Re: Need help on how to list functions from a loaded package...
To All How does one get a list of functions from a loaded package so that one can then get the appropriate help for each of the functions. Currently my method is based on a lot of trial-and-error. Here's an example of what I mean... >From this forum I learn that an interesting package called "multtest" exists on Bioconductor. I then use R Console's "Packages" --

Problem in .First.lib
Hello! I downloaded a package "multtest" (from bioconductor.org) in R, and installed it by 'R CMD <package>' (after unzipping and taring). The problem is when I say 'library(multtest)' in R, the following error is generated: Error in dyn.load(x, as.logical(local), as.logical(now)) : unable to load shared library

R CMD check barfs at 'suggested' package
I have been running R CMD check for the first time on of our own packages, which otherwise builds, installs and runs just fine. The package depends on package akima and suggests package multtest; suggesting multtest is indicated because a) it loads a lot of other Bioconductor packages, very slowly, and b) it is only needed for one specific subroutine, which executes require(multtest)

Curious subsetting behavior
I have a simple vector, called tmp that I want to subset based on another vector called vec. Everything works as expected except for below where the subsetting returns something other than the original data. Any ideas? > vec <- c(1,2,3,4,5,59,60,27,32,21) > tmp [1] 1.0 1.1 2.0 2.1 2.2 3.0 3.1 4.0 5.0 5.1 6.0 7.0 8.0 8.1 9.0 [16] 9.1 9.2 10.0 10.1 11.0 12.0 13.0 14.0

Why SAM has totally diffent results in R2.1.1 and R2.4.0
Hi, I am using SAM (from siggenes_1.2.11 package) method to select genes from a microarray data set. After installing the latest R2.4.0 on my computer, to my surprise the results are totally different from that calculated using R2.1.1. Even the example code doesn't work the same way under these two versions of R. Does anybody know what is going on? Thanks for any suggestions.

Re: Need help on how to list functions from a loaded pack age...
You can get help on the whole package by > help(package="multtest") which is likely pretty close to what you want. There's the index etc for the package on the web as well. You can also just look in the package's installation directory. If it's loaded you can do an ls(2) say if it loaded in position 2, to get all objects in the package. Reid -----Original Message-----

substituting own test statistics in a built-in function
Hi All I would like to compute the raw p-value from permutation tests and I found mt.sample.rawp() from the package multtest almost similar to what I want to do. But in the function definition: mt.sample.rawp(V,classlabel,test="t",side="abs",fixed.seed.sampling="y",B=10000,na=.mt.naNUM,nonpara="n") I would like to choose my own t-test which is designed

Installation Error with Bioconductor on R
Hi, I am trying to install Bioconductor onto R version 2.7.0 for Windows. I installed R, then followed the instructions on http://www.bioconductor.org/download, which state that you should type the following: source("http://bioconductor.org/biocLite.R") biocLite() When I do that, I get the following error: Running biocinstall version 2.2.9 with R version 2.7.0 Your version of R

problem with postscript output of R-devel on Windows
I have developed a problem with the postscript output of plot on Windows. My code still works properly with R 2.3 but, with R 2.4, the white text on red background does not show up. It does, however, show up when output is sent to the screen. Below is my code and sessionInfo. multiple tests: t-statistic for vectors in 4-dimensional array
Hi everyone, I created a four dimensional vector (dim (128,128,1,8)). This third dimension is necessary for another function somewhere. Now I'd like to perform a t-test on every vector of length 8 in my array on the fourth dimension. I'd like to obtain a new array of three dimensions with dimensions 128x128x1 with all these test statistics. I tried this with a double loop: A <-

bug loading libraries with winXP and 2.2.0 but not 2.1.1 (PR#8201)
Hi, thanks for the report - but it should have gone to the Bioconductor list, and the package maintainer, thanks. New versions of multtest and a few other packages will percolate up in the next few days to resolve the problem. paired wilcox test on each row of a large dataframe
hI I have to calculate V statistic for each row of a large dataframe (28000). I can not use multtest package for paired wilcox test. I have been using for loop which are. Is there a way to speed the computation with another method like using apply or tapply? My data set looks like this: 11573_MB 11911_MB 11966_MB 12091_MB 12168_MB 12420_MB................ cg00000292
