problem in asreml function in wgaim package
Dear R users,   I am trying to use "wgaim" package for QTL analysis using mixed model approach. But i am stuck with "asreml" function while using "wgaim" package. Do i need a separate package to activate "asreml" function beside "wgaim" package ?   If so, i tried to download "Asreml-R" package (i guess this is right package for "asreml" funtion) but i could not find...

how to pass a command variable in DOS to R program in R CMD BATCH
Hi all, I need to run a program (asreml) thousands of times and each time I have to provide a slightly different dataset. Because I have to run asreml under Windows (DOS or scripts) environment, I have trouble to pass a command variable (or pointer variable or %counter in the following example) to R program so at each counter R can gener...

ASReml-R Course - Chicago APRIL 24/25
Dear Sirs I would like to make you aware of the following training taking place in Chicago next month. Analysis of experiments using ASReml-R, Chicago, 24/25th April This workshop is aimed at scientist/practitioners that are interested in analyzing complex datasets by fitting linear mixed models, particularly users with experience in breeding programs and design and analysis of experiments. After the workshop the participants should b...

coef does not work for my ASReml model
Hi Everyone, I am using ASReml to fit a spatial model. I do not have all the components of ASReml when I call; names(summary()) e.g. names(summary(fcov.asr2)) [1] "call" "loglik" "nedf" "sigma" "varcomp" I am trying to get the coefs but I get "NULL". Does an...

how to do association study based on mixed linear model
...association study based on mixed linear model, My model not only includes serval fixed effects and random effects but also incorporates some covariates such as "birth weight". Otherwise, the size of the data are about 180 individuals and 12 variables and 60000 Fixed effect estimates As asreml-R is not free ,is there any packages for my study? I heard nlme or lme4 but I'm not sure whether they could incorporate covariates and what about their computational efficiency? Thanks for you recommendation Yao He ????????????????????????? Defining a method in two packages
The coxme package has a ranef() method, as does lme4. I'm having trouble getting them to play together, as shown below. (The particular model in the example isn't defensible, but uses a standard data set.) The problem is that most of the time only one of lme4 or coxme will be loaded, so each needs to define the basic ranef function as well as a method for it. But when loaded together

Packages for Animal Models & QG analyses
Hi, I am looking to do some quantitative genetic analyses using animal models and was wondering if someone could suggest an appropriate package in R. It would help if it was similar to the ASReml genetic analyses software. Manual two-stage least squares in R
Hi, I am trying to manipulate a gls regression model output to adjust for use of two-stage least squares. Basically, I want to estimate a model, then feed in a new set of residuals, then re-calculate all of the model output (i.e. the standard errors of the estimators, etc.). I have found some documentation on doing this in stata, which is below: http://www.stata.com/help.cgi?ereturn I am

SAMM package for mixed models
...I have heard rumors that SAS has hired a developer to look at the Average Information REML technique...) SAMM can fit two-dimensional spatial structures (such as AR1xAR1) and can plot two-dimensional variograms. The 'engine' for the mixed-models in SAMM is the same one used by Genstat and ASREML. Like all mixed-models software, SAMM has quirks such as convergence issues, degrees of freedom, model-specification, etc. The user community is small, so resources like email lists are limited. Some types of linear models can be fit using either lme/lme4 or SAMM. There are some big differences...

Another wishlist for R
...AR1 error structure. The nlme library appears to have tools for this, but again is syntactically difficult. I can find no examples. Most of these tasks would ideally be straightforward in a general-purpose mixed-models function (as they are in SAS, Genstat, etc.) The ASREML software is available in S-Plus (and soon R, I'm told) via the proprietary 'samm' library. Whereas lme seems excellent for basic nested-effects models and difficult for other models, samm excels at crossed-effects models, but doesn't have the plethora of useful pri...

MCMCglmm
...a data set where residual have a heavy-tailed distribution with some extreme residual values and consequently the distribution deviates from the Gaussian one. Is it possible to include an skewed-normal density for the residual in MCMCglmm package? I have done the analysis of this data with both ASReml & MCMCglmm. The results are similar and outcome from MCMCglmm analysis doesn't change with change in prior. While MCMCglmm with large numbers of iterations (400000) provides an appropriate posterior distribution for the variance components which include additive animal additive effect and...

Heteroscedasticity and mgcv.
I have a two part question one about statistical theory and the other about implementations in R. Thank you for all help in advance. (1) Am I correct in understanding that Heteroscedasticity is a problem for Generalized Additive Models as it is for standard linear models? I am asking particularly about the GAMs as implemented in the mgcv package. Based upon my online search it seems that some

Pedigreemm
