Unexpected results using the oneway_test in the coin package
Dear fellow R users,
Keywords: Kruskal-Wallis, Post-Hoc, pair-wise comparisons, Nemenyi-Damico-Wolfe-Dunn test, coin package, oneway_test
I am using the "oneway_test" function in the R package "coin" and I am obtaining results which I cannot believe are accurate. I do not wish to waste anyone's time and so if the following problem is rather trivial, I apologize, however I

Jonckheere-Terpstra test
Hello,
can anybody here explain what a Jonckheere-Terpstra test is and whether it is
implemented in R? I just know it's a non-parametric test, otherwise I've no
clue about it ;-( . Are there alternatives to this test?
thanks for help,

Biobass, SAGx, and Jonckheere-Terpstra test
Hi list,
I tried to load the package SAGx and failed because it complains it's
looking for the Biobass which is not there. Then I looked up the package
list and Biobass is not found.
I'm trying to run the Jonckheere-Terpstra test and from what I see in
the R archive, SAGx is the only place it's been implemented.

Different result with "kruskal.test" and post-hoc analysis with Nemenyi-Damico-Wolfe-Dunn test implemented in the help page for oneway_test in the coin package that uses multcomp
Dear Researchers,
Sorry for this email but I am not a statistician, and for this I have this
problem to understand. Thanks in Advance for help and suggestions.
Gianni
I have 21 classes (00, 01, 02, 04, ....,020) with different length. I did a
kruskal wall test in R with the following code
kruskal.test(m.class.l, m.class.length.lf)
Kruskal-Wallis rank sum test
data: m.class.l and

Kendall's tau code
I discovered that the Kendall's tau calculation in R uses all pairwise comparisons which is O(n^2) and takes a long time for large vectors. I implemented a O(n*log(n)) algorithm based on merge-sort. Is this of interest to be included in core R? The code (fortran and R wrapper) is available in my package clinfun v0.9.7 (not exported in NAMESPACE).
Thanks,
Venkat

When to use quasipoisson instead of poisson family
It seems that MASS suggest to judge on the basis of
sum(residuals(mode,type="pearson"))/df.residual(mode). My question: Is
there any rule of thumb of the cutpoiont value?
The paper "On the Use of Corrections for Overdispersion" suggests
overdispersion exists if the deviance is at least twice the number of
degrees of freedom.
Are there any further hints? Thanks.

party package: ctree - survival data - extracting statistics/predictors
Dear R users,
I am trying to apply the analysis processed in a paper, on the data I'm working with.
The data is: 80 patients for which I have survival data (time - days, and event - binary), and microarray expression data for 200 genes (predictor continuous variables).
My data matrix "data.test" has ncol: 202 and nrow: 80.
What I want to do is:

Nemenyi test as a post-hoc test to Kruskal Wallis
Dear all,
I've discovered the possibility to do the Nemenyi-Damico-Wolfe-Dunn test in the library(coin); oneway_test()
With the given example I am unfortunately not able to reproduce the test. What does trafo and contrMat mean?
I have a dataframe with 176 elements in 7 classes. It may be a problem, that my model isn't balanced? In Class1 I happen to have 4 elements, while there are 90 in

Question about package coin
Anyone know if coin can run a permutation test based on a (user-defined) statistic other than the mean difference? The function independence_test does the permutation t-test via difference in means. I'm wondering if it's possible to use independence_test to run a permutation test for some other statistic than the difference in means. For example, I'd like to run a permutation test

A long digression on packages
Hello again,
First, thanks for the help that got the latest plotrix package finished.
I had been planning to write something about packages since Scott
Waichler offered the gantt.chart function. Then Ben Bolker (who helped
me to write the axis.break function) asked if I would be willing to
include some of his plotting functions and almost immediately after that

A naive question about permutation tests in the coin package
Dear R helpers,
I am trying to understand how to use the independence_test function in
the coin package. I think I suffer from a misunderstanding about what
the package does. Either that or I do not understand how to use it
properly. Specifically, I cannot understand if I can test independence
of arbitrary statistics.
Take the following example:
set.seed(10)
d <- data.frame(y = c(rnorm(10,

ROCR for combination of markers
Dear list
I have 5 markers that can be used to detect an infection in combination. Could you please advise me how to use functions in ROCR/ other package to produce the ROC curve for a combination of markers?
I have used the following to get ROC statistics for each marker.
pred <- prediction(y$marker1, y$infectn)
perf <-performance(pred,"tpr","fpr")

Permutation Test on Interactions {coin}
Dear List,
I'm interested in performing a permutation test on the interaction between
a binary treatment indicator and a covariate (either continuous or
categorical). I'm interested in the p-value of the interaction effect from
a permutation test, and I'm using the coin package for that purpose.
As I haven't seen any examples like this in the package documentation (or

Got any solutions to this. We are confronted with the same problem only
SUSE 9.x ,Samba , W200 workstations. Only few of them have this problem.

John Terpstra Update
Hi,
I'd like to apologise to those who did not attend events in Boston at
which I spoke, or was present for book signings, for not doing more to
create greater awareness and for poor publicity on my part.
(It was never my intent to act in secret.) :)
In response to requests:
1) In future I will notify this list of events I will be present at.
(That may encourage other Samba-Team members to

Open Comment to John Terpstra
John,
It's great to see you on this list. I'm a Samba newbie and recently
found your book, "Samba-3 by Example". I must say this is the best
written "how-to" type of book on any subject I have ever seen. The
various examples fit a number of categories and answered so many
questions for me. I just wish similar books were available on other
applications.
