Corrupt data frame construction - bug?
Hi useRs, A recent coding infelicity along these lines yielded a corrupt data frame. foo <- matrix(1:12, nrow = 3) bar <- data.frame(foo) bar$NewCol <- foo[foo[, 1] == 4, 4] bar lapply(bar, length) > foo <- matrix(1:12, nrow = 3) > bar <- data.frame(foo) > bar$NewCol <- foo[foo[, 1] == 4, 4] > bar X1 X2 X3 X4 NewCol 1 1 4 7 10 <NA> 2 2 5 8 11

FW: Selecting undefined column of a data frame (was [BioC] read.phenoData vs read.AnnotatedDataFrame)
Hi all, What are current methods people use in R to identify mis-spelled column names when selecting columns from a data frame? Alice Johnson recently tackled this issue (see [BioC] posting below). Due to a mis-spelled column name ("FileName" instead of "Filename") which produced no warning, Alice spent a fair amount of time tracking down this bug. With my fumbling fingers

model.matrix bug? Nested factor yields singular design matrix.
Hi all, I believe this is a bug in the model.matrix function. I'd like a second opinion before filing a bug report. If I have a nested covariate B with multiple values for just one level of A, I can not get a non-singular design matrix out of model.matrix > df <- data.frame(A = factor(c("a", "a", "x", "x"), levels = c("x",

Fast version of Fisher's Exact Test
Is anyone aware of a fast way of doing fisher's exact test for a series of 2 x 2 tables in R? The fisher.test is really slow if n1=1000 and n2 = 1000. -- Thanks, Jim. [[alternative HTML version deleted]]

Embedded nuls in strings
Hi, ?rawToChar 'rawToChar' converts raw bytes either to a single character string or a character vector of single bytes. (Note that a single character string could contain embedded nuls.) Allowing embedded nuls in a string might be an interesting experiment but it seems to cause some troubles to most of the string manipulation functions. A string with an embedded 0:

txtStart creates a NULL file
Hello all: I'm trying to use the following code to get commands, comments and results to a .txt file. It only appears to capture comments. When I comment those out with #, it creates a NULL file. Someone seemed to have a similar problem with a mac GUI (https://stat.ethz.ch/pipermail/r-help/2010-September/253177.html) but the result seemed to be ambiguous. Is there a work-around?

Bug in Acrobat Reader 7 (or R?) with translucent text
My setup: R 2.4.0, Windows 2000, Acrobat Reader 7. When I create a .pdf with translucent colors, the translucency works correctly for points, but not for text. Below is some R code that creates a .pdf with this phenomenon. I was going to report this as a bug in R, but then I tried to view the pdf with a couple of other viewers and found that at least one of the viewers correctly displayed the

htmlParse hangs or crashes
Dear colleagues, each time I use htmlParse, R crashes or hangs. The url I'd like to parse is included below as is the results of a series of basic commands that describe what I'm experiencing. The results of sessionInfo() are attached at the bottom of the message. The thing is, htmlTreeParse appears to work just fine, although it doesn't appear to contain the information I need (the

Multiple comparisons on Anova.mlm object
I would like to perform multiple comparisons or post-hoc testing on the independent variable in an Anova.mlm object generated by the Anova function of the car package. I have defined a multivariate linear model and subsequently performed a repeated measures ANOVA as per the instructions in section #3 of the following comprehensive tutorial on the subject from the Gribble lab at UWO:

getMethods() not finding all methods
Running R2.4.0 on Apple Mac OS X 10.4.8, in Emacs ESS mode, and also R.app. In an attempt to learn a bit more about a particular method (geneNames in package affy) I invoked getMethods("geneNames") which produced geneNames methods, but not the one in affy (output below). I had to know the signature (AffyBatch) in order to find the method > getMethod("geneNames",
