Generalized least squares using "gnls" function
Hi: I have data from an assay in the form of two vectors, one is response and the other is a predictor. When I attempt to fit a 5 parameter logistic model with "nls", I get converged parameter estimates. I also get the same answers with "gnls" without specifying the "weights" argument. However, when I attempt to use the "gnls" function and try to

I would like to be able, inside a function, to create a new function, and use it as part of a formula as an argument to, say, gnls or nlme. for example: MyTop <- function(data=dta) { Cexp <- function(dose,A,B,m){...} Model <- as.formula(paste("y","~ Cexp(",paste(formals(Cexp),collapse =", "),")")) MyCall <-

gnls from library nlme
Dear all, I am trying to gain some experience with the function gnls from the nlme package. I tried to model the Theophyline data by trying to model the presumed dependency of the clearance on the body weight. This is my function call of gnls: gnls(conc~SSfol(Dose,Time,lKe,lKa,lCl),data=Theoph, params=list(lKe~1,lKa~1,lCl~Wt),start=c(-2.4,0.46,-3.22,0.01)) That's been the result: Error

gnls( ) question
Last week (Wed 9/10/2003, "regression questions") I posted a question regarding the use of gnls( ) and its dissimilarity to the syntax that nls( ) will accept. No one replied, so I partly answered my own question by constructing indicator variables for use in gnls( ). The code I used to construct the indicators is at the end of this email. I do have a nagging, unanswered

How to get around heteroscedasticity with non-linear leas t squares in R?
Your understanding isn't similar to mine. Mine says robust/resistant methods are for data with heavy tails, not heteroscedasticity. The common ways to approach heteroscedasticity are transformation and weighting. The first is easy and usually quite effective for dose-response data. The second is not much harder. Both can be done in R with nls(). Andy From: Quin Wills > > I am

Nested ANOVA with covariate using Type III sums of squares
Hello, I have been trying to get an ANOVA table for a linear model containing a single nested factor, two fixed factors and a covariate: carbonmean<-lm(C.Mean~ Mean.richness + Diversity + Zoop + Diversity/Phyto + Zoop*Diversity/Phyto) where, *Mean.richness* is a covariate*, Zoop* is a categorical variable (the species), *Diversity* is a categorical variable (Low or High), and

gnls : Rho
Hello list: How to extract the value of "Rho" from a gnls() object. I am using gnls() function similar to res <- gnls(y~SSmicmen(),correlation=corCompSymm(form~1|b),data=dat) Thanks in advance, Mahbub. -- Mahbub Latif School of Mathematical Sciences Queen Mary, University of London United Kingdom [[alternative HTML version deleted]]

convergence for proportional odds model
Hey, everyone, I am using proportional odds model for ordinal responses in dose-response experiments. For some samll data, SAS can successfully provide estimators of the parameters, but the built-in function polr() in R fails. Would you like to tell me how to make some change so I can use polr() to obtain the estimators? Or anyone can give me a hint about the conditions for the existance of MLE

List dimention labels to plots of components
It is frustrating to see the labels I want in the dimensions of a list but not be able to extract those labels into titles for plots generated from component objects. If someone could set me straight, I would appreciate it. For your amusement, I have provided an example of the Byzantine code I am currently using to avoid loops: # Simulate ANOVA type test data sex<-c(rep(1,8),rep(0,8))

Extracting degrees of freedom from a gnls object
Dear all, How can I extract the total and residual d.f. from a gnls object? I have tried str(summary(gnls.model)) and str(gnls.model) as well as gnls(), but couldn?t find the entry in the resulting lists. Many thanks! Best wishes Christoph -- Dr. rer.nat. fitting models with gnls
Dear R-list members, Some months ago I wrote a message on the usage of gnls (nlme library) and here I come again. Let me give an example: I have a 10 year length-at-age data set of 10 fishes (see growth.dat at the end of this message) and I want to fit a von Bertalanffy growth model, Li= Linf*(1-exp(-k*(ti-t0))) where Li = length at age i, Linf= asymptotic length, k= curvature parameter, ti=

Change the names of a dataframe
Dear list, This may sound silly. What is the right way to change the names of a dataframe? Let's say I have this data frame (dose) with four columns with names "ID", "DOSE", "TIME" "CMT". I want to change "DOSE" to "AMT". So I did names(dose[2])<-'AMT' But nothing happened. The name of the second column is still

nls works but not gnls
This works fine: fit42<-nls(Vfs~SSlogis(Months,Asym.Int+Asym.Group*Groupdum,xmid,scal), data=df, start=c(Asym.Int=22,Asym.Group=5,xmid=2,scal=6), na.action=na.omit) But this, identical except using gnls, doesn't converge: fit43<-gnls(Vfs~SSlogis(Months,Asym.Int+Asym.Group*Groupdum,xmid,scal), data=df, start=c(Asym.Int=22,Asym.Group=5,xmid=2,scal=6), na.action=na.omit) Error in gnls(Vfs

Integration in R
Dear R-users, I am facing problem with integrating in R a likelihood function which is a function of four parameters. It's giving me the result at the end but taking more than half an hour to run. I'm wondering is there any other efficient way deal with. The following is my code. I am ready to provide any other description of my function if you need to move forward.

Plot for Binomial GLM
Hi i would like to use some graphs or tables to explore the data and make some sensible guesses of what to expect to see in a glm model to assess if toxin concentration and sex have a relationship with the kill rate of rats. But i cant seem to work it out as i have two predictor variables~help? Thanks.:) Here's my data. >

A question on time-dependent covariates in the Cox model.
I have a dataset with event=death time (from medical examination until death/censoring) dose (given at examination time) Two groups are considered, a non-exposed group (dose=0), an exposed group (dose between 5 and 60). For some reason there is a theory of the dose increasing its effect over time (however it was only given (and measured) once = at the time of examination). I tested a model:
