`samba-tool dbcheck --cross-ncs --fix` fails: governsID already exists as an attributeId or governsId
It's amazing how long Samba just keeps running even when apparently
everything's broken.
In preparation of finally upgrading our DCs to 41.0, I ran dbcheck on
all of them, resulting in:

Have you extended the schema to use 'taouser' ?
I ask this because (from what you posted) it uses the same X500 OID as
'ucsUser', another name for X500 OID is 'governsID', so this may be your
problem, try deleting 'taouser' from your AD object (this is allowed)
and see if your problem goes away.

samba 4 domain join to win 2008r2 level DC w/ a schema with exchange 2010 extensions: replication after the join is broken

And that is where the replication problems start.
I have used debian 7 and ubuntu 14.04, trying samba compiled from sources and the sernet packages (both at version 4.1.12).
During the join I get several warnings about unknown IDs:

Well this is you change... Get it, setup a clean server.
Join the domain, Seize the FSMO roles after AD syncs are done.
Push this AD DB to the other servers. s

Server GC/name.dom/dom is not registered with our KDC: Miscellaneous failure (see text): Server (GC/name/dom@DOM) unknown
....
I'll check again once the remaining DC is back online.
In the meantime it'd be nice to know where exactly Samba ADDCs store
their replication config so I can see why they have outdated garbage in
them, even though the RSAT tools claim everything is working and
configured correctly.
== governsID errors during dbcheck ==
--fix doesn't do anything; the error still remains. How do I fix it
manually?

I am loading the automount schema into a vanilla Samba4 database. The
