R coding to extract allele frequencies from NCBI for ALL alleles of one SNP?
Dear All, The following code extracts from NCBI very nice output for ONE allele of a SNP (often the allele with the second largest frequency - usually termed the minor allele). It gives an average minor allele frequency from all NCBI sources (which is what I want, except I'd like the addition of data for all the other alleles of one SNP) plus a table of minor allele frequencies from each

minor allele frequency comparison
Hi all, We are using two methods to identify SNPs. One is based on resequencing the genome and aligning the reads to the sequenced genome to identify SNPs (data available for 44 individuals). Another is based on SNP array with selected loci (30000 loci, 870 individuals). I want to compare the results from the resequencing based minor allele frequency and Array based minor allele frequency.

Calculate the latest Z-score of all zoo time series
Hello, I have a population of 2000+ zoo time series (but my environment also contains objects that are not zoo time series). I'm trying to calculate the latest 90 days Z-Score of all zoo time series, using the following code: LZS<-function(ser) { temp<-window(ser,start=Sys.Date()-90) last((temp-mean(temp))/sd(temp)) } sapply(ls(), LZS ) The LZS function works on individual zoo time

Score Test Function
Greeting R Community, I'm trying to learn Logistic Regression on my own and am using An Introduction to Logistic Regression Analysis and Reporting (Peng, C., Lee, K., & Ingersoll, G. ,2002). This article uses a Score Test Stat as a measure of overall fit for a logistic regression model. The author calculates this statistic using SAS. I am looking for an [R] function that can compute

How to calculate relative risk from GAM model in mgcv package?
Hi R users,I am a beginner in the use of R. I need urgent help for my thesis study. <https://stats.stackexchange.com/posts/633206/timeline> I have daily air pollution parameters PM10, PM2.5 CO, NO2, SO2, and O3. I also have daily hospital admission numbers. Taking into account the effect of weekends and holidays, I would like to used generalised additive model (GAM) to explore the

Propensity score modeling using machine learning methods. WAS: RE: LARS for generalized linear models
There may be benefits to having a machine learning method that explicitly targets covariate balance. We have experimented with optimizing the weights directly to obtain the best covariate balance, but got some strange solutions for simple cases that made us wary of such methods. Machine learning methods that yield calibrated probability estimates should do well (e.g. those that optimize the

Propensity score and three treatments
Dear All, I would like to find something ( references, code,..) to implement a comparison of three treatments in an observational study using the 'Propensity Score'. Any help is much appreciated. miss.loc function in MCMC Geneland: can't make it work
I am trying to use the function 'filter.NA=TRUE' in Geneland. The function appears to be set on TRUE by default, as it appears as TRUE in the 'parameter.txt' file output and hence I do not need to enter the function per se (as it is an 'Unused argument otherwise') . Hence all my missing data (individuals that I have not yet scored at that specific loci) are scored as

Article score calculations for Boolean and MultiTerm Queries, and customization options
Hi, I have some questions about the way that documents are scored by the Boolean and MultiTerm Queries, and about possible options for custom scoring articles. I am working on a project experimenting with different methods of automatically generating queries and the scoring mechanisms behind Lucene and Ferret have been perplexing us. >From looking at the Lucene explanation at (

snpStats imputed SNP probabilities
Hi, Does anybody know how to obtain the imputed SNP genotype probabilities from the snpStats package? I am interested in using an imputation method implemented in R to be further used in a simulation study context. I have found the snpStats package that seems to contain suitable functions to do so. As far as I could find out from the package vignette examples and its help, it gives the

Incomplete Trio in TDT analysis
I am involved in a study where, as in most of life, men demonstrate themselves to be recalcitrant. So while we have many probands and most of their mothers we only have about 50% of the trios being complete. I have been running tdt and trio.types. It appears as if it is ignoring the duos. Sometimes a duo can be informative. For instance Father ..missing Mother 1/2 Proband 1/1 This duo shows that

Age as time-scale in a cox model-How to calculate x-time risk?
Dear R users, My question is more methodology related rather than specific to R usage. Using time on study as time in a cox model, eg: library(Design) stanf.cph1=cph(Surv(time, status) ~ t5+id+age, data=stanford2, surv=T) #In this case the 1000-day survival probability would be: stanf.surv1=survest(stanf.cph1, times=1000) #Age in this case is a covariate. #I now want to compare the above

Allelic Differentiation, sampling, unique(), duplicated()
Hi people, I have made some progress trying to work out how to solve this problem but I have got a bit stuck - sorry if this turns out to be a simple exercise . . Allelic Differentiation (AD) in genetics measures the number of different alleles between (say) two populations eg: Organisms in Pop 1 have alleles: a, b, c, d, e Organisms in Pop 2 have alleles: b, b, c, d, e Different

Relative risk using GAM
I am a new user of R. I am trying to fit gam model with our air pollution data. I used Foreign package to call data from SPSS and used MGCV package to fit gam. The following are the steps I used: > dust<- read.spss("a:dust9600jan.sav") > c<-gam(MRESPALL~s(DUSTM)+s(TEMP)+s(RH),family=poisson,data=dust) > summary(c) Family: poisson Link function: log Formula: MRESPALL ~

I correctly splitted my total dataset in training(132 individuals) and test (50 individuals) (respecting the total observed genotypic

how to calculate factor Scoring Coefficients
Dear R users, Recently, I am learning by myself to do factor analysis with R. Could some one guide me how to calculate 'factor scoring coefficients' or obtain 'factor scores' with the results from principal( ) or factor.pa( ) function in psych package? In SAS, it can be done with option "SCORE" by PROC FACTOR procedure. Many Thanks. felix
