tetrachoric correlations
Hi, Is there any R library/package that calculates tetrachoric correlations from given marginals and Pearson correlations among ordinal variables? Inputs to polychor function in polycor package are either contingency tables or ordinal data themselves. I am looking for something that takes marginal distributions and Pearson correlation as inputs. For example, Y1=(1,2,3) with P(Y1=1)=0.3,

how do I make a correlation matrix positive definite?
Hi, If a matrix is not positive definite, make.positive.definite() function in corpcor library finds the nearest positive definite matrix by the method proposed by Higham (1988). However, when I deal with correlation matrices whose diagonals have to be 1 by definition, how do I do it? The above-mentioned function seem to mess up the diagonal entries. [I haven't seen this complication, but

random effects using lmer
Hi, I am trying to run a logistic regression to look at the risk of malaria infection in individuals. I want to account for intra household correlation and so want to include a household level random effect. I have been using the lmer command in lme4 package but am getting some strange results that are completely different to those I get using STATA. Can I just check that this is the correct

Error in lmer: asMethod(object) : matrix is not symmetric [1, 2]
Dear R Users, I am having trouble with lmer. I am looking at recombinant versus non recombinant individuals. In the response variable recombinant individuals are coded as 1's and non-recombinant as 0's. I built a model with 2 fixed factors and 1 random effect. Sex (males/females) is the first fixed effect and sexual genotype (XY, YY, WX and WY) the second one. Sexual Genotype is

a warning message from lmer
Hi all, I have a problem when running lmer. In my data set, Agree is a binary(0/1) response. WalkerID and ObsID is the identification number of the subjects. the description of the other variables are as follows: > levels(regdat$Display) [1] "Dynamic" "Static" > levels(regdat$Survey) [1] "HM1_A" "HM1_B" "HM1_C" "HM2_A"

strange results from binomial lmer?
I'm running lmer repeatedly on artificial data with two fixed factors (called 'gender' and 'stress') and one random factor ('speaker'). Gender is a between-speaker variable, stress is a within-speaker variable, if that matters. Each dataset has 100 rows from each of 20 speakers, 2000 rows in all. About 5% of the time I get a strange result, where the lmer() model with

Using anova(f1, f2) to compare lmer models yields seemingly erroneous Chisq = 0, p = 1
Hello, I am using R to analyze a large multilevel data set, using lmer() to model my data, and using anova() to compare the fit of various models. When I run two models, the output of each model is generated correctly as far as I can tell (e.g. summary(f1) and summary(f2) for the multilevel model output look perfectly reasonable), and in this case (see below) predictor.1 explains vastly more

lmer with spatial and temporal random factors, not nested
Hi, I am new to this list. I have a question regarding including both spatial and temporal random factors in lmer. These two are not nested, and an example of model I try to fit is model1<-lmer(Richness~Y+Canopy+Veg_cm+Treatment+(1|Site/Block/Plot)+(1|Year), family=poisson, REML=FALSE), where richness = integer Y & Treatment = factor Canopy & Veg_cm = numerical, continous

bug in lme4?
Dear all, I found a problem with 'lme4'. Basically, once you load the package 'aod' (Analysis of Overdispersed Data), the functions 'lmer' and 'glmer' don't work anymore: library(lme4) (fm1 <- lmer(Reaction ~ Days + (Days|Subject), sleepstudy)) (gm1 <- glmer(cbind(incidence, size - incidence) ~ period + (1 | herd), family = binomial, data

Major difference in the outcome between SPSS and R statisticalprograms
First off, Marc Schwartz posted this link earlier today, read it. http://cran.r-project.org/doc/FAQ/R-FAQ.html#Why-are-p_002dvalues-not-di splayed-when-using-lmer_0028_0029_003f Second, your email is not really descriptive enough. I have no idea what OR is, so I have no reaction. Third, you're comparing estimates from different methods of estimation. lmer will give standard errors that

residual plots for lmer in lme4 package
Hi, I was wondering if I might be able to ask some advice about doing residual plots for the lmer function in the lme4 package. Our group's aim is to find if the expression staining of a particular gene in a sample (or "core") is related to the pathology of the core. To do this, we used the lmer function to perform a logistic mixed model below. I apologise in advance

Notification of false convergence with lmer()
I am running the lmer() command in a for loop and occasionally a particular iteration is producing the false convergence warning. I would like to be able to mark these iterations with a dummy variable, but I can't find any other notification besides the warning message, which, in a for loop, only is printed after the loop is finished (which does not allow me to see which iteration it happened

How to handle tabular form data in lmer without expanding the data into binary outcome form?
Dear R-gurus: I have a question about lmer. Basically, I have a dataset, in which each observation records number of trials (N) and number of events (Y) given a covariate combination(X) and group id (grp_id). So, my dataset is in tabular form. (in case my explanation of tabular form is unclear, please see the link:

lmer effects-type plot?

Using quasibinomial family in lmer
Dear R-Users, I can't understand the behaviour of quasibinomial in lmer. It doesn't appear to be calculating a scaling parameter, and looks to be reducing the standard errors of fixed effects estimates when overdispersion is present (and when it is not present also)! A simple demo of what I'm seeing is given below. Comments appreciated? Thanks, Russell Millar Dept of Stat U.

lme4 install trouble
After upgrading to R 2.6.0, I'm having trouble running lmer: model <- lmer(primed ~ log(dist.time)*role + 1|target.utt, data=data.utts) Error in UseMethod("as.logical") : no applicable method for "as.logical" So I thought I'd upgrade lme4 to the latest version, but unfortunately the compilation fails - perhaps there's a missing #include: R CMD INSTALL

lmer error:flist must be a non-empty list
Hi, I was wondering if anyone could give me advice regarding using the lmer command in lme4 package to do logistic regression (mixed effects model). I use the following command lmer(ISH ~ArrayPathology2, random=~1|PatientID, data=HSDB4.noNA, family="binomial") where ISH is outcome(0 or 1), ArrayPathology2 is the variable of interest(factor), PatientID is random effect(factor), and
