lmer for 3-way random anova
I have been using lme from nlme to do a 3-way anova with all the effects treated as random. I was wondering if someone could direct me to an example of how to do this using lmer from lme4. I have 3 main effects, tim, trt, ctr, and all the interaction effects tim*trt*ctr. The response variable is ge. Here is my lme code: dat <-

OT(slightly) - Tracking extended projects
Hi all, Most of the analyses I do are short little once-and-done type things that are easily encapsulated in a .Rnw file. However, I sometimes end up with projects that take an extended amount of time. Usually these projects are not easily encapsulated in an .Rnw file, so I have been using a single .R file with lots of comments. The problem with this approach is keeping track of what you have

lme speedup question
I am hoping someone will be kind enough to have a look at the following piece of code and tell me if there is a way to run lme() so it is a lot faster. The inner loop, j in 1:15000, takes about 2 hrs on my 2.8GHz dual Xeon 4GB RAM machine. The timings I have done show the dominant execution time is in lme. options(contrasts=c("contr.sum", "contr.sum"))

Is rcompgen still recommended?
I just built R-devel from source on OS X (Tiger), using the subversion sources. Running ./tools/rsync-recommended didn't download rcompgen. I checked http://cran.r-project/src/contrib/2.7.0/Recommended and indeed, this package is not there. If I try to install using install.packages I get > install.packages("rcompgen", type="source") --- Please select a CRAN

R CMD build question
On Solaris when my package is built, I get the following result: creating vignettes ...Segmentation Fault - core dumped OK My question isn't why I get a segfault, but why does build return an OK after such an inauspicious event? Is build only supposed to error out if something more central to the package is off? R CMD check does issue a warning that the vignette is missing, so maybe that

NAMESPACE/DESCRIPTION and imports
Hi, Could someone point me to the relevant documentation that covers what should be in the DESCRIPTION file for packages that have functions imported via the NAMESPACE file? I have read the R Extensions manual, but I cannot find where it covers the DESCRIPTION file vis a vis importing from a namespace. An example: I have a package foo that uses two functions x and y from package bar. Both

error from make: gcc -shared -L/usr/local/lib64 ... relocation R_X86_64_32...
I hope someone can point me, a newcomer to building R as well as 64-bit R, in a useful direction. I have a dual Opteron 275 box running RedHat EL4. I ran configure successfully, and, then, get the following error while running make: make[4]: Entering directory `/tmp/R-2.2.0/src/modules/lapack' g77 -fPIC -g -O2 -ffloat-store -c dlamc.f -o dlamc.lo g77 -fPIC -g -O2 -c dlapack0.f -o

Problem with using both pam_listfile to deny logins and pubkey authentication
Hi, I'm trying to use pam_listfile.so to deny logins from all others but few users (names in /etc/loginusers). With password authentication it works fine, but with public key authentication OpenSSH lets in users whose names arent't in /etc/loginusers. AllowUsers in sshd_config does what one would expect. I'm using OpenSSH-3.0.2p1 on Debian testing (package version 1:3.0.2p1-6)

RMySQL load error
I'm having trouble getting RMySQL to load. I was able to build it and install it (RMySQL_0.5-11.tar.gz). I was also able to build and install mysql-5.0.37. I've read many postings about this but have not found a mention of my particular problem (some closely related). I get the "unable to load shared library, no such file" error, but all the files do exist, RMySQL.so and

package.skeleton
> R.version.string [1] "R version 2.1.0, 2005-03-17" I don't see anything in either https://svn.r-project.org/R/trunk/NEWS or in the Changes file for R-2.1.0 about changes in package.skeleton() (nor in the help page), but when I run this function, all the .Rd files produced are of the data format even if all I have in my .GlobalEnv are functions. A trivial example is to run the

Segfault from knn.cv in class package (PR#6856)
The function knn.cv in the class package doesn't have error checking to ensure that the length of the classlabel argument is equal to the number of rows in the test set. If the classlabel is short, the result is often a segfault. > library(class) > dat <- matrix(rnorm(1000), nrow=10) > cl <- c(rep(1,5), rep(2,5)) > cl2 <- c(rep(1,5), rep(2,4)) > knn.cv(dat, cl) [1] 2

Best practices - R CMD check and vignettes
Hi, I have a package that contains two vignettes that both use saved objects in the examples directory of the package. With previous versions of R I could have a code chunk in the vignette like this: <<echo=false>>= load("../examples/somedata.Rdata") @ followed by a code chunk like <<eval=false>>= foo <- bar("data") @ that simulated the actual

Segfault with too many menu items on Rgui
Hi all, In the CHANGES file for R-2.3.0alpha, there is the following statement: winMenuAdd() now has no limits on the number of menus or items, and names are now limited to 500 (not 50) bytes. However, I can reproducibly get a segfault using this (admittedly silly) example: for( i in 1:5) winMenuAdd(paste("Test", letters[i], sep="")) for(i in 1:5) for(j in 1:24)

Fancy quotes on Windows
Hi, I don't use Windows as my primary OS anymore, so didn't notice this until recently. In R-2.10.0 under Windows useFancyQuotes is FALSE by default, but this doesn't seem to affect the rendering of (text) help pages. This is not a problem if I run via the Rgui or Rterm (via DOS prompt), as the help pages are rendered in a popup window that understands directional quotes.

Using .onUnload() to unload compiled code
If one wants to unload compiled code for a package containing a namespace, my understanding is that .onUnload() should be used, with a call to library.dynam.unload(). This is used in e.g., the stats and methods packages, but it appears to me that the compiled code is not being unloaded when the package is detached(). Am I misunderstanding something?
