Importing Genstat files into R
Does anyone know if there is a package or other method of reading Genstat
files directly into R. Genstat isn't listed in the foreign package.
Many thanks,
Graham

R/S-Plus equivalent to Genstat "predict": predictions over "averages" of covariates
Hi all
I'm doing some things with a colleague comparing different
sorts of models. My colleague has fitted a number of glms in
Genstat (which I have never used), while the glm I have
been using is only available for R.
He has a spreadsheet of fitted means from each of his models
obtained from using the Genstat "predict" function. For
example, suppose we fit the model of the type
glm.out <- glm( y ~ factor(F1) +...

Genstat into R - Randomisation test
...lant defence which I messured on 30 plant
species. So I have table with Species, Induced defence (ID), and
constitutive defence (CD). Since Induced and constitutive defence are
not independant (so called spurious correlation) I should do a
randomisation test. I have a syntax of my supervisor in Genstat, but I
would really like to try this in R.
"data from trade-off.IDCD"

calc ID1=ID
graph ID; CD
calc b=corr(ID; CD)
calc slope$[1]=b

offset
I would like to do a logistic multiple regression on a binary variate,
with what Genstat calls an offset, ie a regression variable with the
coefficient constrained=1. I'm far from home and have Splus but not R
here, but any information from either source would be very welcome. I'd
hate to have to go back to using Genstat . . .
Thanks,
Ted.

Any R function for self-controlled case series method /effect absorption?
...oisson model individual effect is used as factor, but
it is considered as nuisance term where parameter estimates are not needed.
Could anyone point how absorbing individual effect could be carried out
in glm.
There is already code for Stata
(http://statistics.open.ac.uk/sccs/stata/aglm.ado), Genstat
(http://statistics.open.ac.uk/sccs/genstat%5Csccs.gen), Glim
(http://statistics.open.ac.uk/sccs/glim/SCCS.MAC) , and SAS
(http://statistics.open.ac.uk/sccs/sas/macro/poisreg.sas).

[OFF] stepwise using REML???
...le make a stepwise procedure using REML in R, I can
use ML for this.
For nested design it may be very dangerous due the difference in variance
structure, mainly in a splitplot design. ML make significative variables that
REML dont make.
I read an article that is made a stepwise procedure using GENSTAT.
from article:
"Terms were dropped from a model in a stepwise procedure by assessing the
change in deviance between the full model and the submodel."
All are made using REML.
It is possible?! I dont know GENSTAT.
Thanks

Update to DataLoad on VSN website
I would like to announce that my DataLoad utility which can be found at:
http://www.vsn-intl.com/genstat/downloads/datald.htm
has been updated to support R data.frames. DataLoad reads a
large variety of data formats (listed on the web page) and
can convert these to ASCII or XDR data.frames. Only the Windows
and Linux versions are up to date due to the fact that I no longer
has access to a Unix system...

LME-glmmPQL formulation
Hi all -
R2.0.1 on OSX;MASS library;nlme library
I am trying to emulate the solution to a problem set that has normally
been run in Genstat, using R. The problem that I am having at the
moment is with the following glmm question (using glmmPQL from the MASS
library):
"We have two different forest habitats (first rotation thicket, and
high forest) which we want to survey for the presence of our study
animal. We survey bot...

Repeated Measures
...hed your FAQ, manuals, and
the archives of this list for an answer to this question, unsuccessfully.
I commonly do analysis of chemical characteristics of soils, by depth
intervals (e.g. 0-100 mm, 100-200, 200-300, etc), comparing two soil
profiles that
have received some treatment (effluent). In Genstat I can handle this
problem using one of several repeated measures approaches that allow me to
determine if the
profiles on a whole are sig dif, to determine if one depth interval is
significantly different from another (within the same profile), and to
determine if significant leaching
has occurred...

R in Nature
Hi all,
We've just had a paper accepted for publication in Nature. We used R for
95% of our analyses (one of my co-authors sneaked in some GenStat when I
wasn't looking.). The preprint is available from the Nature web site, in
the open peer-review trial section. I searched Nature for previous
references to "R Development Core Team", and I received no hits. So I
tentatively conclude that our paper is the first Nature paper to...

A concrete type I/III Sum of square problem
Hi R-help members,
I have read a lot in the Archive about the "Type I" vs "Type III" sum
of square. I think I have read confusing post so
I want to have a clear idea of the problem.
Here is an example.
I have 3 groups of subjects of unequal sample size (G1 (n=7), G2
(n=7), G3 (n=4)).
for Each subject I have 4 measures corresponding to the crossing of
2 factor (A & B)

: GLIM PROBLEMS
Hi all
I have another GLIM question.
I have been using R as well as Genstat (version 6) in order to fit
GLIM models to the data (displayed below).
The same models are fitted but the answers supplied by the two
packages are not the same.
Why? Can anyone help?
A discription of the data and the type of model/s fitted can be found
below.

nonparametric mixed model ?
...ficiency but these patients had rather high vitamin B12 concentrations and most people wouldn't believe them to be vitamin B12 deficient. We expected the relationship between B12 and MMA to be nonlinear in that when B12 was high enough, MMA wouldn't increase. We have modeled the response in Genstat using the new REML facility and fitted a spline which shows the expected asymptote and also a 1.st order time series. In R I have fitted a Gee model of the marginals also with a first order time series and found the expected very clear negative effect of B12 on MMA. What I would like also was to fi...

but this is a dos/windows version.

Michaelson-Morley Speed of Light Data
<URL: http://finzi.psych.upenn.edu/R/library/datasets/html/morley.html >
"The classical data of Michaelson and Morley on the speed of light"
Can you provide more information about the data? How were they obtained,
etc.? I do not have the book "Genstat Primer" and the nearest location where
it is available is University of York which is rather far from my location.
Note that the data for the Michelson-Morley experiments [1] consist of 6
experiments of 17 runs each, not of 5 series of 20 runs each.

Canonical Variance Analysis by any other name?
I've been asked about "Canonical Variance Analysis" (CVA). I don't
see any reference to it searching the R site. Does it go by other
names?
Genstat describes it thus:
Canonical variates analysis operates on a within-group sums of squares
and products matrix, calculated from a set of variates and factor that
specifies the grouping of units. It finds linear combinations of the
variates that maximize the ratio of between-group to within-group

Hello r-help,
I'm trying to fit birds counts over years using glm. In fact I'm trying to reproduce an analysis already perform with genstat (attach document). I have done (with Estate
and year as factors):
Model1 <- glm(Females~Estate+Year+offset = log(area)), family =
quasipoisson(link = log), na.action = "na.exclude")
After I have calculated the prediction using:
Pred1 <- predict(Model1, type = "response"...
