j I think, I got the problem: When I re-encode both audio files with the same quality/bitrate, oggCat/oggJoin works as expected. The reason, that it does not work, is as follows: I had a lot of trouble concatenate the audio-files (as I was starting with video only). Add an intro to a theora file without re-encoding?

Updated comment padding patches
I've attached updated patches (against vorbis-tools 1.3.0b3.5) to support comment padding. No changes to libvorbis are necessary. The padding is added in the same way as oggenc2 (null bytes within the packet, at the end) and shouldn't cause problems with any reasonable decoder or comment editor implementations. ffmpeg2theora tool
I've been encoding with ffmpeg.exe. Due to the muxing issue, I tried ffmpeg2theora, but I ran into some issues 1. it fails on 1080p content. 1920x1080. 1920x800 is okay. 2. I have raw yuv. in ffmpeg I use -s 1920x1080 to specify the source size. ffmpeg2theora doesnt seem to have a way to accept width/height for the raw yuv (420).
