Linear Mixed Model set-up
Hello, I have some data covering contaminant concentrations in fish over a time period of ~35 years. Each year, multiple samples of fish were taken (with varying sample sizes each year). Ultimately, I want an estimation of the variance between years, and the variance within years + random effects. I used a linear mixed model to estimate...

Adding non-data line to legend ggplot2 Maximum Contaminant Level
Hello everyone, I have a plot showing chloride concentrations for various point over time. I also have a dotted line that show the Secondary Maximum Contaminant Level (my screening limit) on the graphs at 250 mg/L. But I can not figure out how to include the dotted line / Secondary Maximum Contaminant Level in the legend. Any thoughts? My code is as following and is linked to my data on the net. Thank you in advance David #Loads the ggplot2 packag...

conservative robust estimation in (nonlinear) mixed models
...random effects to our AD Model Builder mixed model package, glmmADMB, for R, and perhaps extending it to do robust estimation for linear mixed models at the same time. An obvious candidate is to assume something like a mixture of normals. I have tested this in a simple linear mixed model using 5% contamination with a normal with 3 times the standard deviation, which seems to be a common assumption. Simulation results indicate that when the random effects are normally distributed this estimator is about 3% less efficient, while when the random effects are contaminated with 5% outliers the estimato...

Data contamination
Dear experts, Helps are badly needed. I'm trying to generate a panel data with error term from N(0,1) and alpha from U(0,20).Explanatory variables are from multivariate std normal distn. Problem arised when I tried to contaminate the data in Y by adding additional term from N(50,1). I ask the computer to choose 5 random data from Y by using the command runif(5,1,50) since we have 50 data altogether. i worry the computer will choose the same data twice. will that happen? i attach the command for comments. thanks for yo...

gamm: problems with corCAR1()
Dear all, I?m analyzing this dataset containing biodiversity indices, measured over time (Week), and at various contaminant concentrations (Treatment). We have two replicates (Replicate) per treatment. I?m looking for the effects of time (Week) and contaminant concentration (Treatment) on diversity indices (e.g. richness). Initial analysis with GAM models showed temporal autocorrelation of diversity. So now I?m try...

Off-topic: Comparing standard errors from simulation and analytical model
...y brief description. In the monte carlo, I first sample from a multivariate distribution to create data. The data are hypothetical student scores on an achievement test over time and the aim is to examine what happens to standard errors under certain psychometric conditions. The data are then "contaminated" to reflect a certain psychometric problem that occurs in longitudinal analyses of student achievement scores. These data are then analyzed using a linear model to obtain parameter estimates. This is replicated 250 times. For example, the model equation used is Y_{ti} = \mu + \beta \c...

[OFF] The "best" tool for a space-temporal analyses?
Hi, I try to make an analyses to discover what is the time that an area begin to have spacial autocorrelation. And after, what is the number of individuals responsible for this autocorrelation. The main idea is to discover if exist a contamination of a quadrat from others quadrats and how is the population needed to make this contamination. This is very common to use automata to simulate this situation. But I try to make a more statistical approach. I'm studing about, but I dont know the tool for testing examples. I make an exa...

...ing overengineered. http://projects.exactlyoneturtle.com/date_picker/ At present there''s no Rails HTML generator method for it; later I will package it in a script/generator, but for now it is quite easy to use with Rails and doesn''t require much HTML in the page; it does not contaminate params with extra junk and supports multiple datepickers on the same page. I hope some of you find it useful. Please CC me directly on any feedback. -- cheers, David Lee (davelee @ freenode #rubyonrails) -------------- next part -------------- An HTML attachment was scrubbed... URL: http://w...

boxplot notches
Dear list members, Can anyone tell me how the notches in boxplot(Y~X,notch=T) are calculated? What do these notches represent exactly? I?d suppose they are Conficence Intervals for the median, but I?ve also been told they might show Least Significant Difference (LSD) equivalents. I would very much appreciate any help from you. Best regards Chris.

(OT) Does pearson correlation assume bivariate normality of the data?
...distributions is normal (Wilcox 2005) Surprisingly (to me) many sources seem quite evasive on clearly defining the pearson correlation. Reading the literature I was pretty much convinced that the correlation coefficient is not robust to outliers. The literature is also convincing on the impact of contaminated normal, heavy-tailed distributions on parametric tests (invalidating their results). However, I'm not clear on the distributional assumptions on the data: - does the data have to be bivariate normal in order to correctly estimate the linear correlation? - does the data have to be univariate...

IOError on clearing locks
Hi all, I''ve got a slight problem with using Ferret in unit tests. In order to create as little cross-contamination between test suites as possible, some of my tests are creating a fresh index per test case, and then calling Index#close and deleting the containing dir during the teardown. The problem comes when GC.start kicks in after the deleting the directory: IOError: IO Error occured at <except...
