Principal comp. scores in R
Hello, I am trying to run a PCA in R and I cannot get the PC scores for each of the values. Using pcX <- princomp(X) then loadings(pcX) I can get a listing of the eigenvectors but not the actual PC scores for each value in the dataset. I greatly appreciate any help anyone can offer Thanks Ken

Principal Component Analysis
Dear R buddies, I’m trying to run Principal Component Analysis, package princomp: http://stat.ethz.ch/R-manual/R-patched/library/stats/html/princomp.html. My question is: why do I get different results with pca = princomp (x, cor = TRUE) and pca = princomp (x, cor = FALSE) even when I standardize variables in my matrix? how to get coefficient and scores of Principal component analysis in R?
Dear All, It might be a simple question. But I could not find the answer from function “prcomp” or “princomp”. Does anyone know what are the codes to get coefficient and scores of Principal component analysis in R? Your reply will be appreciated! Best Zunqiu [[alternative HTML version deleted]]

Accessing the (first or more) principal component with princomp or prcomp
Hi , To my knowledge, there're two functions that can do principal component analysis, princomp and prcomp. I don't really know the difference; the only thing I know is that when the sample size < number of variable, only prcomp will work. Could someone tell me the difference or where I can find easy-to-read reference? To access the first PC using princomp:

Principal Component analysis question
I have a question about princomp(mva) that I hope isn't too newbie. I used the sample data from Table 1.1 in "Manly (1986/1994) Multivariate Statistical Methods: a primer. Chapman and Hall" on sparrow body measurements. I rescaled the data to mean 0 and SD 1, and the covariance matrix is: V1 V2 V3 V4 V5 V1 1.0000000 0.7349642 0.6618119

Questions about results from PCAproj for robust principal component analysis
Hi. I have been looking at the PCAproj function in package pcaPP (R 2.4.1) for robust principal components, and I'm trying to interpret the results. I started with a data matrix of dimensions RxC (R is the number of rows / observations, C the number of columns / variables). PCAproj returns a list of class princomp, similar to the output of the function princomp. In a case where I can

Weighted principal components analysis?
Hello R-ers, I'm trying to do a weighted principal components analysis. I couldn't find any such option with princomp or prcomp. Does anyone know of a package or way to do this? More specifically, the observations I'm working with are averages from populations of varying sizes. I thus need to weight the observations by sample size. Ideally I could apply these weights at the cell

testing significance of axis loadings from multivariate dudi.mix
Hi all I?m trying to tests the significance of loadings from a ordination of 46 variables (caategorical, ordinal and nominal). I used dudi.mix from ade4 for the ordination. A years ago Jari Oksanen wrote this script implementing Peres-Neto et al. 2003 (Ecology) bootstraping method: netoboot <- function (x, permutations=1000, ...) { pcnull <- princomp(x, cor = TRUE, ...) res

Snow parLapply
Dear R-user, I am trying to use the function 'parLapply' from the 'snow' package which is supposed to work the same wys as 'lapply' but for a parallelized cluster of computers. The function I am trying to call in parallel is 'dudi.pca' (from the 'ade4' package) which performs principal component analyses. When I call this function on a list of

Help about princomp
Hello, I have a problem with the princomp method, it seems stupid but I don't know how to handle it. I have a dataset with some regular data and some outliers. I want to calculate a PCA on the regular data and get the scores for all data, including the outliers. Is this possible on R? Thank you for helping!!! -- View this message in context:

Getting the eigenvectors for the dependent variables from principal components analysis
Dear listserv, I am trying to perform a principal components analysis and create an output table of the eigenvalues for the dependent variables. What I want is to see which variables are driving each principal components axis, so I can make statements like, "PC1 mostly refers to seed size" or something like that. For instance, if I try the example from ?prcomp > prcomp(USArrests,

Principal componet plot from lower triangular matrix file
Hi, I have a comma separated file with element names in first column like shown below : Name_1,0 Name_2,0.8878,0 Name_3,0.6777,0.7643,0 Name_4,0.9844,0.1234,0.1414,0 Original data is a 10000x10000 symmetric matrix (600 MB). To reduce file size, I have minimized matrix to only lower triangle. Is there a (memory) efficient way to 1) read file 2) compute first and second principal components and

Principal Components for matrices with NA
Hello, I have a matrix with 267 columns, all rows of which have at least one column missing (NA). All three methods i've tried (pcs, princomp, and prcomp) fail with either "Error in svd(zsmall) : infinite or missing values in 'x'" (latter two) or "Error in cov.wt(z) : 'x' must contain finite values only" The last one happens because of the check if

loadings or summary in Principal components
May be a simple question, but not understanding why in princomp I get different results for loadings and summary for my eigenvectors and eigenvalues. When I use pc.cr$loadings using the USArrests dataset the proportion of variance is equal for each of the components, but when summary(pc.cr) is used the proportion of variance is showing different proportions. My question is why do they differ? I

principal component analysis for class variables
Dear Forum, I have a class variable 1 (populations A-E), and two other class variables, variable 2 and variable 3. What I want is to see if the combination of var 2 and var 3, will give me a pattern that allows to distinguish populations. I found several packages like ade4, with pcaiv function and factoMineR. but there are not working. Using the ade4 package, when I try to build the pca: pca1
