multcomp and lme
I suppose that multcomp in R and multicomp in S-Plus are related and it appears that it is possible to use multicomp with lme in S-Plus given the following correspondence on s-news sally.rodriguez at philips.com 12:57 p.m. 24/04/03 -0400 7 [S] LME summary and multicomp.default() Is it possible to use multicomp with lme in R and if so what is the syntax from a simple readily available

multcomp and lme (followup)
I just realized that in the call to `csimint' the argument `asympt=TRUE' is missing since we need to compute the confidence intervals for a glm based on the normal approximation. multcomp and glm
I have run the following logistic regression model: options(contrasts=c("contr.treatment", "contr.poly")) m <- glm(wolf.cross ~ null.cross + feature, family = "binomial") where: wolf.cross = likelihood of wolves crossing a linear feature null.cross = proportion of random paths that crossed a linear feature feature = CATEGORY of linear feature with 5 levels:

nlme and multiple comparisons
This is only partly a question about R, as I am not quite sure about the underlying statistical theory either. I have fitted a non-linear mixed-effects model with nlme. In the fixed part of the model I have a factor with three levels as explanatory variable. I would like to use Tukey HSD or a similar test to test for differences between these three levels. I have two grouping factors:

multiple comparisons for lme using multcomp
Dear R-help list, I would like to perform multiple comparisons for lme. Can you report to me if my way to is correct or not? Please, note that I am not nor a statistician nor a mathematician, so, some understandings are sometimes quite hard for me. According to the previous helps on the topic in R-help list May 2003 (please, see Torsten Hothorn advices) and books such as Venables &

Garry's Mod Questions
Hi dere, I switched over from Windows to Linux and I'm loving it. I do have a few problems with Gmod. 1. It won't work. I downloaded Wine after I downloaded Gmod, would that mess it up? Do I have to redownload it? 2. I also downloaded it from Steam, does that affect it? kthnx :D

csimtest function in multcomp package
Hello all, Quick question: I want to do posthoc contrasts for a linear mixed effects model. However, when trying to use the csimtest function in multcomp package I receive an error message saying it cannot find the function, even after installing and loading package multcomp. Any pointers would be greatly appreciated Daniel

contrast matrix in package multcomp
Hi, I've got a problem building a contrast matrix for the Dunnet contrast in package multcopm. The following works fine: > summary(simtest(adiff ~ trial)) Simultaneous tests: Dunnett contrasts Data: adiff by trial Contrast matrix: trial1 trial2 trial3 trial4 trial5 trial2-trial1 -1 1 0 0 0 trial3-trial1 -1 0 1 0 0

more simplified output from glht object
Hi, I use glht to make multcomp, using Tukey, from a glm model. It is possible to get a more simplified output of result? Somethink like ordering by letters. Wine performance drops hard on popup notification
Ubuntu 10.4 32bit I've tried Ubuntu proprietary drivers, and latest Nvidia drivers 256.53 or something. (gpu = evga 8600 gts 256mb) Wine versions 1.2 and up all have my issue When I run Steam games windowed or fullscreened, they run amazing. Until I get a skype/pidgin/rythmbox/email notification popup, at which point the steam app drops dramatically in performance. (1 different frame every 10

Post hoc Multiple comparison
Dear R-listers I'm a new R-user who needs some help with a test that I want to do. I have done a field experiment: four treatments (cont, x, y and xy) at three sites (A, B and C), the response is count data (0 - 15). I've done a Poisson regression: >glm(response~as.factor(treatment)*as.factor(site), family=quasipoisson, offset(max.response), data=dat) The "offset" is the

post-hoc comparisons following glmm
Dear R community, I performed a generalized linear mixed model using glmmPQL (MASS library) to analyse my data i.e : y is the response with a poisson distribution, t and Trait are the independent variables which are continuous and categorical (3 categories C, M and F) respectively, ind is the random variable. mydata<-glmmPQL(y~t+Trait,random=~1|ind,family=poisson,data=tab) Do you think it

Lavaan: Immediate non-positive definite matrix
Hi, I recently tried to estimate a linear unconditional latent growth curve on 7 repeated measures using lavaan (most recent version): modspec=' alpha =~ 1*read_g0 + 1*read_g1 + 1*read_g2 + 1*read_g3 + 1*read_g4 + 1*read_g5 + 1*read_g6 beta =~ 0*read_g0 + 1*read_g1 + 2*read_g2 + 3*read_g3 + 4*read_g4 + 5*read_g5 + 6*read_g6 ' gmod=lavaan(modspec, data=math, meanstructure=T,

using lme in csimtest
Hi group, I'm trying to do a Tukey test to compare the means of a factor ("treatment") with three levels in an lme model that also contains the factors "site" and "time": model = response ~ treatment * (site + time) When I enter this model in csimtest, it takes all but the main factor "treatment" as covariables, not as factors (see below). Is it

Nemenyi test as a post-hoc test to Kruskal Wallis
Dear all, I've discovered the possibility to do the Nemenyi-Damico-Wolfe-Dunn test in the library(coin); oneway_test() With the given example I am unfortunately not able to reproduce the test. What does trafo and contrMat mean? I have a dataframe with 176 elements in 7 classes. It may be a problem, that my model isn't balanced? In Class1 I happen to have 4 elements, while there are 90 in

gnlr shape parameter
Is there a simple say of extracting the shape parameter from gnlr? The return given is the actual function rather than the value. I have looked at all the values returned by names(gnlr). ie gmod<-gnlr(data,....) gmod$shape returns the function definition rather than the value found. Simple case I am using it is for censored normal data (rather simpler than survival4 it seems). The value

Getting the correct factor level as Dunnett control in glht()
Hello all, I would like to do a Dunnett test in glht(). However, the factor level I want to use as the control is not the first. dunn1<-glht(model3, linfct = mcp(Container = "Dunnett"), alternative = "less") The factor container has 8 levels, so it would be nice not to manually enter in all of the contrasts. I originally discovered glht() when working with a glm model
