[S] Problems with lme and 2 levels of nesting:Summary
...ion)? In model6 I remove Clutch but keep Cup, despite Cup should be nested in Clutch - it doesn't seem right. Or have I misunderstood this?
Whether a model with random effects fort Cup only would make sense
depends on how the levels of Cup are assigned. You have 5 Cups for
each Clutch. If the Clutches are, say, 'A', 'B', 'C', ... and the
Cups are uniquely labelled within Clutch as, say, "A1", "A2", "A3",
"A4", "A5", "B1", ... then you can reasonably use a random effect
grouped by Cup. However, if you have assign...

Barplot with grouping x axis and count data
Hello,
I am trying to make a barplot with nested count data which is build like
this: first there are several birds (n)laying 3 clutches composed of 2 eggs
half of the second and third clutch received treatment and this treatment
was tested to influence sex of offspring. I want a barplot showing counts
for male and female for every egg of every clutch. can someone tell me what
to do? I drew a table of how i wanted it to look with:

dim(x) error message in lme (nlme package)
Hello
I am trying to analyse mortality data from fish larvae using lme from
the package nlme as well as using lmer in the package lme4
Response is DeathDay
Fixed factor is Treatment
Random factors are Clucth, Cup
Design: Cup nested in Clutch
If I do this in lme, I use the syntax:
model1 <- lme(DeathDay ~ Treatment, random=~ 1 | Clutch/Cup)
summary(model1)
I get the first part of the output,

(insect-egg clutch) "size", "position" (of clutch on twig) and "clone"
(/plant genotype) on the survival of eggs (due to predation). Each plant

regression with nestedness
Dear R-users,
I set up an experiment where I put up bluebird boxes across an
urbanization gradient. I monitored these boxes and at some point I
pulled a feather from a chick and a friend used spectral properties
(rtot, a continuous var) to index chick health. There is an effect of
sex that I would like to include but how would I set up a regression and
look at the effect of urbanization

Help- Fitting a Thin Plate Spline
Hi Everyone,
I'm a pretty useless r-er but have data that SPSS etc doesn't like. I've
managed to do GLMs for my data, but now need to fit a thin plate spline for
my data (arcsine.success~date.num:clutch.size)
If anyone has a bit of spare time and could come up with a bit of code I'd
be very grateful- I just don't get R language!
Thanks

nested ANCOVA: still confused
Dear R-users,
I did some more research and I'm still not sure how to set up an ANCOVA
with nestedness. Specifically I'm not sure how to express chicks nested
within boxes. I will be getting Pinheiro & Bates (Mixed Effects Models
in S and S-Plus) but it will not arrive for another two weeks from our
interlibrary loan.
The goal is to determine if there are urbanization (purban)

Possible CentsOS licensing issue
Dear Friends,
I have few questions.
1. I have a device on which I have installed CentOS 5.2 as an operating
system. Now I want to sell this device. Will there be any issue ?
points to keep in mind:
a. There are no changes in OS. (it is just a stripped down image of original
OS)
b. I have installed few generic user space applications of my own installed
in that OS.
I do not want to violate

Phone and Modem Options...
...odem listed in the registry (wherever they hide it in there) there is no modem installed, even though the COM port is there and data can be sent to it.
Aside from this one hitch (isn't there ALWAYS one?) the app works PERFECTLY under WINE and would allow the user (who is not me) to escape the clutches of MicroSloth entirely.
Any and all assistance is appreciated.

[OT} Speakeasy.net
A little off topic this morning...I'm thinking about switching out of
Comast's clutches to another high-speed service. I've tried TDS DSL, but
they were half the speed comast was/is. I''ve looked into Speakeasy, since
I heard a few of ya talking about them. Since I had TDS, that kinda tells
me I can get DSL. I live in Mount Juliet, on MT juliet road, behind the

Dtrace on OpenSolaris/VirtualBox
I''m running OpenSolaris 2008.05 in VirtualBox on a Windows XP host. Playing around with various probes, I found that trying to load any probe associated with bdev_strategy dumps core.
I can think of one or two likely and reasonable causes for this, but am assuming it''s undesirable behavior.
Anyone know what''s happening here?

ocfs2 with cman luster stack
hello,
i opened a bug on the ocfs2 bugzilla reporting difficulty i have utilize a
different cluster stack than o2cb.
link: http://oss.oracle.com/bugzilla/show_bug.cgi?id=1325
to summarize i'd like to use ocfs2 on an ubuntu server with drbd and ctdb.
ctdb requires fcntl locks for its lock files. however o2cb doesn't provide
that functionality whereas cman (redhat's cluster manager

repeated measures ANOVA - among group differences
I have data on the proportion of clutches experiencing different fates
(e.g., 4 different sources of mortality) for 5 months . I need to test 1)
if the overall proportion of these different fates is different over the
entire study and 2) to see if there are monthly differences within (and
among) fate types. Thus, I am pretty sure this is a...

I''m curious if anybody else has any suggestions/comments on this issue,
which as we all know holds the free world in its evil clutches.
Thanks,

Model building using lmer
Dear R-experts,
Quite new to R on this end, but learning fast (I hope).
I am running version 2.7.1 on Windows Vista. I have small dataset
which consists of:
# NestID: nest indicator for each chicken. Siblings sharing the same nest have the same nest indicator.
# Chick: chick indicator consisting of a unique ID for each single chick.
# Year: 1, 2.
# ClutchSize: 1-, 2- , 3-eggs.

Cron script crashing server...

any more.
Problem is on centos3 (also runs fine on another but fails on another, so
not sure this is an issue or not), dual xeon setup.
Basically I have a perl script that runs once, first thing every morning,
gathering some stats (currently turned off due to problem). Crontab -l shows

F distribution from lme()?
Dear all,
Using the data set and code below, I am interested in modelling how egg
temperature (egg.temp)
is related to energy expenditure (kjday) and clutch size (treat) in
incubating birds using the
lme-function. I wish to generate the F-distribution for my model, and have
tried to do so using
the anova()-function. However, in the resulting anova-table, the parameter
kjday has gone from

Possible CORS issue
Hi
I'm clutching at straws here.
I have a user who requires access to a status-json.xsl to publish now
playing data for an Alexa skill and this can be accessed via a browser at:
He says that now his PHP script cannot access the file.
I know that Alexa requires *streams* to be served over https but this has
previously worked and his skill is
