R-2.15.0 and Exporting Methods Converted To S4 Generic
Late to the show on this release, unfortunately.
One of our production packages no longer builds under R-2.15.0
with the following message.
** testing if installed package can be loaded
Error: Function found when exporting methods from the namespace
'SuperCurve' which is not S4 generic: 'image'

S4 group "Math", "getGroupMembers", "genericForPrimitive"
Hi,
I found the following on Windows 2000/NT
R Version 1.9.1 (2004-06-21) (also Version 1.9.0):
The S4 group "Math" doesn't work as documented; i.e., "log", "log10",
"gamma" and "lgamma" are included
in the documentation but don't work. See example code below.
Moreover, what about 'genericForPrimitive' which is used

S4 based package giving strange error at install time, but not at check time
Hi, I have a S4 based package package that was loading fine on R
2.5.0 on both OS X and
Linux. I was checking the package against 2.5.1 and doing R CMD check
does not give any warnings. So I next built the package and installed
it. Though the package installed fine I noticed the following message:

Sealed for setGeneric
Hi the list
When two setGeneric occurs on the same function, the second erage the
first and erase all the function previously define.
Is it possible to prevent that ? Is it possible to declare a setGeneric
that can not be erased later ?
Something like the |sealed for setMethod...|

S4 Generics and NAMESPACE : justified warning ?
Dear list,
It seems that a package (pkgB) using another package (pkgA) with S4
generics formed by taking existing functions (for example 'plot') must
not import the existing functions ('plot') in its namespace to avoid
the warning "replacing previous import: plot".
Suppose we use the simple 'import' directive in the name space of
pkgB.
pkgA and pkgB files would

S4 dispatch for .DollarNames (utils)
Hello,
I'm trying to make .DollarNames generic and implement a method for it in
a package. .DollarNames is the function that is now called to get
completion possibilities.
My R code looks like this:
setGeneric( ".DollarNames" )
setClass("track",
representation(x="numeric", y="numeric"))

Namespaces and S4 Generics
I've installed R-devel
R Under development (unstable) (2014-07-09 r66111)
Platform: x86_64-apple-darwin13.1.0 (64-bit)
and am trying to resolve some problems that I am seeing with my
SparseM package. In prior versions I explicitly had:
setGeneric("image", function(x, ...) standardGeneric("image"))
and then used setMethod to define a method for the class matrix.csr

Problems with definitions of S4-generics
Hello all,
I'd like to report a problem related to S4 classes.
Platform:
Mac G4/400 PCI (PPC-architecture)
Mac OS 10.4.8
R 2.4.1 for Mac OS X (CRAN binary, 2006-12-19) w/ R.app 1.18
Last December, Simon Urbanek confirmed that the issue is not platform
related, and that it is most likely a bug. He suggested to post my report
to "the appropriate mailing list" -- I choose r-devel.

IE5 html help search failure (PR#205)
I hesitate to report this one because it is very likely system
dependent, and I have very little faith in my browser. Still, it may
point to something useful for someone to know.
On NT4, after help.start() brings up the web interface just fine
(despite the pessimistic warning on the terminal; is that still
necessary?), I can do apparaently anything in the help system, except
search.

Questions about name space directives
Hi,
I'm hoping to get some clarification of the intent of some of
directives used in NAMESPACE files.
1. Is import(somePkg) also intended to import all classes and methods
that are exported via exportClasses and exportMethods in somePkg?
I think import pulls in classes and methods, but it isn't clear
from the docs whether this is as intended.
2. What is exportMethods intended

format: different S4 behavior in a package
R-Devel-ers:
I have an S4 method that simply formats an object:
setGeneric("formatMe", function(x) standardGeneric("formatMe"))
setMethod("formatMe", "ANY", function(x) format(x))
If I issue the above in an R session, then define an S4 class with its own
format method, I get the desired result:
> setClass("A",contains="numeric")

S4 methods for rbind()
Hello.
I am trying to write an S4 method for rbind(). I have a class of objects
called 'mdm', and I want to be able to rbind() them to one another.
I do not want the method for rbind() to coerce anything to an mdm object.
I want rbind(x1,x2,x1,x2) to work as expected [ie rbind() should take any
number of arguments].
This is what I have so far:
setGeneric(".rbind_pair",

S3, S4, namespace
I have encountered an issue which I have been unable to resolve, involving
an S3 generic (print) being declared S4 generic in a package, and the method
being exported. This all works fine - the problem occurs when I try to
import the method to another package.
Here is the bit that works fine. -------------

namespace S3 and S4 generic imports cannot both be satisfied:
PkgA wishes to write a method for 'unique' on S4 class 'A'. ?Methods indicates
that one should
setGeneric("unique")
setClass("A")
unique.A <- function(x, incomparables=FALSE, ...) {}
setMethod(unique, "A", unique.A)
Both S3 and S4 methods need to be exported in the NAMESPACE
import(methods)
S3method(unique, A)

Writing new methods for `names<-`
Hi there,
I'm working with an object whose internal data representation is very
different from a data.frame (data is stored as a list of big.matrix objects
from the bigmemory package) but to which I'd like to give users
data.frame-like access. I've implemented names very easily as follows:
setMethod("names", signature = "my.dataset", definition = function (x) {

R help search engine
I recently "discovered" how useful the search engine & keywords portion of
R help can be. I often remember that I could do certain things in R but do
not quite remember the right commands. The keywords by topic section of
the search engine is particularly useful for that. It incorporates
information from installed packages which makes it even more useful.
I just ran into the

Namespace/inheritance problem in S4 methods for a union class
Hi,
I started this post on bioc-devel but this seems to be more general:

See reproducible example from Martin below.
Thank you.

using setMethod or setGeneric to change S4 accessor symbol from @ to $
I created some S4 objects that are essentially data frame objects. The S4
object definitions were necessary to verify data integrity and force a
standardized data format. I am, however, finding myself redefining all the
typical generic functions so that I can still manipulate my S4 objects as if
they were data frames ... I have used setMethod to set methods for "subset",
