Fixing a CRAN note
I am trying to clear up all the "NOTE"s before a CRAN submission, but am a bit confused
about this one.?? What is it complaining about -- that it doesn't like my name?

* this is package ?deming? version ?1.4-1?
* checking CRAN incoming feasibility ... [7s/18s] NOTE

Vignettes with long compute time
Is there a way to include the compiled version of a vignette in the doc directory but mark
it to NOT be rerun by CRAN??? I think I remember that this is possible, but have forgotton
how.?? (It might even be a false memory.)

Background:? Beth Atkinson and I are splitting out many of the vignettes from the survival
package into a separate package survivalVignettes.? There are a few

Difficult debug
I haven't done any R memory debugging lately, but
https://www.mail-archive.com/rcpp-devel at lists.r-forge.r-project.org/msg10289.html
shows how I used to have gdb break where valgrind finds a problem so you
could examine the details.
Also, running your code after running gctorture(TRUE) can help track down
memory problems.

Difficult debug
?I've hit a roadblock debugging a new update to the survival package.?? I do debugging in
a developement envinment, i.e. I don't create and load a package but rather? source all
the .R files and dyn.load an .so file, which makes things a bit easier.

specials and ::
The survival package makes significant use of the "specials" argument of terms(), before
calling model.frame; it is part of nearly every modeling function. The reason is that
strata argments simply have to be handled differently than other things on the right hand
side. Likewise for tt() and cluster(), though those are much less frequent.
I now get "bug reports" from the

Issue with data() function
I found an issue with the data() command this evening when working on the survival package.
1. I have a lot of data sets in the package, almost all used in at least one vignette,
help file, or test.? As a space saving measure, I have bundled many of them together,
i.e., the file data/cancer.rda contains 19 data sets, many of them small. The resulting
file (using xz compression) is quite a bit

grid and gtkDevice package clipping bug.
Hello!
When I draw points on grid's viewport with clip set to TRUE clipping
does not have effect on some symbols. It happens only when drawing over
gtkDevice (GTK ver. 1.2) (with postscript device clipping works OK -
take a look at this screenshot
http://www.hppi.troitsk.ru/Kondrin/clipbug.png) and only with symbols
that are drawn with commands other than gdk_draw_polygon() (i.e. circles

lattice: clipping data, not plot margins
I am plotting subsets of my data, using ylim.
This works fine, but the outer margin line widths of the plot are thin, due
to clipping.
If I include
> trellis.par.set(clip=list(panel = "off"))
then the outer margin line widths are fine, but the outlying data is
visible.
Is there any way of achieving both correct margin line widths and clipping
of outlying data?
Thanks,

reusing routines
I've created some Splus code for a microarray problem that
- needed to be in C, to take advantage of some sparse matrix
properties
- uses a cholesky decompostion as part of the computation
For the cholesky, I used the cholesky2 routine, which is a part of the
survival library. It does just what I want and I'm familiar with it (after
all, I wrote it).
In Splus, this all works

The cumulative hazard is just -log(sfit$surv).
The hazard is essentially a density estimate, and that is much harder. You'll notice

Extra "Note" in CRAN submission
When I run R CMD check on the survival package I invariably get a note:

* checking CRAN incoming feasibility ... NOTE

Clipping of display in Lattice graphics
I'm baffled as to how the Lattice package achieves clipping. Would
someone mind explaining this to me?
Firstly, my attempt using "just" the grid package:
x<-seq(0,3,by=0.3)/2.8
y<-seq(0,1,by=0.1)
grid.newpage()
grid.rect(gp=gpar(fill="pink"))
vp<-viewport(width=0.8, height=0.8)
pushViewport(vp)
grid.rect(gp=gpar(fill="white"))
grid.xaxis()

Clipping problem
Hi.
Today most modern CDs are recorded using maximum volume (so that it grabs
more of your attention when the song is being played on the radio - even
though this destroys the dynamic range). Anyway lossy audio codecs can
introduce clipping - audio distortion when the sound hits maximum peak
value, so I thought I should ask if Vorbis has this solved?

Few questions concerning clipping
I noticed that clipping occurs in lossy audio compression even
if there is no clipping in the original file (though the original
file has peaks that are just below the maximum). I know
that this happens due to all the filtering involved during compression,
but I'm wondering just how audible this clipping is because I don't
hear anything wrong. I mean, as things are now, is it safe to say

install_github and survival
I cloned therneau/survival and the installation failed since there is no definition for exported function survfit().
A file seems to be missing - there is survfit0() and survfit0.R but, compared to CRAN, no survfit.R.

GGPLOT Clipping Regions
Hi there,
I'm trying to find out the command to stop clipping to plot region in
ggplot.
I have a bar chart (axis flipped) with labels on the bars, but the
labels are clipped at the plot region box.
I know it's possible to turn this off for base and lattice, but how
about ggplot?

The ggplot2 manual doesn't seem to mention it, and a search for

[EXTERNAL] RE: install_github and survival
Yes, that is exactly the problem.? The code found in the "config" script is never run.?
But why doesn't it get run?
