SAM program and R mirror - which port to open?
To whom this may concern, I am having issues installing a program called "SAM" (Statistical Analysis of Microarrays) which is an excel add in and requires the use of R. Due to the firewall at my hospital, R cannot connect to a mirror and therefore cannot install necessary files for the complete installation of SAM. The IT department has asked me which "port" needs to be opened

can I update many rows with one call to the database?
...metimes the acts_as_nested_set data needs updating completely, but calling add_child on each item individually makes O(n*n) connections. I can reduce it to O(n) connections, and it went from taking 25 minutes to only 2 minutes... but I really need to get this down to a few seconds. Thanks so much, Katy

nesting in CoxPH with survival package
Hello all, I am trying to understand how to specify nested factors when using coxph(), and if it is appropriate to nest these factors in my situation. In the simplest form, I am testing two different temperatures, with each temperature being performed twice in different experimental periods (e.g. Temp5 performed in Period A and C, Temp4 performed in Period B and D) I am trying to see if survival

rcart - classification and regression trees (CART)
Hi, I am trying to use CART to find an ideal cut-off value for a simple diagnostic test (ie when the test score is above x, diagnose the condition). When I put in the model fit=rpart(outcome ~ predictor1(TB144), method="class", data=data8) sometimes it gives me a tree with multiple nodes for the same predictor (see below for example of tree with 1 or multiple nodes). Is there a way

SE estimates for treatment groups from nlme
I am wondering how to obtain SE estimates for fixed effects from a nonlinear mixed effects model? I have fixed effects corresponding to three factors A, B and C with 2, 3 and 3 levels respectively. I have fit a model of the following general form: nlme1<-nlme(y~ SasympOrig(x, Asym, lrc), data=df, fixed=list(Asym~A*B*C, lrc~A*B*C), start=c(fixef(ETR.nlme)[1], rep(0,17), fixef(ETR.nlme)[2],

Confidence intervals for Sen slope in zyp-package
...a specification about which confidence interval is used in the zyp.yuepilon function. It seems to be the same as level=0.95 in confint.zyp (I'm not sure if this is 0.95 or 0.975 - see above). Maybe, I'm just not seeing the obvious explanation... Could anybody advise me? Thanks in advance, Katy --- My example: > x <- c(0, 1, 2, 3, 4, 5) > y <- c(6, 4, 1, 8, 7, 8) # zyp.sen and confint.zyp function > slope <- zyp.sen(y~x) > slope$coef Intercept x 4.5000000 0.6666667 > ci_99 <- confint.zyp(slope, level=0.99) > ci_99 0.005 0.99...

metaMDS and envfit: Help reading output
Hello R experts, I've used metaMDS to run NMDS on some fish abundance data, and am also working on correlating environmental data to the NMDS coordinates. I'm fairly new to metaMDS and NMDS in general, so I have what are probably some very basic questions. My fish abundance data consists of 66 sites for which up to 20 species of fish were identified and counted. I ran metaMDS on this data

AICc
I am fitting logistic regression models, by defining my own link function, and would like to get AICc values. Using the glm command gives a value for AIC, but I haven't been able to get R to convert that to AICc. Is there a code that has already been written for this? Right now I am just putting the AIC values into an excel spreadsheet and calculating AICc, likelihood, and AIC
