lm and aov produce different results for nested fixed-factor anova
...l of factor x. I am not sure if this influences QR decomposition and leads to differences that I observe.
I would most appreciate your help as after reading help pages I still can not understand the cause for lm vs aov discrepancy.

graph woes
Hey Gang,
Here is the situation. First of all I am a newbie, in the arena of R,
so please bare with me. I am trying to make a plot with a series of
plot lines that uses logs on the x axis, and when I plot it I am
having a few odd things go on that I do not know how to correct.
1. the tick marks are not where I want them to be. I want them at
.1, 1, 10, and 100, but I'm get them at 0.1,

Java plugins in browsers through Wine
Yes, I know it sounds silly, but I need to enable java support in the
browsers- either IE or Firefox- that I'm running through Wine from
Linux. It's because a site I want to access requires the Chime plugin,
available only for Windows, but also a functional Java VM.
When I run the Java SDK or JRE installers through wine, the installation

Incorrect/incomplete group information when authenticating against AD
...d "wbinfo -g" give the expected results.
The group information for a given user is incomplete on
newsys. Here's the output from each system for one user:

Comparing two gff/gtf files : de novo transcripts v/s reference
Hi All
I am wondering if people based on their experience could share what methods
one could use to compare two gff/gtf files. The reason why I want to do so
is that we have constructed a RNA-Seq based transcriptome and would like to
compare it with reference transcriptome we had from in-silico approaches.
Ideally we are looking to find out
1. new genes we see
2. transcripts where the

Installing a Package tar.gz in windows
Hello I have downloaded the spp_1.10.tar.gz and it contains compiled code. I
installed the Rtools <http://www.murdoch-sutherland.com/Rtools> and I
tried to install the package (spp_1.10.tar.gz) but it not worked bellow it
is the error message.
Could somebody please help me with this.

...tly fixed by a change in src/library/tools/R/admin.R to the 'Built'
function. The 2.0.1 version appears to contain those changes. Am I
missing something?

plot() and points() precision control
Hi all,
I have a problem in that when I plot points that have a high degree of
precision, some significant rounding seems to occur, resulting in
uneccessary overlap of my points. Is there a way to specify the
resolution or precision in plotting functions? Is there an underlying
grid I have to modify somehow?

Problem trying to plot Vennerable object
Hi,
I'm new to the list so apologies if this has been asked before. I
couldn't find any refs in google.
I recently installed the Vennerable library from Rforge, this required
an upgrade of R to 2.10.0 by the 'pylr' dependency.
However, a very simple command fails:
Vcomb <- Venn(SetNames= c("EOCT", "EOCM"), Weight=c(0, 11841, 24084, 24660))
plot(Vcomb)
