Hardy Weinberg Case Control Test in gap R package
Hi,
I am using the gap R package to do the Hardy Weinberg Case Control test for
many SNP. I am not sure what the values initial1 and initial2 should be for
the test. I tried values but they failed.
I emailed the author but to no avail. There seems to be some documentation
that is deleted at the top, if anyone can direct me how to get this I will
be grateful.

Hardy Weinberg
Hello all,
I am interested in simulating 10,000 2 x 3 tables for SNPs data with the
Hardy Weinberg formulation. Is there a quick way to do this? I am assuming
that the minor allelle frequency is uniform in (0.05, 0.25).

Thanks,
Jim.

PDFs getting mangled
...c /path/to/bogofilter.cf
Images seem to come through fine. I didn't have this problem before the
upgrade. It could easily be a problem with bogofilter, but I figured
that I'd check here first to see if anybody else has an
attachment-mangling issue with vnd.dovecot.filter.

Hardy Weinberg Simulation
Hello,
I am trying to simulate 10 relicates of 100-tables. Each table is a 2 x 3
and 80% pf the tables are true nulls and 20% are non-nulls. The nulls follow
the Hardy Weinberg distribution (ratio) 1:2:1.
I have the code below but the p-values are not what I am expecting. I want
to use the Cochran Armitage trend test to get the p-values.
num.reps=10
num.vars=1000
pi0 = 80
num.subjects = 100

Pigeonhole implicit keep gets unfiltered message
...ut the
implicit-keep message is the original, unfiltered message. If I add an
explicit `keep;` to the end, it stores the filtered version into my inbox.
Based on the filter RFC, I was expecting the implicit keep to retain the
filtered version. Am I misinterpreting the spec?

cat bailing out in a for loop
Dear All,
I am trying to calculate the Hardy-Weinberg Equilibrium p-value for 42
SNPs. I am using the function HWE.exact from the package "genetics".
In order not to do a lot of coding "by hand", I have a for loop that
goes through each column (each column is one SNP) and gives me the
p.value for HWE.exact. Unfortunately some SNP have reached fixation and
HWE.exact requires a

[LLVMdev] setting up LLVM to *run on* amd64 but *generate code* for alpha
I'm trying to persuade llvm (svn trunk) to build in a mode where it
*runs on* amd64 but *generates code* for alpha, exclusively. (Well,
technically, generate code for my experimental architecture simulator
that happens to be based on alpha.) I have been unable to find any
combination of configure switches that makes this happen. I should
probably underline that I am _not_ trying to

help needed for HWE.exact in library "genetics"
Hi,
I have a genotype data for both case and controls and would like to calculate the HW p-value. However, since the number of one genotype is 0, I got wired result. Would someone help me to figure it out? Or confirm it's right? Thanks a lot.
