Sweave driver extension
Almost all of the coxme package and an increasing amount of the survival package are now written in noweb, i.e., .Rnw files. It would be nice to process these using the Sweave function + a special driver, which I can do using a modified version of Sweave. The primary change is to allow the following type of construction <<coxme>> coxme <- function(formula, data, subset, blah blah

Code editor for writing R code
Presumably there's nothing stopping you *writing* LaTeX in comments -- do you want a code editor that will render and display the LaTeX as you write? (Or am I misunderstanding something?) Does anyone do classic literate programming *sensu* Knuth any more? https://rpubs.com/bbolker/3153 https://cran.r-project.org/web/packages/noweb/vignettes/noweb.pdf On 2023-11-29 10:57 a.m.,

noweb and R
I'm working on the next release of coxme (ready to start some testing), and have written major chunks of it using noweb -- very similar to Sweave except I'm generating code and documentation for the code rather than vingetes. The question: I have directory with .Rnw objects and a Makefile therein that generates most of the .R files. I don't see any guidance in the documentation

Code editor for writing R code
Hi, Currently I use VS-Code to write codes in R. While it is very good, it does not allow me to write Latex expressions in comments, which I am willing to have to write corresponding mathematical expressions as comments in my code files. Does there exist any Code editor for R, that allows me to write Latex in comments? Any information will be appreciated. Thanks,

Does anyone use Sweave (RweaveLatex) option "expand=FALSE"?
I am trying to improve the error reporting in Sweave documents, so that if you have a syntax error in a code chunk, it will tell you which line of your input file contained the error. For example, currently you get this: Error: chunk 1 (label=named) Error in parse(text = chunk) : unexpected symbol in "x <- foo bar" Execution halted and I'd like errors to be more like this:

In-string variable/symbol substitution: What formats/syntax is out there?
Hi, I'm try to collect a list of methods/packages available in R for doing in-string variable/symbol substitution, e.g. someFcn("pi=${pi}"), anotherFcn("pi=@pi@") and so on becomes "pi=3.141593". I am aware of the following: ** gsubfn() in the 'gsubfn' package, e.g. > gsubfn( , , "pi = $pi, 2pi = `2*pi`") [1] "pi = 3.14159265358979,

Editors which have strong/solid support for SWeave?
Greetings! I have a few colleagues who like the idea of Sweave, but have failed to become enlightened monks of the One True Editor (http://www.dina.dk/~abraham/religion/) Are there any other Microsoft-centric editors or IDEs which have solid support for writing SWeave documents (dual R / LaTeX enhancements similar to ESS's support)? Has anyone tried the folding editors which support Noweb?

Best practices in developing package: From a single file
Dear All: stepping in late, but @Joris, if you would like to take 'from a single file' literally, have a look at: https://github.com/bpfaff/lp4rp (lp4rp: literate programming for R packages); Cheers, Bernhard ps: incidentally, within the noweb-file roxygen is employed. -----Urspr?ngliche Nachricht----- Von: R-devel [mailto:r-devel-bounces at r-project.org] Im Auftrag von Joris

First R Package --- Advice?
Dear R experts--- after many years, I am planning to give in and write my first R package. I want to combine my collection of collected useful utility routines. as my guide, I am planning to use Friedrich Leisch's "Creating R Packages: A Tutorial" from Sep 2009. Is there a newer or better tutorial? this one is 4 years old. I also plan on one change---given that the

Can't get Sweave syntax highlighting with Emacs
I can't get Emacs to automatically do syntax highlighting of Sweave files. I have followed Friedrich's suggestion for code to insert into my .emacs file. The complete section from my .emacs file is given below. When I load a *.Snw file, font is white until I press M-x, then the first code and document chunks get highlighted, but not the rest of the file. Latex and Noweb menus are

help with coxme
Hi there, I have a question on fitting data by coxme. In particular I want to fit a random intercept and random slope cox model. Using the rats dataset as an example, I generated another covariate x2 and want to specify a random slope for x2. Here is my code: x2=matrix(rep(runif(50), 3), 50, 3) x2=as.vector(t(x2)) rats2=cbind(rats, x2) But when I used the coxme function as follows, it gave

Defining a method in two packages
The coxme package has a ranef() method, as does lme4. I'm having trouble getting them to play together, as shown below. (The particular model in the example isn't defensible, but uses a standard data set.) The problem is that most of the time only one of lme4 or coxme will be loaded, so each needs to define the basic ranef function as well as a method for it. But when loaded together

editing Sweave files in xemacs with ess (noweb), auctex and reftex
I am having some trouble getting reftex, in particular the bibtex related features, to work properly in xemacs when editing text in Sweave files. I have added (defun Rnw-mode () (noweb-mode) (if (fboundp 'R-mode) (setq noweb-default-code-mode 'R-mode))) (add-to-list 'auto-mode-alist '("\\.Rnw\\'" . Rnw-mode)) (add-to-list 'auto-mode-alist

Small typo in Sweave.Rnw
In the first paragraph of Sweave.Rnw (./src/library/utils/vignettes/Sweave.Rnw), it reads for literate programming \cite{fla:Knuth:1984}. but probably should be for literate programming \citep{fla:Knuth:1984}. ^ kind regards Enrico -- Enrico Schumann Lucerne, Switzerland http://enricoschumann.net

frailtypack
I can't comment on frailtypack issues, but would like to mention that coxme will handle nested models, contrary to the statement below that "frailtypack is perhaps the only .... for nested survival data". To reprise the original post's model cgd.nfm <- coxme(Surv(Tstart, Tstop, Status) ~ Treatment + (1 | Center/ID), data=cgd.ag) And a note to the poster-- you should

Extract p value from coxme object
Dear R experts; I am trying to extract the p values from a coxme object (package coxme). I can see the value in the model output, but I wanted to have the result with a higher number of decimal places. I have searched the mailing list and followed equivalent suggestions for nlme/lme objects, but I wasn't successful. Thanks; Catarina [[alternative HTML version deleted]]

Setting up Xemacs + Sweave
Dear list, I have tried to setup my Xemacs for use with Sweave, which I indend to learn. I have followed the instructions in the Sweave FAQ, that is to say, I put (defun Rnw-mode () (require 'ess-noweb) (noweb-mode) (if (fboundp 'R-mode) (setq noweb-default-code-mode 'R-mode))) (add-to-list 'auto-mode-alist '("\\.Rnw\\'" . coxme frailty model standard errors?
Hello, I am running R 2.6.1 on windows xp I am trying to fit a cox proportional hazard model with a shared Gaussian frailty term using coxme My model is specified as: nofit1<-coxme(Surv(Age,cen1new)~ Sex+bo2+bo3,random=~1|isl,data=mydat) With x1-x3 being dummy variables, and isl being the community level variable with 4 levels. Does anyone know if there is a way to get the standard error
