Makevars and Makeconf sequencing

near the start of 1.2.1 Using Makevars says

Makevars use macros defined in Makeconf?...

Hi,
I am writing a R package and having a bit of trouble to have the C++
code working.
I was planing using the .C interface function, however I found the
comment (Use of ?.C? for C++ is now deprecated and will be removed in
R 2.12.0.) in the R-exts manual.
So this interface function should not be used anymore - .Call() or
Rcpp instead? What is the reason for the deprecation?

For further details see "Writing R Extensions" SS1.2.5.
* (Windows) A src/Makefile.ucrt or src/Makefile.win file is now
included after R_HOME/etcR_ARCH/Makeconf and so no longer needs
to include that file itself. Installation of a package with such
a file now uses a site Makevars file in the same way as a package
with a src/Makevars.win file would.
* configure is now passed crucial variables such as CC and CFLAGS
