machine dependency [polr()/optim()]
Dear R experts:
I am running some calculations using polr() in MASS library, and found some
differences in results obtained on two different machines (IRIX 6.5, and
Linux RH 7.1). It is not clear to me whether this is due to some error in
my programming the calculation and how to resolve the differences, if
possible.
The polr() call is the following:

Memory Usage in R
To R users:
I am running an R program with .Fortran() calls, and discovered that the
memory, as reported by gc(), continues to grow with new loop iterations. I
hadn't been able to find information on how to 'destroy' objects in earlier
loops to keep the program size from continuous growth; calling rm() to
remove some what I thought to be large arrays didn't seem to help. Any

how to trap any warnings from an R function -- again :(
With the incorporation of the useful hints, my user function now looks like
this:
userfn <- function() {

ow <- options("warn")
options(warn = 2);
...
reg<-try(polr(act~.,data=mm,Hess=TRUE))
...
sumreg<-try(summary(reg))
print(length(sumreg))
print(sumreg)
...
options(ow) # reset
}
The routine userfn() is called multiple times, two of which I happen to know

'Program Error' dialog box
I am running a windows executable, using wine, in a 'batch mode' - ie multiple times with different command parameters to the executable. For some parameters, the 'Program Error' dialog box appears and the wine process does not continue until the dialog box is closed. Is it possible to suppress the dialog box such that the entire batch can be completed without intervention?

FW: R Process Killed out of logical swap space: Case id #259-4945 (PR#7732)
Dear Professor Ripley,
I am attempting a large scale mixed-model analysis of longitudinal gene
array data using R. I use a 64-bit SGI with 7GB available RAM and 40G
logical swap space together with unlimited virual swap space. The OS is IRIX
6.5.24. I use R version 1.9.0 since I have had problems upgrading to R 2.0.1
at 64-bit using native SGI compiler build.
I write a serial for (i in

R-1.6.0 compiled on 64-bit AIX- memory problem?
Hello,
Is it true that R-1.6.0 compiled under 64-bit is less efficient on using
memory than compiled under 32-bit?
Here are my observations:
1. I have an SGI IRIX box (2Gb RAM) running 32-bit version of R-1.5.0. It
CAN handle a large data set (an 1111000 * 18 array).
2. For the same data set, on an IBM AIX 64-bit box (64GB RAM) with the new
version of R-1.6.0, it gives an out of memory error.

optimization of R on SGI/IRIX
For R-1.4.0, I have been able to build R.bin with -O2 flag. This however
did not yield any significant speed-up for my code. I then tried building
the binary for 64 bit, but had not been able to configure the build; none of
the suggestions that I can find in the r-help search worked for me. I'm
looking for any other suggestions -- TIA

discrepancy between R and Splus lm.influence() functions for family=Gamma(link=identity)
Hello,
I am looking for an explanation and/or fix for a discrepancy in the behaviour of the R lm.influence() function [ version R 1.5.0 (2002-04-29) ] and the same function in Splus [ Splus version 5.1 release 1, running on SGI IRIX 6.2]. The discrepancy is of concern because I am migrating some Splus scripts to R and need to ensure consistency of results.
Specifically, when I fit a glm()

Absolute ceiling on R's memory usage = 4 gigabytes?
Hello. By way of background, I am running out of memory when attempting to normalize the data from 160 affymetrix microarrays using justRMA (from the affy package). This is despite making 6 gigabytes of swap space available on our sgi irix machine (which has 2 gigabytes of ram). I have seen in various discussions statements such as "you will need at least 6 gigabytes of memory to normalize

configure bug with IRIX 6.5 (Makedep) (PR#288)
Full_Name: Leo Caves
Version: 0.65.0
OS: SGI/IRIX 6.5
Submission from: (NULL) (144.32.72.76)
using default configure under SGI/IRIX 6.5.
(I switched to gnumake, after initial problems, this might not be necesssary).
the make rule for creating dependencies is wrong for the SGI C compiler.
The rule assumes that cc -M file.c -o file.d works (it doesn't).
One needs to explicitly capture stdout

Re: missing directory entries on irix
Thanks for the patch, unfortunately when I installed it I had a lot more
files missing from the directory listing and I have not taken much time to
look at why. But it certainly is the cast that off_t on the IRIX box is 8 bytes
in the current OS, however the compilers seem to convert the long values
properly so long as overflow does not occur.
Thanks to your suggestion on looking at the

Mounting SMB shares on SGI IRIX
Hello,
We have been successfully using Samba to access Unix filesystems on Windows
computers. So far we only had SGI IRIX computers and very few Windows
computers.
Recently we have started adding Windows clients to the network and now we
wish to do the reverse i.e. access Windows shared areas from SGI computers,
mainly for backup purposes.
We are using Networker to take automated backups.

trouble with R-1.5.0 and readline.h at an odd place on SGI
Hello,
I am trying to get readline to work on SGI IRIX 6.5 with R-1.5.0.
The '.h' files are scattered in many places to I had to specify where to look for them in CPPFLAGS in config.site. Unfortunately, this does not seem to be enough. Looking into 'config.log', I found the following:
configure:3896: gcc -c -g -O2 -I/usr/freeware/include -I/usr/local/include

Irix 6.5: > is.na(c(1,NA)) #> FALSE FALSE
R 0.63.2, compiled using SGI cc and f90 on Irix 6.5 gives:
> is.na(NA)
[1] TRUE # OK
> is.na(c(1,NA))
[1] FALSE FALSE # expected FALSE TRUE
> is.nan(NaN)
[1] FALSE # expected TRUE
> is.nan(1/0)
[1] FALSE # ditto
The above functions work correctly for R compiled with gcc and g77 on an
Irix 6.2 system. The Irix 6.5 release notes

Hello ... and a few comments.
Hi,
I'm new here. This is all good news. I work on SGI systems and
have built the encoder and decoder to work on SGI. I have also
added code to the decoder_example so it writes out an "aifc"
file using the SGI AF library.
I had some compile problems for the main code using good old plain
IRIX "cc". Simple fixes as follows ...
In any source module which uses
