Bug in profile.nls with algorithm = "plinear"
Dear sirs
It seems like there is a bug in `profile.nls` with `algorithm =
"plinear"` when a matrix is supplied on the right hand side. Here is
the bug and a potential fix
#####

# `default`
require(graphics)

nlme R vs S plus
Hi all,
I'm a PhD student at sydney uni and am trying to run a non linear mixed
model program to obtain estimates of parameters describing dairy cow
lactation curves. At present, I have been able to get the data to converge
using the S plus (S plus 2000) nlme function. However, when I put the same
data into R (R 1.9.0), add in the nlme package and run the code, it does
not converge by the

Help with first S3-class
Hi,
I am trying to understand S3 classes. I have read several tutorials about
the topics but I am still a bit confused. I guess it is because it is
so different from
Java OOP.
I have pasted my attempt at creating a bank-account class below and
my problems are:
1. What should be added some plot.default() calls the account$plot() method ?
2. What should the account$plot() be implemented to

What you do below isn't S3. S3 is a system where the classes are
secondary to the generic functions. Methods

How to collect trees grown by rpart
Jonathan,
Try making a list instead of an array. See ?list. Also, did you look into
random forests? I'm not sure what you want to do, but there might be
methods there to do some of the work for you.

hypothesis testing in models
Dear all,
Being an economics student, I am trying to put together a little
tutorial/FAQ/... for those who have (more) background in econometrics rather
than in statistics -- just as I have. I'v been looking for a hypothesis
testing tool in R (just linear or also nonlinear) for model parameters, but
could not find anything so far. I did find a similar but unanswered question

Changing text in a tkentry widget
I searched the web and the list archives for a solution to this, but
didn't see anything, so here goes. I'm new to tcltk. I'm trying to
change the contents of a tkentry widget when a button is pressed. Once I
get that working, the widget will be read only to the user. Here is some
toy code:

Samba4 DNS: "recursion requested but not available"
Hello all,
This is with Samba 4.0.0rc6 with the built-in DNS server. Found the
problem in Samba 4.0.0rc5 originally, then updated to see if bug had
been fixed between rc5 and rc6.
I am trying to get mail working for a subdomain that is being managed by
Samba 4. I added an MX record, but the problem here is that the Samba 4
DNS server isn't replying with the record:

Filling symbols in xyplot
Hello,
I am using xyplot and am happy with my graph, *except* that I cannot get
the symbols to be filled. I tried using
bg=c("red3","red","black","lightgrey")) in both the key and the xyplot
function, that that was obviously not the answer. I would like the
sybols to be filled with the same colors as the lines.
Does anybody have an answer? In case

AIC mathematical artefact or computation problem ?
Dear R user,
I have made many logistic regression (glm function) with a second order
polynomial formula on a data set containing 440 observation of 96
variables. I?ve made the plot of AIC versus the frequency
(presence/observations) of each variable and I obtain a nearly perfect
arch effect with a symmetric axe for a frequency of 0.5 . I obtain the
same effect with deterministic data. Maybe

Package(s) for making waffle plot-like figures?
Dear all,
I am trying to make a series of waffle plot-like figures for my data to
visualize the ratios of amino acid residues at each position. For each one
of 37 positions, there may be one to four different amino acid residues. So
the data consist of the positions, what residues are there, and the ratios
of residues. The ratios of residues at a position add up to 100, or close
to 100 (more on

segfault with correlation structures in nlme
Hi out there,
I am trying to fit a species accumulation curve (increase in number of
species known vs. sampling effort) for multiple regions and several
bootstrap samples. The bootstrap samples represent different
arrangements of the actual sample sequence.
I fitted a series of nlme-models and everything seems OK, but since the
observations are correlated I tried to include some correlation

How to make try to catch warnings in logistic glm
Dear list,
>From an earlier post I got the impression that one could promote
warnings from a glm to errors (presumably by putting
options(warn=1)?), then try() would flag them as errors. I?ve spent
half the day trying to do this, but no luck. Do you have an explicit
solution?
My problems is that I am trying to figure out during what conditions
one may find 5 significant parameters in a

model.frame() call from inside a function (PR#3671)
R version: 1.7.1
OS: Red Hat Linux 7.2
Hi all,
The formula object in model.frame() is not retrieved properly when
model.frame() is called from within a function and the "subset" argument
is supplied.
foo <- function(formula,data,subset=NULL)
{
cat("\n*****Does formula[-3] == ~y ?**** TRUE *****\n")
print(formula[-3] == ~y)

Looking for a cleaner way to implement a setting certain indices of a matrix to 1 function
I wrote an ugly algorithm to set certain elements of a matrix to 1
without looping and below works and you can see what
The output is below the code.

(col(restrictmat)-row(restrictmat)) %% K == 0)]<-1
