.42.w25.10.2, resid(., type="p") ~ fitted(.)|species, abline=0)
R returns an error message:

Hi,
I'm looking for a way to make executable R-scripts -- which are bound to
a certain package -- available to the operating system's search path.
The executable R-scripts I put in the package's 'exec' directory.

returning dynamic variable names from function
Within a function I'm assigning dynamic variable names and values to them
using the "assign" function. I want to pass back the results but am
uncertain how to do this.
Basically, my function reads a number of data files and uses the filename of
each file as the variable name for a list-to-become-dataframe. I want then
to pass all these lists back, but again, the names of the

cannot find -lquadmath
Apologies if this has been posted about recently, but I haven't been
on this listserve for a while.
I ran into a problem trying to compile Hmisc (required package for
rms) and have found a solution that I'd like to share. The compile
fails with the message:
/usr/bin/ld: cannot find -lquadmath
libquadmath exists on my Debian Squeeze system (up-to-date, recently installed):

i have posted earlier a few days back, i apologise for the re-post.
my problem is that the moment i start using mp3 files with lesser bit rate (16kbps) it does not stream properly. it keeps getting stuck in the middle. i can stream continuously with 128 kbps files.
I'm using icecast(1.3.7) with ices(beta 5) in "LAN" on Linux Redhat 6.2.

par(new=T) works differently in pdf vs postscript if applied before a plot statement. (PR#4037)
If I place par(new=T) before I create a plot in a script that is sent to a pdf
device, the pdf is unopenable and reports itself as having no pages. The
postscript device seems to ignore the par instruction.
I guess one of these is a bug, but I don't know which one!

Peculiarity in non-central qchisq for ncp > 294.92 ...
Hello all,
Here's my query:
Running R 1.6.2 on FreeBSD 5.0, and on WinXP, and I find that the
following hangs the process:
dchisq(alpha=0.01, df=1, ncp=295)
but it does work for ncp < 294.92.
Is this general?

Curious about nomenclature: random deviates
< Does anyone know why they're called random deviates, as opposed to random

Others will probably give you some technical reason about random numbers can
be considered as random deviates from a mean (I think at least the 1875
Galton paper at http://www.mugu.com/galton/ uses similar terminology (I'm

Hi All,
I am tryting to setup Puppet masters and client in Sun solaris
environment. ( Global zone puppet Master is running) and non global
zone all puppet clients are installed ( ..Note I have not installed
puppet client in all nonglobal zone .. binaries are shared by Global
zone...
While i m generating client certified i am getting this error .... Any
