Hyperspec package: need to change spectra names in a stacked plot
Hi all, I need to insert the name of spectra in a stacked plot obtained with hyperspec. I use this command plot(spectra [c(-1:-4, -6:-8, -10:-12, -14:-16)], stacked = T) but, in this way R draw nameless spectra on the Y axis. How can I solve the problem? Thank you for any suggestion. Using column length in plot gives error
Hi I'm trying to write a generic script for processing some data which finishes off with some plots. Given Im never sure how many columns will be in my dataframe I wanted to using the following plot(spectra.wavelength, cormat, type = "l", ylim=c(-1,1), xlab="Wavelength (nm)", ylab="Correlation") however even if I specify as type="l" it appears plot

automatically adjusting axis limits
Dear R users, I am a newbie. Just switched from MATLAB. So thanks a lot for your patience. I have 50000 spectra collected in field. Each spectra has two columns : Wavelength (56) and the actual measurement. Each measurement came in a different .txt file on disk (50000 files in total). I wrote a script that reads every spectra in a for loop and constructs two variables : Wavelength (56) and

hyperSpec user survey
Dear all, I'm looking for users of the hyperSpec package for handling (hyper)spectral or spectroscopic data in R which I maintain. First of all, I made a few announcements concerning the further development which can be found in the hyperSpec-help mailing list an on which I hope to get user feedback: see http://lists.r-forge.r-project.org/pipermail/hyperspec-help/2012-July/thread.html. [OT] two question about color space.
Hi there, I try to plot visible light spectrum (380nm~780nm) with color corresponding to the specific wavelength. However, I don't find a function that could do this. Another question, it's possible to plot a color space chromaticity diagram like this: http://upload.wikimedia.org/wikipedia/commons/thumb/0/02/CIExy1931.svg/300px-CIExy1931.svg.png Thanks in advance! When is *interactive* data visualization useful to use?
Hello all, Before getting to my question, I would like to apologize for asking this question here. My question is not directly an R question, however, I still find the topic relevant to R community of users - especially due to only * partial* (current) support for interactive data visualization (see here: http://cran.r-project.org/web/views/Graphics.html were with iplots we are waiting for

nls: Fitting two models at once?
Hello, I'm still a newbie user and struggling to automate some analyses from SigmaPlot using R. R is a great help for me so far! But the following problem makes me go nuts. I have two spectra, both have to be fitted to reference data. Problem: the both spectra are connected in some way: the stoichiometry of coefficients "cytf.v"/"cytb.v" is 1/2. {{In the SigmaPlot

Fourier Transform with irregularly spaced x
Dear all, I work with (vibrational) spectra: some kind of intensity (I) over frequency (nu), wavelength or the like. I want to do fourier transform for interpolation, smoothing, etc. My problem is that the spectra are often irregularly spaced in nu: the difference between 2 neighbouring nu varies across the spectrum, and data points may be missing. Searching for discrete fourier transform

Cross Spectrum Analysis
I am reading some documentation about Cross Spectrum Analysis as a technique to compare spectra. My understanding is that it estimates the correlation strength between quasi-periodic structures embedded in two signals. I believe it may be useful for my signals analysis. I was referred to the R functions that implement this type of analysis. I tried all the examples which generated a series of

PLS regression on near infrared (NIR) spectra data
Dear collegues, I´ ve worked with near infrared (NIR) spectroscopy to assess chemical, physical, mechanical and anatomical properties of wood. I use "The Unscrambler" software to correlate the matrix of dependent variables (Y) with the matrix of spectral data (X) and I would like to migrate to R. The matrix of spectral variables is very large (2345 columns and n lines, where n =

dots for sample
Dear R-Developers, could 'sample' gain a ... argument? As a convenience function, I added a sample Method to my hyperSpec class. This function however has a flag indicating whether the results should be returned directly as a hyperSpec object or rather as indices that give a random sample. For the moment, I use SetGeneric to add the dots argument, but this of course gives a warning

Suggestions: Terminology & Pkgs for following spectra over time
Hi Folks... No code to troubleshoot here. I need some suggestions about the right terminology to use in further searching, and any suggestions about R pkgs that might be appropriate. I am in the planning stages of a project in which IR, NMR and other spectra (I'm a chemist) would be collected on various samples, and individual samples would be followed over time. The spectra will be feature

updating columns using other column as reference
Dear R-gurus, Just supose I have a dara.frame that looks like myDF<-read.table(stdin(),head=T,sep=",") codID,namesp,k1,k2,k3,k4 1,spA,2,5,6,3 2,spB,4,5,4,6 3,spC,2,1,5,6 4,spC,5,4,3,2 5,spD,1,2,3,4 6,spE,2,4,3,1 I need to update the columns k1-k4 with the namesp, but considering the math between Kx and codID. My desired output must looks like: codID,namesp,k1,k2,k3,k4

Access Database SLOW
I've got a user that wants an Access database shared out. I've got a decent machine serving out the directory (300 MHz Pentium II) running RedHat 5.0 (kernel 2.0.34) with Samba 1.9.17p4 (RPM is samba-1.9.17p4-3). I've created a simple share entry in the smb.conf file: [global] debug level = 1 browsable = yes comment = Samba under Linux (RedHat 5.0) domain master = yes

Different freq returned by spec.ar() and spec.pgram()
Dear list, I've recently become interested in comparing the spectral estimates using the different methods ("pgram" and "ar") in the spectrum() function in the stats package. With many thanks to the authors of these complicated functions, I would like to point out what looks to me like a bit of an inconsistency -- but I would not be surprised if there is good reasoning

smbstatus show open files when none are
I recently (a few weeks ago) installed 1.9.18p8 in order to get better performance with an Access Database, which along with adding a TCP_NODELAY in the [global] section has that working like a charm. Thing that's bugging me now is smbstatus. When I run it I see open files listed when I know that they aren't. The following output shows quite a few files open that aren't really. The

reading in a file with multiple data types
Hi, I have a data file which contains multiple data types (char and numeric) alongside with line spaces, tabs and spaces. I hope to extract out the numeric blocks of the data, probably as matrices or dataframes where each line in the data block is a corresponding row in the dataframe/ matrix. I have tried using many R read functions but they do not seem to yield the appropriate structure that

Euclidean distance function
Hi, I should preface this problem with a statement that although I am sure this is a really easy function to write, I have tried and failed to get my head around writing functions in R. I can use R where functions exist to do what I want done, but have found myself completely incapable of writing them myself. The problem is that I have a table with several rows of species and several columns of
