Matrix library, CHOLMOD error: problem too large
I have a pretty large sparse matrix of integers:
> dim(tasa)
[1] 91650 37651
I need to add one to it in order to take logs, but I'm getting the
following error:
> tasa = log(tasa + 1)
CHOLMOD error: problem too large
Error in asMethod(object) : Cholmod error `problem too large'
I have 2 Gb of RAM, and the current workspace is barely 300mb.
Is there any workaround to this?

as() creates invalid entries in methods list?
Hi,
We've observed rather strange behavior related to as(). When as() is
used to make a conversion to a super class, an invalid entry is
inserted into the table of methods.
> setClass("A", contains="list")
> get(".MTable", environment(coerce))[["list#A"]]

Multiple CHOLMOD errors when attempting poisson glmm

htmlParse hangs or crashes
Dear colleagues,
each time I use htmlParse, R crashes or hangs. The url I'd like to parse is included below as is the results of a series of basic commands that describe what I'm experiencing. The results of sessionInfo() are attached at the bottom of the message.
The thing is, htmlTreeParse appears to work just fine, although it doesn't appear to contain the information I need (the

Hi (again), let's say I want to create a class Matrix that extends the class
matrix, but I can't get it to work. I define the class as

No Slots, prototype of class "matrix"
Extends:
Class "matrix" directly.

Problem on glmer
Hi all,
I was trying to fit a Gamma hierarchical model using "glmer", but got weird error message that I could not understand. On the other hand, a similar call to the glmmPQL leads to results that are close to what I expect. I also tried to change tha "nAGQ" argument in "glmer", but it did not solve the problem. The model I was fitting has a simple structure - one

Problem specifying Gamma distribution in lme4/glmer
Dear R and lme4 users-
I am trying to fit a mixed-effects model, with the glmer function in
lme4, to right-skewed, zero-inflated, non-normal data representing
understory grass and forb biomass (continuous) as a function of tree
density (indicated by leaf-area). Thus, I have tried to specify a
Gamma distribution with a log-link function but consistently receive
an error as follows:

Compiling Matrix on Solaris 10 x86-64 Sun Studio 12
Hi all,
I have trouble to compile Matrix packages on Solar10 x86-64 with Sun compilers.
I saw some postings on this but am not sure how to solve this problem.
It is becoming critical as I cannot install biocLite() because of its dependency on Matrix.
Could you direct me how to resolve the issue?
Thanks in advance!

Pixmap problem
Hi,
I'm having trouble writing .pnm images which I think is due to a problem
with my colour space. The pixmap object seems to be looking for 72 of 8
colours (one per cell?) which doesn't seem healthy...

Cholmod error `matrix not positive definite'
Dear R-users,
I'm new to R, so my apologies if this question doesn't make sense.
I've tried the following model in lmer, and it works perfectly:
model<-lmer(aphids~densroot+zone+(1|zone/site), family=quasipoisson)
But if I try the exact same model with a different variable, totmas, the model looks as follows:
model<-lmer(aphids~totmas+zone+(1|zone/site), family=quasipoisson)

RFC: Matrix package: Matrix products (%*%, crossprod, tcrossprod) involving "nsparseMatrix" aka sparse pattern matrices
This is a Request For Comment, also BCCed to 390 package maintainers
of reverse dependencies of the Matrix package.
Most users and package authors working with our 'Matrix' package will
be using it for numerical computations, and so will be using
"dMatrix" (d : double precision) matrix objects M, and indirectly, e.g., for
M >= c will also use "lMatrix" (l:
