ROCR package question for evaluating two regression models
Hello All,  I have used logistic regression glm in R and I am evaluating two models both learned with glm but with different predictors. model1 <- glm (Y ~ x4+ x5+ x6+ x7, data = dat, family = binomial(link=logit))model2 <- glm (Y~ x1 + x2 +x3 , data = dat, family = binomial(link=logit))  and I would like to compare these two models based on the prediction that I get from each model: pred1 =

ROCR package finding maximum accuracy and optimal cutoff point
If we use the ROCR package to find the accuracy of a classifier pred <- prediction(svm.pred, testset[,2]) perf.acc <- performance(pred,"acc") Do we?find the maximum accuracy?as follows?(is there a simplier way?): > max(perf.acc at x.values[[1]]) Then to find the cutoff point that maximizes the accuracy?do we do the following?(is there a simpler way): > cutoff.list <-

Logistic regression to select genes and estimate cutoff point?
Hi, all, I am new to R or even to statistics. Not sure if the question has a answer. But I couldn't find a straight forward answer in the help mailing list. I need use MicroArray data to select several diagnostic genes between Normal samples and Tumor samples and use these genes to predict unknow samples. Since the sample size is so small and data doesn't follow normal distribution, I am

ROCR - confidence interval for Sens and Spec
Dear List,   I am new to ROC analysis and the package ROCR. I want to compute the confidence intervals of sensitivity and specificity for a given cutoff value. I have used the following to calculate sensitivity and specificity:   data(ROCR.simple) pred <- prediction(ROCR.simple$predictions, ROCR.simple$labels)   se.sp <- function (cutoff, performance) {     sens <-

ROC curve from logistic regression
I know how to compute the ROC curve and the empirical AUC from the logistic regression after fitting the model. But here is my question, how can I compute the standard error for the AUC estimator resulting form logistic regression? The variance should be more complicated than AUC based on known test results. Does anybody know a reference on this problem? [[alternative HTML version deleted]]

ROC optimal threshold
hello, I am using the ROC package to evaluate predictive models I have successfully plot the ROC curve, however ?is there anyway to obtain the value of operating point=optimal threshold value (i.e. the nearest point of the curve to the top-left corner of the axes)? thank you very much, jose daniel anadon area de ecologia universidad miguel hernandez espa?a

Cost function in cv. glm for a fitted logistic model when cutoff value of the model is not 0.5
I have a logistic model fitted with the following R function: glmfit<-glm(formula, data, family=binomial) A reasonable cutoff value in order to get a good data classification (or confusion matrix) with the fitted model is 0.2 instead of the mostly used 0.5. And I want to use the `cv.glm` function with the fitted model: cv.glm(data, glmfit, cost, K) Since the response in the fitted

ROC analysis
Hello list, I am trying to perform ROC analysis and count the AUC in order to validate my results. I use package ROCR. I would like to count the AUC not under the cutoff found by "performance" but to use another cutoff that I calculate. How could I change the following command in order to get what I want? perform=performance(pred, measure="auc",x.measure="cutoff"),

selecting cut-off in Logistic regression using ROCR package
Hi, I am using logistic regression to classify a binary psychometric data. using glm() and then predict.glm() i got the predicted odds ratio of the testing data. Next i am going to plot ROC curve for the analysis of my study. Now what i will do: 1. first select a cut-off (say 0.4) and classify the output of predict.glm() into {0,1} segment and then use it to draw ROC curve using ROCR package

ROC plot for KNN
Hi I need some help with ploting the ROC for K-nearest neighbors. Since KNN is a non-parametric classification methods, the predicted value will be either 0 or 1. It will not be able to test for different cutoff to plot ROC. What is the package or functions I should use to plot ROC for KNN? Thanks. Qian [[alternative HTML version deleted]]

deparse - width.cutoff
I have a question about "deparse" function in R What is the reason that "deparse" use an argument like "width.cutoff" ? Why the maximum cutoff is 500? I was manipulating an R formula and used "deparse". Since the length of user's formula was greater then 500, my code didnt work. thanks Johan johan Faux <johanfaux@yahoo.com> wrote: I have a

pipe data from plot(). was: ROCR.plot methods, cross validation averaging
All, I'm trying again with a slightly more generic version of my first question. I can extract the plotted values from hist(), boxplot(), and even plot.randomForest(). Observe: # get some data dat <- rnorm(100) # grab histogram data hdat <- hist(dat) hdat #provides details of the hist output #grab boxplot data bdat <- boxplot(dat) bdat #provides details of the boxplot

vlmc - "In vlmc(traffic.clusters.stationary, cutoff = i) : alphabet with >1-letter strings; trying to abbreviate"
Dear all (copying the package author), I have a question on the vlmc package. I am trying to model a time series, where each element can take one of 11 values (the result of some clustering). When I run the following command (synthetic data to facilitate self-contained example) I get the following warning: ("alphabet with >1-letter strings; trying to abbreviate") +++ START+++ >

optimal cut off with Epi package
Dear all, I would like to calculate the optimal cut off (threshold) of a test using the Epi package. Here I am presenting some data based on the output of two tests. I am interested in identifying the optimal cut off an its 95% CI. Running the ROC() function with the Epi package I obtain a nice picture that returns what I interpret as the optimal cut off with lr.eta=0.431. would be this the

default value for cutoff in gstat variogram()
I wonder what is the default value for the argument 'cutoff' when not specified in the variogram.formula function of gstat. Computing variogram envelops within gstat, I am comparing the results obtained with variog in geoR and variogram in gstat, and it took me a while before understanding that the cutoff default value is not the maximum distance. Can Edzer tell us about it? All the

Min and max cutoff frequency
Dear list, Could you please tell me the values of the minimum and maximum cutoff frequencies for each coding version of the 44.1 kHz sampled data? For instance, are the values fmin=100 Hz and fmax=12 kHz valid? Thank you very much in advance. Kind regards, ? Fernando A. Getting the C-index for a dataset that was not used to generate the logistic model
Does anyone know how to get the C-index from a logistic model - not using the dataset that was used to train the model, but instead using a fresh dataset on the same model? I have a dataset of 400 points that I've split into two halves, one for training the logistic model, and the other for evaluating it. The structure is as follows: column headers are "got a loan" (dichotomous),
