Question to use R plot GO pie chart
Hi, I have a list of IPI gene IDs. I want to find out whether there is a package which can map the gene ontology to these IPIs, and plot the pie chart to demonstrate the molecular function distributions. The input is like the following gene IPI IDs: IPI:IPI00008860.1|SWISS-PROT:Q9BXJ4-1|TREMBL:Q542Y2|ENSEMBL:ENSP00000231...

Dom0 issues: snv_79b and Tecra M9
Hi all, I have a Toshiba Tecra M9 and have not been able to boot it dom0. This is running SXDE 01/08, snv79b. After booting under kmdb and setting moddebug=80000000 before booting the Solaris kernel (with help from Dan Mick), I was able to see mac_ether as the last thing loading, right after loading the e1000g driver. I cannot drop into kmdb via F1-A after it hangs. I''ve also

increase evtchn limits
Hi, I''m trying to boot up with lot more than 32 vcpus on this very large box. I overcame vcpu_info[MAX_VIRT_CPUS] by doing vcpu placement hypercall in guest, but now running into evt channel limit (lots of devices): unsigned long evtchn_pending[sizeof(unsigned long) * 8]; which limits to 512 max for my 64bit dom0. The only recourse seems to create a new struct shared_info_v2{},

List filtration
Hello R-ologists, Imagine you have a list "list" like so: >list [[1]] [1] "IPI00776145.1" "IPI00776187.1" [[2]] [1] "Something" "IPI00807764.1" "IPI00807887.1" [[3]] [1] "IPI00807764.1" [[4]] [1] "Somethingelse" What I need to achieve is a filtered list "list2" like so: >list2 [[1]] [1] "I...

"monitor"-ed address and IPI reduction
What is the point of specifying "current" as the address to monitor? The memory location of interest really is irq_stat[cpu].__softirq_pending, and if that was used it would then also be possible to actually avoid sending IPIs when monitor/mwait are in use, as is being done on Linux. Interrrupts and IPIs?
Hi all, I have dom0 and a guest on the same cpu: cpu0. However, when I look at interrupts and ipis (with Xenperf) I get the following. There is nothing going on Cpu3 so why the high number of IPIs? I have done a reset of the counters, but after I run my workload on the guest cpu3 IPIS go from 0 to 210276 (Dom- has only 1 cpu and xm vcpu-list shows the other 3 cpus in blocked state. The gues...

[040/111] xen: Do not suspend IPI IRQs.
2.6.32-stable review patch. If anyone has any objections, please let us know. ------------------ From: Ian Campbell <ian.campbell@citrix.com> commit 4877c737283813bdb4bebfa3168c1585f6e3a8ca upstream. In general the semantics of IPIs are that they are are expected to continue functioning after dpm_suspend_noirq(). Specifically I have seen a deadlock between the callfunc IPI and the stop machine used by xen''s do_suspend() routine. If one CPU has already called dpm_suspend_noirq() then there is a window where it can be...

[PATCH v2 0/2] fix "perf top" soft lockups under Xen
...rq_work_run These 2 patches fixed the "perf top" soft lockups under Xen reported by Steven at: https://lkml.org/lkml/2012/2/9/506 Both Steven and I tested it and "perf top" works well now. The soft lockup code path is: __irq_work_queue arch_irq_work_raise apic->send_IPI_self(IRQ_WORK_VECTOR); apic_send_IPI_self __default_send_IPI_shortcut __xapic_wait_icr_idle static inline void __xapic_wait_icr_idle(void) { while (native_apic_mem_read(APIC_ICR) & APIC_ICR_BUSY) cpu_relax(); } The lockup happens at above while l...

[PATCH] IRQ: Group IRQ_MOVE_CLEANUP_VECTOR with other hypervisor IPIs
Also, rename to MOVE_CLEANUP_VECTOR to be in line with the other IPI names. This requires bumping LAST_HIPRIORITY_VECTOR, but does mean that the range FIRST-LAST_HIPRIORITY_VECTORs are free once again. [PATCH 0 of 5] v2: Nested-p2m cleanups and locking changes
This patch series tidies up a few bits ofthe nested p2m code. The main thing it does is reorganize the locking so that most of the changes to nested p2m tables happen only under the p2m lock, and the nestedp2m lock is only needed to reassign p2m tables to new cr3 values. Changes since v1: - a few minor fixes - more sensible flushing policy in p2m_get_nestedp2m() - smoke-tested this time!
