Confusion metaMDS and CA
Hello, I read a lot about ordination, but I am still confused... I have data on species presence/absence for 8 different sites and I would like to represent my species and the sites on an ordination plot to see if some species are associated with specific sites. I used metaMDS function, which displays both sites and species and it seems to work well. However why are most people using CA instead of non metric multidimensional scaling? metaMDS with large dataset produces 'insufficient data' warning
...I am running MDS on a very large dataset (12 x 25071 - 12 model runs with 25071 output values each), and also on a very much reduced version of the dataset (randomly select 1000 of the 25071 output values). I would like to look at similarities/dissimilarities between the 12 model runs. Hi, I am currently working on some data and feel that NMDS would return an excellent result. With my current data set however I have been experiencing some problems and cannot carry out metaMDS. I have tried with a few smaller data sets which I created for practice sake and this has worked fine. I think it is the set up of my data set that is causing me trouble.
