In particular, the build

Rgui maintains open file handles after Sweave error
Hello Folks, When I run the document below through sweave, rgui.exe/rsession.exe leaves a file handle open to the sweave-001.pdf graphic (as verified by process explorer). Pdflatex.exe then crashes (with a Permission Denied error) because the graphic file is locked. This only seems to happen when there is an error in the sweave document. When there are no errors, no file handles are left open.

running 'make' failed during vignette creation ('R CMD build') on Windows
Hi, This is a follow-up to the problem reported here: https://stat.ethz.ch/pipermail/r-devel/2010-September/058460.html After I updated R-2.12 to 2010-09-13 r52905 on the Bioc build system, some of the packages that have a Makefile in <pkg>/inst/doc still don't build on Windows. For example, 'R\bin\R.exe CMD build adSplit' gives: * checking for file

Error building R from SVN - unable to run 'pdflatex' on 'example-1.tex'
G'day, I'm trying to build R using the code from SVN. I am able to successfully build the source from here: http://cran.r-project.org/src/base/R-2/R-2.15.2.tar.gz However, when building the code checked out from SVN (either from 2.15.2 tag, or the trunk) I get the following error: Error: running Sweave on vignette

Problem with "plflatex wrapper.tex"
Hi, All: I encountered problems running "pdflatex wrapper.tex", as suggested on "www.r-project.org" -> Newsletter -> (near the bottom of the page). After 220 lines of seemingly successful processing, I got an error copied below. I hit <enter> a few times, and the "pdflatex" finished, apparently successfully. Comments? Thanks,

there are fontencoding problem in Sweave
I want write article by russian language using Sweave. For cyrillic text LaTeX use T2A encoding \usepackage[T2A]{fontenc} But in Sweave.sty we find: \RequirePackage[T1]{fontenc} It is source of critical problem. For example Rnw file $ cat estimation.Rnw \documentclass[A4paper]{article} \usepackage[T2A]{fontenc} \usepackage[utf8]{inputenc} \usepackage[russian,english]{babel}

Windows problem related to using shortPathName for Sweave style file
In the process of updating R to R 2.7 alpha or R 2.7 beta for the BioConductor 2.2 builds on Windows, I have hit a snag because the BioC build system has long path names (e.g. D:\biocbld\bbs-2.2-bioc\R) and these path names are not resolving properly by MiKTeX 2.7 during vignette construction. Take, for example, the attached vignette from Biobase, Bioconductor.Rnw. I have built R from source

Combining Sweave and fancyvrb
I find Sweave very useful and I was trying to combine it with the latex package fancyvrb. I was trying to get line numbering and labels in order to reference the lines where particular commands occur. Unfortunately, I haven't been able to figure out how to do it. Maybe somebody can help me. The following is a sample Rnw file: the first part shows what I would like to get, the second what I

Package documentation and rd.sty
Hi all, I've got a basic question regarding package documentation and rd.sty. I wrote my first own package, and now I would like to place the documentation into the appendix of another LaTex document. Seemingly I cannot simply \usepackage{Rd}, as this will modify the page-settings of my document. Is there a minimum style file which will just define the environments and commands needed for

R-devel (rev 76409) fails 'make check': non-generic function 'isSymmetric' given to findMethods()
Hello, Most likely I'm doing something wrong, but am at a loss as to what the issue is. I have a clean checkout of trunk here: ?? ~/svn/r-devel/R$ svn info ?? Path: . ?? Error in close.connection(p) : ignoring SIGPIPE signal
Andreas, How right you are! Still, I find it curious that in the context of the while(TRUE) loop, I am allowed to do this 653 times, with failure on the 654th attempt. Perhaps there is something asynchronous going on? If I eliminate the looping, it does indeed fail (as expected) on the first attempt to close the pipe. Error in close.connection(p) : ignoring SIGPIPE signal
Not sure if this is a bug, so posting here first. If I run: ?? cnt <- 0L ?? while (TRUE) { ? ? ?? cnt <- cnt + 1L ? ? ?? p <- pipe("echo /dev/stdin > /dev/null", open = "w") ? ? ?? writeLines("foobar", p) ? ? ?? tryCatch(close(p), error = function(e) { print(cnt); stop(e)}) ?? } then once cnt gets to around 650, it fails with: ?? [1] 654 ??

texi2dvi instead of pdflatex in R2.7.0? and related bioc 2.2 builds
Dear lists: I am somewhat puzzled by the use of texi2dvi/pdflatex in R2.7.0. When building EBImage (bioconductor) with 2.7.0 I get the same error both in Windows and Linux, which reads the following: ** building package indices ... * DONE (EBImage) * creating vignettes ... ERROR /usr/bin/texi2dvi: pdflatex exited with bad status, quitting. Error in texi2dvi(file = bft, pdf = TRUE, clean =

testing presence of pdflatex in R CMD check
The nodes of our cluster do not have pdflatex installed. When running R CMD check there on a package with no errors in documentation, then R-2.13.0-alpha and R-2.12.2 report a possible error in Rd files, while R-2.11.1 did not. The platform is 64 bit CentOS. The output of R CMD check tree_1.0-28.tar.gz under the above three versions of R contains the following. R-2.11.1 stderr sh:

how to set the pdflatex path
Dear all, This is my first post to the mailing list. I asked this question a little while ago on stackoverflow but did not get an answer. Please allow me to ask again. I have R set up on both Windows7 and kUbuntu12 machines. On Windows, I happen to have both MikTeX and TeXlive available (and both work). How could I instruct R to call TeXlive instead of MikTeX? Both MikTeX and TeXlive are on my

How to run Bibtex with pdfLatex in StatEt/MikTex on Windows ?
Hello, I'm running R2.10, Eclipse, StatEt and MikTex 2.8 to create Sweave documents, and everything seems to work great, until today... I was trying to add citations from a Bibtex file, but I just got [?] citations. However, if I open the .tex file that StatEt created in MikTex and run the latex+bibtex+pdflatex command, the citations are present. Does anyone know how to either configure

OpenBLAS in everyday R?
Thanks Keith. We checked, and indeed libopenblas is not linked against libomp nor libgomp. We suspect this is because we used conda to install R and OpenBLAS. So I guess we should be barking up the conda tree instead? By the way, I also noticed on my home machine (Ubuntu), /usr/lib/libopenblas.so.0 is also not linked against those, for what that's worth. ????? This issue arose for me in simulations to estimate confidence, prediction, and tolerance intervals from glm(., family=poisson) fits embedded in a BMA::bic.glm fit using a simulate.bic.glm function I added to the development version of Ecfun, available at "https://github.com/sbgraves237/Ecfun".? This is part of a vignette I'm developing, available at
