help with ancestral.pars in phangorn package
Hello, I'm struggling with understanding the output on the ancestral.pars()
command from the phangorn package, I'm new to doing phylogenetic analyses
using R.
I used it on nucleotide data, and it works fine, I'm just not sure how to
read the output.
The output is phyDat class, and outputs a matrix for each node/leaf in the
tree. I figured out that the matrix columns represent the four

Feature selection
Dear R helpers,
I'm trying to fit a model for prediction, but I have 18 variables to choose from. So, my question is what are the methods used for choosing the best and smallest subset out of those 18 to predict y ? I tried the common ways: std. and corr, multiple regression is hard because of all the possibile combinations I have to try, so any ideas?
Thank you,

matrix indexing in 'for' loop?
Hi,
I am having trouble with matrices. I have 2 matrices as given below, and I am interested in using these matrices inside "for" loops used to calculate correlations. I am creating a list with the names of the matrices assuming this list could be indexed inside the 'for' loop to retrieve the matrix values. But, as expected the code throws out an error. Can someone suggest a

problems with R and tckl/tk on Mac OS X
Dear R-help team,
I am trying to run "R" on my Intel-based Mac. I have installed R,
X11 and Tcl/TK (I thought), but the GUI doesn't run. My system
administrator doesn't support R and therefore, I'm a little
helpless. What can I do?

Sage <--> R integration
Hi R-Devel,
The Sage project (http://www.sagemath.org) has been working extremely
hard for several
years to create a viable free open source alternative to Maple,
Matlab, Mathematica, and
Magma. Numerous users have requested statistical functionality.
Though Sage includes
scipy and numpy, which have some statistical functionality, we've
decided the best longterm
solution is to strongly

Dear list member,
John Fox proposed to me posting this problem to R-Help:
I have written a function suited for Rcmdr and included this in a R-file
located in Rcmdr/etc as well as an augmented `Rcmdr-menus.txt'.
Now, I am faced with the following problem:
method show() of a S4-class object works flawlessly, that is `doItAndPrint'
works flawlessly and its output is returned correctly into

What's wrong with Rcmdr?
Hi all,
I successfully installed Rcmdr. And I type "library(Rcmdr)", nothing
happened;
or if I select menu item "load package" and select "Rcmdr", still nothing
happened...
Why didn't Rcmdr start?
Very strangely, if I close the R console and restart R console, every first
time I load "Rcmdr", it starts! But not second, third time...
What's wrong
