Rscript segfaults with lazy loading
Hi, I have an RData file containing a GeneSetCollection object (Bioconductor), http://www.cs.mu.oz.au/~gabraham/c2.RData. I think it uses lazy loading because packages are only loaded when I access the object (see below) in the R console. When I try the same with Rscript, it segfaults. This happens on 2.9.0 both on Linux and Mac: Rscript -e 'load("c2.RData"); c2[1]' ***

R CMD CHECK WARNING inappropriate for S4 method?
The package 'graph' defines classes graph and graphNEL (extending graph) and a union,graph,graph-method. These are all exported and fully documented. The package 'GSEABase' Imports: graph and importClassesFrom(graph, graphNEL). GSEABase defines methods on union for its own classes (not graph / graphNEL), and has exportMethods(union). union,graph,graph-method is not used in

R help
Dear Sir/Madam, I found your email address and your correspondence with R-users. I hope you could help me with this question about the function "ur.ers" in the package of "urca". It is an improved unit root test (Elliott et al. 1996 Econometrica). Do you know how to extract the value of the test statistic from the output? The only thing I can get is the print-out of all

Change to I() in R 4.1
Hi there, Is that change in R-devel intentional? library(Matrix) m <- as(matrix(c(0, 1)), "sparseMatrix") isS4(m) # [1] TRUE x <- I(m) # Warning message: # In `class<-`(x, unique.default(c("AsIs", oldClass(x)))) : # Setting class(x) to multiple strings ("AsIs", "dgCMatrix", ...); result will no longer be an S4 object

Error message GSA package
Dear list, I have gene expression measurements obtained by PCR on 11 genes, tabulated as a data matrix. I'm attempting to use GSA package to distinguish any significant changes in these genes as a pathway. My response variable is binary, 0=no disease, 1=disease. I have read the PCR data into R as follows: data <-

Selecting a subsample so that it follows a distribution.
Hi All, I want to select rows at random from a large data.frame while achieving a particular distribution defined my a given subset of this data.frame. How can I do this? More details and what I've done so far is given below. I have gene expression data and gene sets of interest. In order to look at enrichment of differential expression I'm doing a simple permutation approach: Selecting

trouble installing building packages from source using R 2.6.0 on Ubuntu Gutsy AMD64
I have recently upgraded to Ubuntu Gutsy and, for the first time, am using a 64-bit installation. After failing miserably to install R from source, not a problem for me in the past with a 32-bit install, I went the route of using the Debian Etch build. This went smoothly, but I am unable to update my numerous R and BioConductor packages, getting non-zero exit status errors on each package. Is

How to reduce key strokes when defining S4 classes?
I feel tedious when I define a S4 class and the methods. For each method, I have to call both setMethod and setGeneric (or both setReplaceMethod and setGeneric). I would like a more compact grammar so that I can reduce the key strokes. I'm wondering if there is a better way available. setClass( Class='A', representation=representation( x='numeric' )

handling multiple lookup tables in rails
I''ve got an application that will have a handful of lookup tables. To be clear by this I mean tables that only have two attributes, id, name and are used to provide drop-down lists for other tables/forms so that these fields have "standard" values. I need 5 to 10 of these tables. I''m a ruby/rails neophyte but I''ve read Agile Web Devel with Rails, Rails
