coxreg vs coxph: time-dependent treatment
Dear List,
After including cluster() option the coxreg (from eha package)
produces results slightly different than that of coxph (from survival)
in the following time-dependent treatment effect calculation (example
is used just to make the point). Will appreciate any explaination /
comment.
cheers,
Ehsan

predicted HR in coxph with psline
Hi all,
I have some questions about the predicted HR in coxph function including
psline covariate.
If just fitting covariate as linear form, by default, the reference value
for each of predictions type (linear predictor, risk and terms) is the mean
covariate within strata.
If the psline is specified for the covariate, what's the reference value
for the predictions?
I did some test code

standard error of exp(coef) from coxph
Dear List,
Must be a silly question, but I was wondering whether there is a direct way of calculating "standard error of a HR or exp(coef)" from coxph objects

回复: cch() and coxph() for case-cohort
I tried to compare if cch() and coxph() can generate same result for
same case cohort data
Use the standard data in cch(): nwtco
Since in cch contains the cohort size=4028, while ccoh.data size =1154
after selection, but coxph does not contain info of cohort size=4028.
The rough estimate between coxph() and cch() is same, but the lower
and upper CI and P-value are a little different. Can we

How to compute hazard function using coxph.object
My question is, how to compute hazard function(H(t)) after building the
coxph model. I even aware of the terminology that differs from hazard
function(H(t)) and the hazard rate(h(t)). Here onward I wish to calculate
both.
Here what I have done in two different methods;

glht() used with coxph()
Hi, I am experimenting with using glht() from multcomp package together with
coxph(), and glad to find that glht() can work on coph object, for example:
> (fit<-coxph(Surv(stop, status>0)~treatment,bladder1))
coxph(formula = Surv(stop, status > 0) ~ treatment, data = bladder1)
coef exp(coef) se(coef) z p

Cox proportional hazards confidence intervals
I am calculating cox propotional hazards models with the coxph
function from the survival package. My data relates to failure of
various types of endovascular interventions. I can successfully
obtain the LR, Wald, and Score test p-values from the coxph.object, as
well as the hazard ratio as follows:
formula.obj = Surv(days, status) ~ type
coxph.model = coxph(formula.obj, df)
fit =

About the interaction A:B
Suppose, 'fr' is data.frame with columns 'Y', 'A' and 'B'. 'A' has levels 'Aa'
'Ab' and 'Ac', and 'B' has levels 'Ba', 'Bb', 'Bc' and 'Bd'. 'Y'
columns are numbers.
I tried the following three sets of commands. I understand that A*B is
equivalent to A+B+A:B. However, A:B in A+B+A:B is

difference between coxph and cph
Hi. I am using Windows version of R 1.8.1. Being somewhat new to survival
analysis, I am trying to compare cph (Design) with coxph (survival) for use
with a survival data set.
I was wondering why cph and coxph provide me with different confidence
intervals
for the hazard ratios for one of the variables. I was wondering if I am
doing something wrong? Or if the two functions are calculating hazard

Is the output of survfit.coxph survival or baseline survival?
Dear all,
I am confused with the output of survfit.coxph.
Someone said that the survival given by summary(survfit.coxph) is the
baseline survival S_0, but some said that is the survival S=S_0^exp{beta*x}.
Which one is correct?
By the way, if I use "newdata=" in the survfit, does that mean the survival
is estimated by the value of covariates in the new data frame?
Thank you very much!

nesting in CoxPH with survival package
Hello all,
I am trying to understand how to specify nested factors when using
coxph(), and if it is appropriate to nest these factors in my
situation.
In the simplest form, I am testing two different temperatures, with
each temperature being performed twice in different experimental
periods (e.g. Temp5 performed in Period A and C, Temp4 performed in
Period B and D)
I am trying to see if survival

Coxph not converging with continuous variable
The coxph function in R is not working for me when I use a continuous predictor in the model. Specifically, it fails to converge, even when bumping up the number of max iterations or setting reasonable initial values. The estimated Hazard ratio from the model is incorrect (verified by an AFT model). I've isolated it to the "x1" variable in the example below, which is log-normally

cluster() or frailty() in coxph
Dear List,
Can anyone please explain the difference between cluster() and
frailty() in a coxph? I am a bit puzzled about it. Would appreciate
any useful reference or direction.

coxph linear.predictors
I would like to be able to construct hazard rates (or unconditional death prob) for many subjects from a given survfit.
This will involve adjusting the ( n.event/n.risk)
with (coxph object )$linear.predictors
I must be having another silly day as I cannot reproduce the linear predictor:
fit <- coxph(Surv(futime, fustat) ~ age, data = ovarian)

p values in coxph()
Hi,
I'm interested in building a Cox PH model for survival modeling, using 2
covariates (x1 and x2). x1 represents a 'baseline' covariate, whereas x2
represents a 'new' covariate, and my goal is to figure out where x2 adds
significant predictive information over x1.
Ideally, I could get a p-value for doing this. Originally, I thought of
doing some kind of likelihood ratio

coxph.detail() does not work
Hello everyone,
I tried to use coxph.detail() to get the hazard function. But a warning
messge always returns to me, even in the example provided by its help

> fitd <- coxph.detail(fit)

survfit on coxph object with weights
Hi,
I am working on a study where we need to predict individual survival
curves from a cox-model fit with sampling weights. In both R and Splus
the survfit.coxph code starts with
if(!is.null((object$call)$weights))
stop("Survfit cannot (yet) compute the result for a weighted model")
My question is does anyone have code to get the expected survival curve,
or even just the base

predict.coxph fitted values for failure times
I would like to extract predicted failure times from a
coxph model in library(survival). However, none of the
prediction options ("lp", "risk", "expected", "terms")
seem to bear any relationship to failure time.
Perhaps I am asking the wrong question, but can coxph
provide predicted failure times?
Thanks,

Testing equality of coefficients in coxph model
Dear all,
I'm running a coxph model of the form:
coxph(Surv(Start, End, Death.ID) ~ x1 + x2 + a1 + a2 + a3)
Within this model, I would like to compare the influence of x1 and x2 on the
hazard rate.
Specifically I am interested in testing whether the estimated coefficient
for x1 is equal (or not) to the estimated coefficient for x2.
I was thinking of using a Chow-test for this but the Chow
