Presumably simple question about sorting/ordering
Hi,
I'm stuck with a fairly basic re-ordering problem. I want to extract part of a matrix as a vector, and reorder it to match with an erratic sequence of x,y coordinates. Here's an example that shows what I want and how close I've got (but for some reason my mind just can't get the final step at the moment!):
#Define a grid:
xy100 <- expand.grid(1:10, 1:10)

misc3d package
Hi,
I am trying to install the misc3d package on a Windows (XP) installation of R 2.0.1 using install.packages("misc3d") but with no success. I have used this approach with other packages OK, but for misc3d I get the following output...

Drawing a line with misc3d
Hi the list,
I would like to draw some lines with misc3d. I find a lot of tools to
draw surfaces, but nothing for simple line... Is it possible?
Note that I know that it is possible to draw lines with rgl (using
lines3d), but I need to do it with misc3d to export the drawing in .asy
format.
Any solution?

advice on arguments
I have a general style question about R coding.
Suppose I'm writing a function (foo1) that calls other functions
(foo2, foo3, ...) which have complicated argument
lists (e.g. optim(), plot()), _and_
I may be calling several different functions in the body of
foo1. Since foo2 and foo3 have different sets of arguments, I
can't just use "..." ; I did write some code a while ago

Screen settings for point of view in lattice and misc3d
I'm making some 3D plots with contour3d from misc3d and wireframe from lattice. I want to view them from below; i.e. the negative z-axis. I can't figure out how to do so. I would like my point of view looking up from below, with the z, y, and x axes positive going away. Can anyone tell me the correct settings for screen to achieve this? Here is what I've found so far:

Further rgl()/spheres3d() query
Hi,
I am applying the following code to map pca loadings onto a 3d grid, my
problem is this - the output only plots the spheres in the requested color
(in this case "red") for the first argument. The sphere from the second
argument appear as flat dark circles. Also the text3d() command only seems
to work for a couple of the positions, with no text added in most cases.
Could anyone offer

misc3d Contour export to vtk
So I wanted to export a contour3d object into VTK and it worked well
enough, except the top of the ball (the contour) was missing. Example
below, or gist here:

rm(list=ls())
require(misc3d)
f <- function(x, y, z) x^2+y^2+z^2
x <- seq(-2,2,len=20)
ball <- contour3d(f,4,x,x,x, draw=FALSE)
drawScene.rgl(ball)

Plotting a cloud/fog of variable density in rgl
Hi everyone,
I want to plot a 3D interpolation of the concentration of aquatic
organisms. My goal would be to have the result represented as clouds
with a density proportional to the abundance of organisms, so that I
could fly (well, swim actually ;) ) through the scene and see the
patches here and there. Basically, I want to do something like this:

rgl.postscript generating pdf: floating xlab, font size, transparency
Hello,
I very much enjoy rgl! But when converting the screen output to pdf
using rgl.postscript I have encountered three problems:
(1) I don't seem to have control over font sizes and point sizes (of
added points) in the pdf output. I tried cex from "plot" but that
does not have an effect. Initially I got some plots where fonts and
especially points were far too small. But now

Exporting interactive 3D plots with axes and labels
Hi,
I have a question about exporting interactive 3D plots. I use the following code to plot a contour of a trivariate normal distribution:
library(mvtnorm)
library(rgl)
library(misc3d)
n=25
x=seq(-3,3,length=n)
X=cbind(rep(x,each=n**2),rep(rep(x,each=n),n),rep(x,n**2))
p=array(dmvnorm(X,sigma=diag(3)*0.5+0.5),c(n,n,n))
contour3d(p,x,x,x,level=mean(p))
lim=c(-3,3)

Help with complex lme model fit
Hi R helpers,
I'm trying to fit a rather complex model to some simulated data using
lme and am not getting the correct results. It seems there might be
some
identifiability issues that could possibly be dealt with by
specifying
starting parameters - but I can't see how to do this. I'm comparing
results from R to those got when using GenStat...
The raw data are available on the

how to derive true surface area from `computeContour3d' (misc3d package) -- follow up
regarding my previous mail for this topic, I have in the meantime
identified my misconception.
actually, `computeContour3d' returns the vertices just fine in the correct
coordinate frame.
the misconception was caused basically by assuming that the `level'
argument was a fractional
threshold relative to the maximum of the array. so I believed that the
rendered cube actually

R crash with modified lmer code
Hi all,
I've now got a problem with some modified lmer code (function lmer1
pasted at end) - I've made only three changes to the lmer code (marked),
and I'm not really looking for comments on this function, but would like
to know why execution of the following commands that use it almost
invariably (but not quite predictably) leads to the R session
terminating.
Here's the command
