Pb building sets of S4 / RefClass objects with package "sets"
Hi, does anyone know if it is possible to construct sets of S4 objects? It seems the constructor set does not like it: Error in as.vector(x, "character") : cannot coerce type 'environment' to vector of type 'character' Regards Johnny [[alternative HTML version deleted]]

The "Sets" package and element equality test
Hi, I tried to use the sets package yesterday, which seems to be a very powerful package: thanks to the developers. I wanted to define sets of lists where 2 lists are considered equal if they have the same length. So, I implemented: match.2.list <- function(l1,l2){ length(l1)==length(l2) } and then defined my cset as: s <- set(list(1,2),list(3,4)) lset <-

Size of a refClass instance
I'm using refClass for a complex multi-directional tree structure with possibly 100,000s of nodes. The refClass design is very impressive and I'd love to use it, but I've found that the size of refClass instances are very large and creation time is slow. For example, below is a RefClass and normal S4 class. The RefClass requires about 4KB per instance vs 500B for the S4 class --

memory leak in sub("[range]",...)
There is a 2-block memory leak in the sub() (or any other regex-related function, probably) when the pattern argument involves a range expression, e.g., '[0-9]'. % R --debugger=valgrind --debugger-args=--leak-check=full --vanilla ==14519== Memcheck, a memory error detector. ==14519== Copyright (C) 2002-2006, and GNU GPL'd, by Julian Seward et al. ==14519== Using LibVEX rev 1658, a

S4 pb in R 2.5.0
Hi, When playing interactively with the S4 system, I've tried to define the following class: > setClass("A", representation("integer")) [1] "A" > showClass("A") Slots: Name: .Data Class: integer Extends: Class "integer", from data part Class "vector", by

Pb with lapply()
Hi, If needed, lapply() tries to convert its first argument into a list before it starts doing something with it: > lapply function (X, FUN, ...) { FUN <- match.fun(FUN) if (!is.vector(X) || is.object(X)) X <- as.list(X) .Internal(lapply(X, FUN)) } But in practice, things don't always seem to "work" as suggested by this code (at least to the

Can't reliably use RefClass methods in Snowfall
Greetings, I am trying to use Reference Class methods in Snowfall, using R 2.12.1 on Ubuntu Natty. Using then directly seems to work (stanza 2 below), but using them indirectly does not (stanza 3 below). I get an "attempt to apply non-function" error. In addition to exporting the instance of the object I created to the Snowfall slaves, I also made several attempts to export the

Hi Rafael, Thanks for mentioning this. It should be running as root, but I'll double check anyway. Pb with .findInheritedMethods
Hi again, Here is a very simplified version of a class hierarchy defined in the Biobase package (Bioconductor). I post here because this seems to be an S4 related problem: setClass("A", representation(name="character")) setMethod("initialize", "A", function(.Object) {.Object at name <- "I'm an A"; .Object})

Defining S3-methods for S4-objects: cannot coerce type 'S4' to vector of type 'integer'
In the 'doBy' package there is an esticon() function for calculating linear contrasts for various model types. I have defined an S3-method 'esticon.mer()' for 'mer' objects from the lme4 package. Building the package and invoking the method gives: > esticon(fm1, c(1,1)) Confidence interval ( WALD ) level = 0.95 Error in as.integer(x) : cannot coerce type 'S4'

Illegal PV kernel pfm/pfn translations on PROT_NONE ioremaps
Hi, On paravirt x86 (both 32- and 64-bit), since cset 13998: http://xenbits.xensource.com/xen-unstable.hg?rev/13998 we translate all ptes from being mfn-based to pfn-based when the hardware _PAGE_PRESENT bit is cleared. We do this for PROT_NONE pages, which appear to the HV to be non-present, but which are special-cased in the kernel to appear present (a different bit in the

How HVM domain distingush ioemu disk and VBD disk
Hi, From cset 10921, ioemu: prefix is removed from disk config in /etc/xen/xmexample.hvm. Now HVM VBD driver is available, this thus raises a question: how would HVM domain know if one disk is a qemu-dm disk or a VBD disk? From current implementation, qemu-dm will recognize disk had, hdb, hdc, hdd, and VBD drive can recognize all disk (had~hdd, hde, hdf ...) . So the result is: qemu-dm will

kbuild improvements for klibc
Hi all. I have pushed my earlier announced kbuild improvements patch to: bk://linux-sam.bkbits.net/2.5-klibc First cset is the earlier posted cset, whit a few small modifications. One important change is that the usr/Makefile now uses *.a files in initramfs-y assignment. I realised that the purpose was to express what kinit were using / referring. Second cset is a trivial cset that just move

s3 methods on S4 objects
I have J Chambers wonderful text ( Software for data Analysis) and I've been trying my hand at some very routine S4 OOP development. One of the things I was trying to do was to create some very basic S4 classes. The first was simply a class that had a data.frame as part of its representation. setClass("df",representation(dirframe="data.frame")) The object basically
