Installing bioconduction packages in connection with loading an R package
Dear all,
My gRbase package imports functionality from the bioconductor packages graph, Rgraphviz and RBGL.
To make installation of gRbase easy, I would like to have these bioconductor packages installed in connection with installation of gRbase, but to do so the user must use setRepositories() to make sure that R also installs packages from bioconductor.
Having to call setRepositories causes

RCurl compilation error on ubuntu hardy
Dear list members,
I encountered this problem and the solution pointed out in a previous
thread did not work for me.
(e.g. install.packages("RCurl", repos = "http://www.omegahat.org/R")
I work with Ubuntu Hardy, and installed R 2.6.2 via apt-get.
I really need RCurl in order to use biomaRt ... any help would be
greatly appreciated.
Best wishes,
Emmanuel

error con install_github() del paquete devtools
Gracias Jorge. Pero tiene que ser otra cosa. El Renviron está bien y unzip
está en ese path. Y al hacerlo como indica Oscar no hay problema con el
unzip
Miraré como está en otro Linux que si funciona a ver que puede ser.
Pero será después de Navidad.

Modifying a function programmatically
Dear list
# I have a function
ff <- function(a,b=2,c=4){a+b+c}
# which I programmatically want to modify to a more specialized function in which a is replaced by 1
ff1 <- function(b=2,c=4){1+b+c}
# I do as follows:
vals <- list(a=1)
(expr1 <- as.expression(body(ff)))
expression({
a + b + c
})
(expr2 <- do.call("substitute", list(expr1[[1]], vals)))

[BioC] RCurl loading problem with 64 bit linux distribution
Martin,
Well, thanks for jumping in! We need all the help we can get ;)
I changed the execute bit as you suggested and recompiled, no luck, still
the same error message.
Below is the output you wanted me to look at, its a bit beyond me so I
include both a brief grep summary and then the whole enchilada. I do note
that my output is different from yours, but I'm not sure how to interpret.

Creating sparse matrix of type "dgCMatrix" directly
I want to create a sparse matrix of type "dgCMatrix" using the Matrix package (and the matrix must be of this type even if other more compact representations may exist). I do
> library(Matrix)
> m1<-Matrix(rep(1,4),nrow=2,ncol=2,sparse=T)
> m1
2 x 2 sparse Matrix of class "dsCMatrix"
[1,] 1 1

To convert m1, I do

Seeing the definition of a function
Dear all,
I was trying to see how the function 'confint' is defined. Doing
> confint
function (object, parm, level = 0.95, ...)
UseMethod("confint")
<environment: namespace:stats>
does not really enlighten me. How can I get to see the implementation (I guess it should be possible according to the general philosophy of the R project)?
Thanks in advance

Reading SAS version 8 data into R
Hi,
SAS transport files created with the xport engine in SAS can be read using read.xport. However, the xport engine only works with SAS version 6, and consequently long variable names are not allowed...
Can anyone tell me how to get SAS data (ver 8) into R (easily)?
Thanks in advance

[BioC] Rcurl 0.8-1 update for bioconductor 2.7
Hi Patrick,
Greetings from !(sunny) Pittsburgh.
What's the scoop on RCurl on windows (XP)?
I've tried to install RCurl_0.92-0.zip and RCurl_0.9-3.zip,
with both R 2.7.2 and R 2.8.0 from the RGUI (utils:::menuInstallLocal),
and get the error
"Windows binary packages in zipfiles are not supported".
which (according to google's one and only hit) comes from a perl script.

RCurl and kerberos
Dear list,
I would like to call a Kerberos-authenticated web-service from within R.
Curl can do it:
$ curl --negotiate -u : "http://my.web.service/"
so I would expect that RCurl also has the capability, but I have not been able to find the correct options to set.
listCurlOptions() does not return anything with negotiate, and searching the source of RCurl, the only thing I found was

Problems with r-cran-rcurl in Trusty and Vivid. (Re: Install R on Ubuntu with libcurl support)
Hello everybody,
by the way, speaking about the r-cran-rcurl package in Ubuntu, the versions in
trusty and vivid are linked by error to the "NSS" flavour of libcurl3 instead
of the "OpenSSL flavour", which cause at least problems when using the CRAN
devtools package. A bit more details are available in the Debian bug tracking
system (https://bugs.debian.org/786473). I am not
