Set the number of threads using openmp with .C
Hi everybody! Could somebody help me with the following? I'm trying to run a simple Hello World code in openmp using .C function. The C code i have is: #include <omp.h> #include <stdio.h> #include <R.h> void hello_omp(int *n) { int th_id, nthreads; omp_set_num_threads(*n); #pragma omp parallel private(th_id) { th_id = omp_get_thread_num();

compiling pnmath on an intel processor running mac OS 10.5
Has anyone successfully compiled pnmath (http://www.stat.uiowa.edu/~luke/R/experimental ) for an intel processor running mac OS 10.5? When I attempt to do so via the R package installer (choosing "Local Source Package" and pointing to the pnmath_0.0-2.tar.gz file), I get the following errors: * Installing *source* package 'pnmath' ... ** libs ** arch - i386 gcc -arch i386

Parallel R
Hello, The problem I'm working now requires to operate on big matrices. I've noticed that there are some packages that allows to run some commands in parallel. I've tried snow and NetWorkSpaces, without much success (they are far more slower that the normal functions) My problem is very simple, it doesn't require any communication between parallel tasks; only that it divides

embarrassingly parallel problem - simple loop solution
I have an "embarrassingly parallel" routine that I need to run 24000^2/2 times (based on some microarray data). All I really need to do is parallelize a nested for-loop. But I haven't found a clear list of what packages/commands I'd need to do this. I've got a dual quad core xeon system running RHEL5, so if I could use hyperthreading to increase the number of (virtual)

weird bug with parallel, RSQlite and tcltk
Hello, I spent a lot of a time on a weird bug, and I just managed to narrow it down. In parallel code (here with parallel::mclappy, but I got it doMC/multicore too), if the library(tcltk) is loaded, R hangs when trying to open a DB connection. I got the same behaviour on two different computers, one dual-core, and one 2 xeon quad-core. Here's the code: library(parallel) library(RSQLite)

How to catch warnings sent by arguments of s4 methods ?
Hello, I apologized if this had already been addressed, and I also submitted this problem on SO: http://stackoverflow.com/questions/20268021/how-to-catch-warnings-sent-during-s4-method-selection Example code: setGeneric('my_method', function(x) standardGeneric('my_method') ) setMethod('my_method', 'ANY', function(x) invisible())

Possible problem with namespaceImportFrom() and methods for generic primitive functions
Hi all, I have a problem with a package that imports two other packages which both export a method for the `[` primitive function. I set up a reproducible example here: https://github.com/kforner/namespaceImportFrom_problem.git Basically, the testPrimitiveImport package imports testPrimitiveExport1 and testPrimitiveExport2, which both export a S4 class and a `[` method for the class. Then: R

problem using rJava with parallel::mclapply
Dear all, I got an issue trying to parse excel files in parallel using XLConnect, the process hangs forever. Martin Studer, the maintainer of XLConnect kindly investigated the issue, identified rJava as a possible cause of the problem: This does not work (hangs): library(parallel) require(rJava) .jinit() res <- mclapply(1:2, function(i) {

Dear all, Consider this code: >library("data.table") >unloadNamespace('data.table') It produces some warnings Warning in FUN(X[[1L]], ...) : Created a package name, ‘2013-10-29 17:05:51’, when none found Warning in FUN(X[[1L]], ...) : Created a package name, ‘2013-10-29 17:05:51’, when none found ... .Call in R
Hi R developers, I am new to this forum and hope someone can help me with .Call in R. Greatly appreciate any help! Say, I have a vector called "vecA" of length 10000, I generate a vector called "vecR" with elements randomly generated from Uniform[0,1]. Both vecA and vecR are of double type. I want to replace elements vecA by elements in vecR only if sum of elements in

isOpen() misbehaviour
Hello, >From the doc, it says: "isOpen returns a logical value, whether the connection is currently open." But actually it seems to die on closed connections: > con <- file() > isOpen(con) [1] TRUE > close(con) > isOpen(con) Error in isOpen(con) : invalid connection Is it expected ? weird dir() behavior with broken symlinks

vorbis.m4 macro glitch
Hi, I discovered a little error in vorbis.m4. The source for the test compile uses vorbis_encode_init() but does not include vorbisenc.h. This causes the test to fail when AC_LANG(C++) is used in my configure.ac script. For now my work-around is to surround the Ogg Vorbis tests with AC_LANG_PUSH(C) ... AC_LANG_POP(C) calls, but it should probably be fixed. Thanks, Davy --- >8

Typo in C++11 Section of Writing R Extensions
Hi, I was reading through the R extensions website and noticed that the example code at the end of the section makes references to CXX11XSTD and CXX11XFLAGS, shouldn?t these be CXX1XSTD and CXX1XFLAGS respectfully? (on the second and fourth line) CXX1X=`"${R_HOME}/bin/R" CMD config CXX11X` CXX1XSTD=`"${R_HOME}/bin/R" CMD config CXX11XSTD` CXX="$(CXX1X) $(CXX1XSTD)"

Possible bug or annoyance with library.dynam.unload()
Hello, I have a package with a namespace. Because I use Roxygen that overwrites the NAMESPACE file each time it is run, I use a R/zzz.R file with an .onLoad() and .onUnload() functions to take care of loading and unloading my shared library. The problem: if I load my library from a local directory, then the unloading of the package fails, e.g: # loads fine >library(Foo,

CXX_STD and configure.ac in packages
In C++ code for use in a R-3.1.0 package, my specific problem is that I would like to use <unordered_map> if it is available, or <tr1/unordered_map> if not, or <map> if all else fails. I (think I) can accomplish this with configure.ac as AC_INIT("DESCRIPTION") CXX=`"${R_HOME}/bin/R" CMD config CXX` CXXFLAGS=`"${R_HOME}/bin/R" CMD config

[LLVMdev] switching to llvm-g++ as the host compiler
IANACE (I Am Not A Configury Expert :-), but I've been asked to reconfigure LLVM and LLVM-GCC to build with LLVM-GCC (perhaps more accurately, LLVM-G++). The patches to do this are short. In the LLVM tree, this suffices; it looks for LLVM-GCC first, and if that fails, falls back to GCC: Index: llvm.test/autoconf/configure.ac
