link in base help file fails.
I run R on MS Windows. In R2.9.0dev, I type ?base to get "R help for package base" to open. I then select ".First" from the list of contents, getting a page headed: "Initialization at Start of an R Session". About half way down there is a sentence: The command-line flag --vanilla implies --no-site-file, --no-init-file, --no-restore and --no-environ. Under

Windows Laptop specification query
I've read some postings back in 2002/2006 about running R on multiple core CPUs. The answer was basically separate processes work fine, but parallelization needs to be implemented using snow/rmpi. Are the answers still the same? I ask because we are about to order a laptop running Windows for a new staff member. Some advice on the following would be helpful. It will be ordered with Vista,

tcltk freezing using MS Windows for R-2.14+
I am the maintainer of a Bioconductor package (affylmGUI) which uses tcltk. It freezes inconsistently on MS Windows, but not Mac or Unix. see details below. After considerable testing I have reduced the problem from a few thousand lines of code to 30 lines! If you paste the following lines of code into an R window: testGUI <- function(){ require(tcltk) MainWindow <-

Is the tcltk failure in affylmGUI related to R bug 15957
I maintain the package affylmGUI. It works when installed on many previous versions of R. I have today tested exactly the same code under R-2.15.3, R-3.0.2, R-3.1.0, R-3.1.1, R-3.1.2 and R-devel. I have also tested the versions of affylmGUI downloaded by biocLite for each version of R and the same result applies. I have no errors under 2.15.3, 3.0.2, 3.1.0 and 3.1.1. The following error

Is the tcltk failure in affylmGUI related to R bug 15957
Seems unlikely that that particular bug is involved. I seem to recall some change related to inadvertent variable capture in .TkRoot$env (?). At any rate, we currently have > parent.env(.TkRoot$env) <environment: R_EmptyEnv> which used to be > parent.env(.TkRoot$env) <environment: R_GlobalEnv> as a result, this won't work any more because R_EmptyEnv has no operators and

Is the tcltk failure in affylmGUI related to R bug 15957
Thanks Peter and Dan for your replies. After learning a bit more about tcltk and environments etc. I have replaced Try(n <- evalq(TclVarCount <- TclVarCount + 1, .TkRoot$env)) with Try(n <- .TkRoot$env$TclVarCount <- .TkRoot$env$TclVarCount +1L) as you suggest. It now works for both R-3.1.1 and R-3.1.2+ (My understanding is that the Try function is there to put a GUI box

make check-recommended hanging on up-to-date Rdevel from SVN
Hi all, I'm getting an issue with Rdevel where make check-recommended hangs consistently for me on Mac El Capitan when checking the Matrix package. I did svn update and tools/rsync_recommended earlier today and it didn't fix the issue. Specifically, it is hanging on the * checking dependencies in R code ... stage (while checking Matrix, it passes fine for MASS and lattice). Currently

possible Sweave problem in rdevel build on Debian 6.0.8?
Dear R-Devel, Note: I posted a similar message to R-sig-debian yesterday because I assumed it was a Debian issue, received response that it it may be more appropriate for r-devel since it involves building from the svn version. As of Oct 21, we are running into a build failure when trying to compile the development version of R from the svn repository. The problem still persists as of

Possibility for memory improvement: x <- as.vector(x) always(?) duplicates
Hi, I've noticed that as.vector() always allocates a new object, e.g. > x <- 1:10; > x <- as.vector(x); > tracemem(x); [1] "<0x0000000005622db8" > x <- as.vector(x); tracemem[0x0000000005622db8 -> 0x0000000005622ec0]: as.vector > x <- as.vector(x); tracemem[0x0000000005622ec0 -> 0x0000000005622f18]: as.vector > x <- as.vector(x);

Standardized Pearson residuals (and score tests)
Hi Peter and others, If it helps, I wrote a small function glm.scoretest() for the statmod package on CRAN to compute score tests from glm fits. The score test for adding a covariate, or any set of covariates, can be extracted very neatly from the standard glm output, although you probably already know that. A bug (?) in Rgui Configuration Editor (buffer lines) in R1.2.0 for Windows (Rgui.exe)
Dear R users: Today (December 18th) I downloaded R1.2.0 for Windows from ftp://ftp.stat.unipd.it/users/guido/RWin and then invoked its Rgui.exe to change its gui configuration. After I set new values in Rgui configuration Editor frame and saved the set of new parameters as a "Rconsole" file, then I re-started Rgui and R issued an error message concerning the buffer-line-value in the

Time series labeling with Zoo
Hi, I'm using zoo because it can automatically label the months of a time series composed of daily observations. This works well for certain time series lengths, but not for others, e.g.: While: > library(zoo) > plot(zoo(runif(10), as.Date("2005-06-01") + 0:50)) Shows up the months and day of month, > plot(zoo(runif(10), as.Date("2005-06-01") + 0:380))

Calling FING.EXE under RGui.EXE for windows.
This is sort of a strange bug. Not show stopping, but annoying. I was wondering if anyone else has noticed this and reported it before I submit a bug report. I noticed while running the RGui and attempting to debug one of my scripts that I encountered a Windows error informing me that "Find String [grep] Utility has encountered a problem and needs to close." It is being

When running "R" or "Rterm" from a commandline I receive the following: Warning message: In normalizePath(path.expand(path), winslash, mustWork) : path[3]="C:/Programmer/R/R-2.13.0/library": Adgang n?gtet R version 2.13.0

trojan at current development version?
Hi, is it possible, that the current development version for Windows ( http://cran.at.r-project.org/bin/windows/base/R-2.13.0dev-win.exe) is infected by a trojan/virus. My antivir-program (www.avira.com) seems to find a trojan in open.exe at bin\i386. Best regards, Andreas [[alternative HTML version deleted]]
