acceptable p-level for scientific studies
Dear list members,
I have a statistical question, that doesn't belong to this list, and I
apologise for that in advance but I would appreciate your help very much.
Is there some convention for selecting the a level for significance testing
in scientific (e.g. chemical processes) studies? Most people use the 0.05
level but I could not find a reference to justify this. Why not 0.01 or 0.1?

Masked help page
Hi list,
not really a problem to solve but a strange unwanted behavior (at least I
do not like it):
I'm loading
library(multiv)
to use sammon.
Later I load
library(MASS)
which tells me that sammon is masked now, because
there is also a MASS version of sammon.
Since I believe that the MASS version is at least as good as the multiv
version, I would also use the MASS version, but

question about AIC
Please, forgive my ignorance on statistics, but I have a rather simple
question concerning AIC. Small values of AIC mean good fit of the model. How
about negative values of AIC? Is a model with AIC=0.5 considered to have
better fit than a model with AIC=-500?
I couldn't find anything explaining this in the documentation or any
elementary statistics textbook that I have at my disposal.
Thanks

Crash when running functions from contributed packages
Hello all,
I am somewhat new to S-plus and would really appreciate any help you might
have on the following problem:
I installed S-plus (0.65.1) on a Sun box (Solaris) and it runs fine as far
as I can tell. I also installed the cluster and multiv contributed packages.
The problem I have is that I get a core dump everytime I try to run a
function in the contributed packages. This seems

coplots
Hello list members,
I am new to this list and don't know very much about what R can do or how to
program it, but I am interested in plotting 4 variables as sequential
contour plots (or surface plots), something like the conditioning plots for
4 variables (coplot(X1~X2|X3+X4)). To be more specific, I need a tool that
will automatically create contour (orsurface) plots of X1 vs X2 vs X3 for

Erratic behaviour of sammon()
I'm not sure this list is the right place for this thing.
I noticed some erratic behaviour in sammon(). Running sammon on
two nearly identical sets of data results in very different
results. Below is an example. I create an initial configuration
with cmdscale() and store it into 'vec1'. I write this to file,
and read it back in again to 'vec2'. According to cor() on the

model constant relations
Dear list members,
this is not an R question and forgive me for using the list for irrelevant
questions, but this is the only place I know where I can find some good
statisticians and I need an expert opinion.
There is this power law kinetic model of the form:
M=kt^n
where t is the time, M is the fraction of drug released, k is the rate
constant and n is an exponent related to the mechanism of

error running sammon
Hello,
I am inputing a 17 x 17 symetric matrix to sammon. The matrix is a co-occurance matrix with no missing data. If this is at all relevant, running hclust on this matrix works.
> samx <- sammon(q23axproduct)
I receive the following error:

results from sammon()
Dear all,
I'm trying to get a two dimensional embedding of some data using different
meythods, among which princomp(), cmds(), sammon() and isoMDS(). I have a
problem with sammon() because the coordinates I get are all equal to NA.
What does it mean? Why the method fails in finding the coordinates? Can I do
anything to get some meaningful results?
Thank you very much

Varying results of sammon(), for the same data set
Hello,
I have a data set on which I run the sammon algorithm as follows:
library(MASS)
data = read.table('problemforr.dat')
y = cmdscale(data, add=TRUE)
s = sammon(data, y$points)
(In case it should be relevant, I make the data available at
http://idi.ntnu.no/~edsberg/problemforr.dat)
With R 2.2.1 on Debian Sid I always get one of two solutions (stress

Multiv / hierclust / plclust
I use hierclust (hierarchical clustering) in multiv package. In the
documentation it is said that plclust (plotting a dendrogram) is
available in S-plus. Can I find it anywhere (I have searched through
http://lib.stat.cmu.edu/S and found only quotations of plclust in
multiv) or is it only part of the S package (which I don't have)?
Thanks

MASS: isoMDS and sammon
If tbl is an object of class 'dist', you can do this:
a <- sammon(tbl, k=3)
But you can't do this:
b <- isoMDS(tbl, k=3)
Wouldn't it be sensible to have identical interfaces to sammon()
and isoMDS() ?
I think all that would be needed is to change this:
isoMDS <- function(d, y=cmdscale(d, 2), maxit=50, trace=TRUE)
{
...into this:
isoMDS <-

ReInstalling packages
Hello,
I just have upgraded from Mandrake 8.1 to 8.2 and installed R 1.5.1. I now try
to reinstall all the packages but get the following error (for the multiv
package for instance) :

multiv
What happened to multiv package? I have installed R 2.0.0 in my Mac and I
could not find this package. I see other things have been reorganized. I
have read "What's New" and I have used the search facility in the RHelp
panel to no avail.
