Jim, I am relating your message to R-devel.
This should be discussed in a broader audience;
I am not an expert on GLM's, I know you are
and others on this group also...
R-develers, please CC to Jim Lindsey (on this topic), since he hasn't
been part of the R-devel list for a while..

read.table
Sorry to all bothering you with a trivial question:
I am using R (rw0630 for Win32) and am simply unable to read-in the *.txt data.
I've tried to copy the file (prum.txt) to different directories of rw0630 but get
uniformly the answer "object "prum.txt" not found". Which is the default
directory for read.table() ??
Thanks!

Influence.measures
I am using rw0641 with Windows 98. To list just the influential
repetitiones that result from "influence.measures", I am using the input
result <- lm(y~x)
and the code from the example in the help for "influence.measures"
INFLM <- function(result){
inflm <- influence.measures(result)
which(apply(inflm$is.inf,1,any))
}
It works fine up to now with the

Installing Lindsey's packages
Dear r-helpers,
I downloaded http://popgen.unimaas.nl/~jlindsey/rcode/rmutil.tar (it
was originally .tgz, but got unzipped by my browser).
Can anyone give me detailed instructions on installing this and
Lindsey's other packages on R version 2.4.0 (2006-10-03)---(powerpc-
apple-darwin8.7.0, locale: C)?

unresolved symbols in growth and repeated libraries
I am having trouble using Jim Lindsey's libraries because of unresolved
symbols. I am currently using R 0.65.0, but had this problem in earlier
releases as well. I have a RedHat 6.0 Linux on i386 and use egcs
(upgraded to that distributed with rawhide, after first failures with
the libraries):
egcs-g77-1.1.2-19
egcs-1.1.2-19
Installation of the libraries works but on loading

lme
I am using rw0641.
In my continuing quest to understand repeated measures analysis, I again
return to lme. I exported the Potthoff and Roy data Orthodont.dat from
S-PLUS 4.5 to avoid capture errors and ran the examples in the R help. I
imported the data.frame with
data <- read.table("Orthodont.dat",header=T)
attach(data)
and created the objects

GLMs: Negative Binomial family in R?
Greetings R Users!
I have a data set of count responses for which I have made repeated observations
on the experimental units (stream reaches) over two air photo dates, hence the
mixed effect. I have been using Dr. Jim Lindsey's GLMM function found in his
"repeated" measures package with the "poisson" family.
My problem though is that I don't think the poisson

Application Error message
I am submitting the command:
calcium<-read.table("calcium.txt",header=TRUE)
and with Rw0630 and Bdr0631 I get an application error and R crashes. But
the command works fine with rjune. I am running under NT4.0
Anyone have a similar problem?

Summary: GLMMs: Negative Binomial family in R
Here is a summary of responses to my original email (see my query at the
bottom). Thank you to Achim Zeileis , Anders Nielsen, Pierre Kleiber and Dave
Fournier who all helped out with advice. I hope that their responses will help
some of you too.

for loops and counters
I am trying to assign values to a vector (pvalue). Similar code works in C
but not in R. What am I doing wrong?
r <- pvalue <- 0
for(i in (1:(k-1))){
for(j in (i+1):k){
r <- r+1
tstat <- (means[i]-means[j])/rms
pvalue[r] <- 2*(1-pt(abs(tstat),df))
}
}
Thank you.

gnlr3 location parameter
Hi list,
my previous question was obviously too basic to deserve an answer -
apologies for that. I'm learning, things can only get better :-)
My current problem is with fitting a generalized gamma distribution with
an additional "shift" parameter, that represents a shift of the
distribution along the X axis.
The gnlr3 function (in Jim Lindsey's GNLM package) fits this

R INSTALL *.tgz fails (minor docs/feature bug) (PR#652)
R Team,
I was attempting to install Lindsey's rmutil.tgz and other
non-CRAN packages using 'R INSTALL', for example 'R INSTALL rmutil.tgz'
after downloading 'rmutil.tgz' from Lindsey's page (as linked from
r-project.org page).
Directly using the compressed file as 'R INSTALL rmutil.tgz'
failed, though the shell help from 'R INSTALL --help'

covariance matrix of the regression coefficients
Greetings,
Cohen, Cohen, West, and Aiken 2003 (Applied Multiple Regression-Correlation
Analysis for the Behavioral Sciences, Third Edition) on page 273 state the
covariance matrix of the regression coefficients is provided by standard
programs for multiple regression, including SAS, SPSS, and SYSTAT. How can
it be calculated with R. Thank you very much.

se.contrasts.
Dear R users,
Firstly, I would like to congratulate the R core team in bringing out R
1.0.0 and all who have helped in developing it.
I have been having problems with using se.contrasts and would be pleased
if someone help.
I have been doing a repeated measures ANOVA using aov using a split plot
design for a single variable, color. The aov results were as follows:
