Using Xen Virtualization Environment for Development and Testing of Supercomputing and High Performance Computing (HPC) Cluster MPICH2 MPI-2 Applications
Dear All, I have created a virtual high performance computing (HPC) cluster of 6 compute nodes with MPICH2 using Xen-based Fedora 11 Linux 64-bit paravirtualized (PV) domU guests. Dom0 is Fedora 11 Linux 64-bit. My Intel Desktop Board DQ45CB has a single onboard Gigabit LAN network adapter. I am able to bring up the ring of mpd on the set of 6 compute nodes. Howe...

Parallel R for dummies (on hpc)
Hi, I had access to an hpc cluster, and wanted to parallelize some of my R code. I looked at the snow, nws, rscalapack documentation but was unable to make out how I should submit my job to the hpc, and how I should code a simple program. For example, if I had 10 matrices, and 10 processor how should I write the R (and the hp...

[LLVMdev] LLNL wants one of you (as an HPC compiler and tool developer)
...d applicant will find this position both challenging and rewarding, and I'd be remiss if I did not mention that LLNL has some of the largest supercomputers in the world (with more to come: https://www.llnl.gov/news/next-generation-supercomputer-coming-lab). LLNL runs a variety of codes on their HPC systems from a variety of science domains, is transitioning as many of them as possible to very modern C++, and cares deeply about performance. LLNL is in Livermore, CA (which is on the edge of the San Francisco Bay area). The job posting: http://bit.ly/llnl-job-13027 LLNL's terminology may...

submitting R scripts with command_line_arguments to PBS HPC clusters
Dear all, please could you advise me on the following : I've written a R script that reads 3 arguments from the command line, i.e. : " args <- commandArgs(TRUE) TUMOR <- args[1] GERMLINE <- args[2] CHR <- args[3] ". when I submit the R script to a PBS HPC scheduler, I do the following (below), but ... I am getting an error message. (I am not posting the error message, because the R script I wrote works fine when it is run from a regular terminal ..) Please may I ask, how do you usually submit the R scripts with command line arguments to PBS HPC sch...

submitting R scripts with command_line_arguments to PBS HPC clusters
This sounds like an operating system specific question, in that "submit the R script to a PBS HPC scheduler" would be the kind of action that would run R with very different environment variables and possibly different access credentials than your usual interactive terminal. A thorough reading of the "Installation and Administration Guide" and some study of your HPC documentatio...

HPC/Parallel/Polly BoF at EuroLLVM
Hey folks, Do we have proposals for an HPC focused BoF at EuroLLVM? I'd like to discuss the current efforts around integrating Polly, parallel IR efforts and vectoriser support in VPlan (like outer loop), as well as coordination on the next steps around Flang. -- cheers, --renato

Quickest way to make a large "empty" file on disk?
R-helpers: What would be the absolute fastest way to make a large "empty" file (e.g. filled with all zeroes) on disk, given a byte size and a given number number of empty values. I know I can use writeBin, but the "object" in this case may be far too large to store in main memory. I'm asking because I'm going to use this file in conjunction with mmap to do parallel

R CMD INSTALL configure.args and CC customization
...to deal with this is to install R itself with mpicc. Then all packages are installed with mpicc and get the required MPI libraries and includes by default. I have done this with R-2.13.0 on an Opteron cluster running CentOS-5 a while ago and so far it has worked out great. I crosspost to r-sig-hpc and welcome others to comment if there are potential downsides to this solution. Course Announcement
Dear everyone, Your code is slow and you are interested in performance optimization for scientific software? Figuring out where’s the bottlenecks guided by performance evaluation tools. If you are interested in porting your code to a HPC hardware platform and architecture, than OpenACC as a user-driven directive-based performance-portable parallel programming model might be a solution. What are the difference of OpenMP and OpenACC directive APIs? OpenACC uses directives to tell the compiler where and how to parallelize loops. You...
