define colors for groups in lattice xyplot
Dear all, Lattice provides automatic coloring for subgroups on each panel by the simple use of a groups statement. For an application I want to change these colors to a predifined set. This works well using a panel function in stead of the default as long as there are only points in the graphs. When I set type="b" things get messed up. Any idea why? I include sample code for

MCMC/Bayesian framework in R?
Dear R-users (and developers), I am looking for an efficient framework to carry out parameter estimations based on MCMC (optionally with specified priors). My goal is as follow: * take ANY R-function returning a likelihood-value (this function may itself call external programmes or other code!) * run a sampler that covers the multidimensional parameter space (thus creating a posterior

means and error bars on xyplot for binary data
Hi, I have binary (0,1) data for a trait as my response variable, and a dependent variable, genotype, with three classes (AA, AB, BB). I would like to plot this data so that across the three genoytpes, even though the points are all either 0 or 1, i want them to stack up or be seen using 'jitter'. So far I have been able to do this using xyplot {lattice} (code below) but could not get

dll problem with C++ function
Dear fellow R-users, I have the problem of being unable to repeatedly use a C++-function within R unless by dyn.unloading/dyn.loading it after each .C call. The C++-code (too large to attach) compiles without problem using R CMD SHLIB. It loads (using dyn.load("myfun.so")) and executes (via .C(myfun, ...) ) properly. The function returns no object, only reads files from disk,

FW: plot legend outside the grid
-----Original Message----- From: Ghosh, Sandeep Sent: Thursday, June 30, 2005 5:43 PM To: 'Berton Gunter' Subject: plot legend outside the grid Thanks for the pointers... I managed to get everything to look and feel the way I want except for the legend to plot outside the grid... Thanks for the note on the par, but I'm not able to it to plot outside the plot grid.. dataFrame <-

Help with stripplot
For the following code is there a way to make the jitter all line up horizontally, instead of them being just randomly spread around a value. So for ex if there are multiple values at 63 for genotype wt then all the values should be plotted on the same y value of 63 but spaced apart by a certain factor or noise.. library(lattice); dataFrame <- as.data.frame(t(structure(c( 64,'wt',

xyplot second y-xis and legend
Dear list, I try to set a secondary y-axis in a lattice xyplot. This works. However, I am unable to set a proper legend/key together with the 2nd y-axis under general xyplot procedures. See example below. The combination of the par.settings with simpleTheme and other settings seems to go wrong. I couldn't find a solution from previous topics. Any suggestions? thanks in advance! Spatially Lagged Predictor Variable Models
Hi Everyone, I am doing a project based on "Spatially Lagged Predictor Variable Models", I would like to know which package in R would execute this model. Also, I am new to this field of spatial statistics. Any suggestions for a good book on spatial regression analysis would be appreciated. Thanks Again. Cheers Arun -- View this message in context:

lattice::xyplot() with one factor for points and another for lines
Hi: In lattice, how does one handle separate graphical behavior for two different factors? In the xyplot below, the objective is to use the levels of one factor to distinguish corresponding shapes and colors, and the levels of the other factor to perform level-wise loess smooths. # Illustrative data: d <- data.frame(time = rep(1:8, each = 6), val = rnorm(48), gp1 =

autologistic modelling in R
Hi, I have spatially autocorrelated data (with a binary response variable and continuous predictor variables). I believe I need to do an autologistic model, does anyone know a method for doing this in R? Many thanks C Bell

Doubt on using lattice
Hi all, I suppose this is a very simple question, but as I've lost already a bit of time with it, without being able to get what I wanted, I'm addressing the question to the group in the hope someone can help me. I pretend to plot the richness of herbaceous species (RichHN) as a function of time since remnant isolation (Isol) conditioned to the area of the remnant (fArea - this is a

fixed and random effects in lme
Hi All, I would like to ask a question on fixed and random effecti in lme. I am fiddlying around Mick Crawley dataset "rats" : http://www.bio.ic.ac.uk/research/mjcraw/statcomp/data/ The advantage is that most work is already done in Crawley's book (page 361 onwards) so I can check what I am doing. I am tryg to reproduce the nested analysis on page 368:

How to control spaces between axis, tick and label in xyplot or xYplot?
Dear R users, I encounter a problem regarding space control in xyplot. Basically, I want to control spaces between label, tick and axis. I remember there is a function called mgp in general plot. Is there a similar function for xyplot or xYplot? Below is my basic code: myplotkid<-xyplot(expected_offspringnumber~afr|decade,groups=SES,data1,

What is the equivalent function in R to xyplot in S?
Page 140 of MASS uses the function xyplot. But I don't find it in R. Is there a package that I should load to use xyplot. Or there is a function with a different name in R that does the same thing as xyplot in S. xyplot(Gas ~ Temp | Insul, whiteside, panel = function(x, y, ...) { panel.xyplot(x, y, ...) panel.lmline(x, y, ...) }, xlab = "Average external temperature (deg. C)", ylab

Adding reference lines to xyplot
I'm trying to add a set of reference lines to a multipanel xyplot xyplot(y ~ x | Visit, panel = function(x, y, ...){ panel.xyplot(x, y, ...) abline(v = c(0.5, 1)) }) However, the reference lines are different for different visits. For example, for the first 2 visits, I'd like vertical lines at x = 0.5 and 1. For visits 3 and four, I'd like vertical lines at x = 1 and 1.5. I can

highlighting subset of point with xyplot (or Hmisc(xYplot))
Hello all, I am trying to use xyplot to give a six panel plot and to highlight only points (in any panel) that meet a certain criterion. With the plot command I would do something like: plot.default(filein$Site,filein$circ.conc) points(filein$Site, filein$circ.conc, type="p", pch=ifelse(filein$p.value<5e-02,19,21)) I had thought I could just stick in the pch line from above into

Labeling points with xYplot
Hello R-Users, I am trying to label points on an xYplot. I can label the points, but then I lose the error bars. I suspect that I should be using panel.xYplot rather than panel.xyplot, but that didn't work either... Can anybody help me out? Example code is below. First xYplot has error bars, second tries to label the points and the bars disappear. Thanks, John a=c(1:4)

xyplot: getting data into the panel function
In xyplot, I would like to get the "data into the panel function" in the following sense: Consider xyplot(scc~time|cowidp, data=cow.s,type=c("l"), panel=function(x,y,subscripts,...){ panel.xyplot(x,y,...) vvv<-cow.s[which(!is.na(cow.s[subscripts,"mastreat"])),"time"] panel.abline(v=vvv,col="red",lwd=2) } ) If I want to use a
