nlme & lme for complex mixed ANOVAs
Dear List,
I downloaded R for the first time yesterday, in the hopes that I might
deal more effectively with a complex repeated measures experimental
design involving inbred strains of laboratory mice. The design below,
somewhat simplified, cannot be computed with standard ANOVA, because
something called the X'X matrix is too large. The design has the
following factors:

Package bqtl version 1.0 is now available on CRAN.
Description: QTL mapping toolkit for inbred crosses and
recombinant inbred lines. Includes maximum likelihood and Bayesian
tools.
I am keen to have comments about this package including implementation
details, additional functionality, and (of course) problems and bugs.

While a rudimentary version of the package has existed for a while, it
was never properly introduced to this forum. The present version is a
major update with new and improved functions.
Features:
* Singlepoint LOD scores for simple/complex/inbred pedigrees
(implementing the Elston-Stewart algorithm). Allows partial genotypes
(i.e. with one missing allele)
* Multipoint analysis is provided through a wrapper for MERLIN. The
wrapper creates all necessary files automatically, and makes it easy to
re-run analysis under different models...

puppet class syntax error
I''m in the process of setting up our puppet environment, and am
creating dummy classes so that I can test/use our node classification
script, however my dummy classes are throwing the following error.

them, including us), it is virtually impossible to produce an equal
number of offspring of each "type" from non-inbred parents: you end up,
most of the time, with frequencies such as 1/4 vs 3/4, or 7/16 vs 9/16,
or many other combinations. For quantitative traits, the link between
the genes and the characters is complex, and the effect of genes has to
be measured through models that look like cross-factor ANOVA...
