rpart
Dear r-help-list: If I use the rpart method like cfit<-rpart(y~.,data=data,...), what kind of tree is stored in cfit? Is it right that this tree is not pruned at all, that it is the full tree? If so, it's up to me to choose a subtree by using the printcp method. In the technical report from Atkinson and Therneau "An Introduction to recursive partitioning using the rpart

loop for calculating 1-se in rpart
Hi Listers I need to calculate and then plot a frequency histogram of the best tree calculated using the 1-se rule. I have included some code that has worked well for me in the past but it was only for selecting the minimum cross-validation error. I include the code for my model, some relevant output and the code for selecting and plotting the frequency histogram of minimum xerror. Here is the

CP for rpart
Hi All, I have some questions on using library rpart. Given my data below, the plotcp gives me increasing 'xerrors' across different cp's with huge xstd (plot attached). What causes the problem or it's not a problem at all? I am thinking 'xerror's should be decreasing when 'cp' gets smaller. Also what the 'xstd' really tells us? If the error bars for

how to Store loop output from a function
HI, Dear R community, I am writing the following function to create one data set(*tree.pred*) and one vector(*valid.out*) from loops. Later, I want to use the data set from this loop to plot curves. I have tried return, list, but I can not use the *tree.pred* data and *valid.out* vector. auc.tree<- function(msplit, mbucket) { * tree.pred<-data.frame()

how to extract the variables used in decision tree
HI, Dear R community, How to extract the variables actually used in tree construction? I want to extract these variables and combine other variable as my features in next step model building. > printcp(fit.dimer) Classification tree: rpart(formula = outcome ~ ., data = p_df, method = "class") Variables actually used in tree construction: [1] CT DP DY FC NE NW QT SK TA WC WD WG WW

Predicting classification error from rpart
Hi, I think I'm missing something very obvious, but I am missing it, so I would be very grateful for help. I'm using rpart to analyse data on skull base morphology, essentially predicting sex from one or several skull base measurements. The sex of the people whose skulls are being studied is known, and lives as a factor (M,F) in the data. I want to get back predictions of gender, and

Some questions on Rpart algorithm
Hello: I am using rpart and would like more background on how the splits are made and how to interpret results - also how to properly use text(.rpart). I have looked through Venables and Ripley and through the rpart help and still have some questions. If there is a source (say, Breiman et al) on decision trees that would clear this all up, please let me know. The questions below pertain to a

Ekiga can register but not my IP phone
Hello, I have a Sip phone (Siemens C470IP) which works perfectly with different VoIP providers (iptel, betamax, ovh...). It also worked well with my testing server (ubuntu and inside the LAN). But now the problem i have is that the hardphone doesn't connect to my dedicated server (debian lenny / Asterisk 1.6.2.13). The strange thing is that ekiga can connect to the same asterisk server with

How to update an old unsupported package
Hi all, I have a package that is specific to a task I was repetitively using a few years ago. I now needed to run it again with new data. However I am told it was built with an older version or R and will not work. How can I tweak the package so it will run on 11.1? It was a one-off product and has not been maintained. Is there a way to "unpackage" it and repackage it to work? I

penalized regression analysis
Hi All, I am using the package 'penalized' to perform a multiple regression on a dataset of 33 samples and 9 explanatory variables. The analysis appears to have performed as outlined and I have ended up with 4 explanatory variables and their respective regression coefficients. What I am struggling to understand is where do I get the variance explained information from and how do I

plot 3d info in 2d
Hi Listers, Is it possible to produce an ordination plot in 2d, where bubbles represent the location of sites (this part is easy enough) and the size of the bubbles is proportional to the sites location in 3d space (I am stuck on this option). So sites that are very near the 2d plane of the xy axes would be larger while sites that are actually further away in 3 d space would be proportionally

Different cp values in rpart() using plotcp() and printcp()
hi, I have a question regarding cp values in rpart(). When I use plotcp() I get a figure with cp values on the x-axsis, but then I use printcp() the cp values in that list are different from the values in the figure by plotcp(). Does someone know why? Silje [[alternative HTML version deleted]]

JS data to rails view helper
I have a view helper like ryan bates complex forms task helper, rails 2.2.2. Anyway is there a way to send the value selected in a select menu to the helper? I am trying to do stuff without going back to the server. <%= select_tag :discout_code, options_for_select(@discount_codes)%><%= add_exclusion_date_link(''Add Existing'', JS ) %> -- You received this

model R^2 and partial R^2 values
Dear R-list members, I am doing a CART analysis in R using the rpart function in the rpart package: Phrag.rpart=rpart(PhragDiff~., data = Phrag, method="anova", xval=10). I used the xerror values in the CP table to prune the tree to 4 nsplits: CP nsplit rel error xerror xstd 1 0.098172 0 1.00000 1.02867 0.12768 2 0.055991 3 0.70548 1.00823 0.12911 3

goodness-of-fit test
Hi All, I have a dataset consisting of abundance counts of a fish and I want to test if my data are poisson in distribution or normal. My first question is whether it is more appropriate to model my data according to a poisson distribution (if my test says it conforms) or use transformed data to normalise the data distribution? I have been using the vcd package gf<-goodfit(Y,type=

questions on rpart (tree changes when rearrange the order of covariates?!)
Greetings, I am using rpart for classification with "class" method. The test data is the Indian diabetes data from package mlbench. I fitted a classification tree firstly using the original data, and then exchanged the order of Body mass and Plasma glucose which are the strongest/important variables in the growing phase. The second tree is a little different from the first one. The

bug in rpart?
Greetings, I checked the Indian diabetes data again and get one tree for the data with reordered columns and another tree for the original data. I compared these two trees, the split points for these two trees are exactly the same but the fitted classes are not the same for some cases. And the misclassification errors are different too. I know how CART deal with ties --- even we are using the

Multiple Reponse CART Analysis
Dear R friends- I'm attempting to generate a regression tree with one gradient predictor and multiple responses, trying to test if change in size (turtle.data$Clength) acts as a single predictor of ten multiple diet taxa abundances (prey.data) Neither rpart or mvpart seem to allow me to do multiple responses. (Or if they can, I'm not using the functions properly.) > library(rpart)

reflecting a PCA biplot
Hi Listers, I am trying to reflect a PCA biplot in the x-axis (i.e. PC1) but am not having much success. In theory I believe all I need to do is multiply the site and species scores for the PC1 by -1, which would effectively flip the biplot. I am creating a blank plot using the plot command and accessing the results from a call to rda. I then use the calls to scores to obtain separate site and

controlling for number of elements in each node of the tree in mvpart
Still about the mvpart. Is there any way I can control for the number of elements in each node in the function mvpart? Specifically, how can I ask partition to ignore node with elements less than 10? Thanks! -Shu
