3 minor issues with getClass 'resolve.msg' arg
Hi, It turns out that two packages (1 Bioconductor, 1 CRAN) define an S4 class called "Annotated": library(S4Vectors) # see (*) at bottom for how to install library(RNeXML) 1st issue --------- getClass() issues the same warning twice: tmp <- getClass("Annotated") Found more than one class "Annotated" in cache; using the first, from namespace

"Ambiguous" variation of default environment in `getClasses()` (standard function vs. formal S4 method)
Dear list, This probably makes perfect sense from the language designers' perspective, but at least for me this was/is quite an interesting and unexpected behavior which I thought might be worth sharing: The default value of argument |where|in function |getClasses()|seems to vary depending on whether |getClasses()|is called inside a *standard R function*or a *formal S4 method*. It is controlled by |.externalCallerEnv()|, which seems to be "vulnerable" to /lazy evaluation/and/or an "altered" /lexical scoping/structure (possible introd...

R code parallelized using plyr and doMC: error message: Error in do.ply(i) : task 1 failed - “could not find function ”getClass“”
Dear list, I'm just getting started learning how to use remote supercomputers for execution of parallelized code. I got a lot of initial help from this <http://stackoverflow.com/questions/14553357/parallelizing-on-a-supercomputer-and-then-combining-the-parallel-results-r> previous post, as well as one particularly helpful and patient XSEDE guy. I'm only using one node (for the

usage and behavior of 'setIs'
Hello, am I using 'setIs' in the correct way in the subsequent (artifical) example? Do I have to specify explicit 'setAs' for 'list' and 'vector' or should this work automatically, since "getClass("List1")" states an explicit coerce also for these classes. I'm working with R 2.0.0 Patched (2004-10-06) on windows 2000. Thanks for your

R benchmarking program
Hi All, I've just rebuild the latest R with the Goto BLAS on our new Intel quad core machines. I did a few basic matrix calculations, and I was very impressed by the performance I saw. I wonder if anyone has a more rigorous benchmarking program for R. I downloaded a old R test/benchmarking program (see below), and this didn't work with the current R, and so I wondered if anyone could

getSubClasses()?
Hi,   Is there a built in function that returns a character vector of all subclasses of a given superclass? showClass(Class = "SomeClass") contains the info that I want, but I don't know how to access it. getSubClasses <- function(superClass) return(setdiff(getClasses(.GlobalEnv), superClass)) wíll only work if the global enviroment isn;t filled with other class definitions. I've seen functions that somewhat resemble it, but are not quite the same. Thanks in advance! Cheers!! Albert-Jan ~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~...

stupid R tricks
Hi all, Just thought I'd post this (maybe) helpful tool I wrote. For people like me who are bad at keeping a clean environment, it's a time-saver. #simple command to get only one type of object in current environment lstype<-function(type='closure'){ inlist<-ls(.GlobalEnv) if (type=='function') type <-'closure'

S4 - inheritance changed by order of setClassUnion and setAs()
Dear colleagues, there is a behaviour with S4 (virtual) classes that I find very hard to understand: Depending on the position of setAs(), the tree of inheritance changes. This is my baseline example that defines the classes "grandma", "mother", "daughter" and a virtual class "mr_x". For a new instance if "daughter", "mr_x" is betweeen

S4 class no longer accepts matrix in array slot under 2.0.1
I have an S4 class with a slot of class "array", and in upgrading to 2.0.1 (from 1.9.1) I have encountered a change in behaviour. This causes me some difficulties if I want to allow 2-dimensional arrays in the slot. The following (in 2.0.1) illustrates the point: > setClass("foo",representation("array")) [1] "foo" > a <-

R and/or REngine kills Java
Hi all, I am using R and JRI under Windows XP Pro. I am posting this question here since the reason might be R related (since I am running an R script) but there is also a very good chance that it is JRI only (since I am using the JRI interface to activate the script) -- in which case I want to apologize for misplacing this message. I have a method that instantiates an REngine object every time

S4 - inheritance changed by order of setClassUnion and setAs()
Andreas, As far as I can tell (/conjecture), this is because the list of classes a particular class inherits from directly is appended to as needed, and so the order that a class extends others isd refined by the order that those connections are defined. We can see this with two setClassUnion calls, rather than required setAs: > setClass("grandma", slots = c(a =

Problem with setValidity() or resetClass() or ... ?
Hi, I'm working with Version 1.9.0 (2004-04-12) on Windows 98/NT/2000 where I found the following wrong (?) behavior of setValidity(). I already mentioned this on the R-help list (2004-06-11, was "setValidity changes Extends?") , but as I got no answer I tried to figure out what's happening. Well, setValidity() behaves not as I would expect (something about the
